A generalization of the Oberbeck–Boussinesq model consisting of a system of steady state multivalued partial differential equations for incompressible, generalized Newtonian of the p-power type, viscous flow coupled with the nonlinear heat equation is studied in a bounded domain. The Reynolds model is a reduced Stokes model, valid for narrow lubrication regions. In order to be able to handle locally non‐narrow regions such as pits or grooves, often displaying rapid geometrical variations, there is a need to be able to transit to the more accurate Stokes model. A fundamental problem is how to couple the two models in a numerical simulation, preferably allowing for different meshes in the different domains. In this paper, we present a weak coupling method for Reynolds and Stokes models for lubrication computations, including the possibility of cavitation in the different regions. We implemented a GPU‐powered parallel k‐centers algorithm to perform clustering on the conformations of molecular dynamics (MD) simulations. The algorithm is up to two orders of magnitude faster than the CPU implementation. We tested our algorithm on four protein MD simulation datasets ranging from the small Alanine Dipeptide to a 370‐residue Maltose Binding Protein (MBP). It is capable of grouping 250,000 conformations of the MBP into 4000 clusters within 40 seconds. To achieve this, we effectively parallelized the code on the GPU and utilize the triangle inequality of metric spaces. Furthermore, the algorithm's running time is linear with respect to the number of cluster centers. In addition, we found the triangle inequality to be less effective in higher dimensions and provide a mathematical rationale. Finally, using Alanine Dipeptide as an example, we show a strong correlation between cluster populations resulting from the k‐centers algorithm and the underlying density. © 2012 Wiley Periodicals, Inc.  相似文献

In this paper, we study the weighted Korn inequality on some irregular domains, e.g., s-John domains and domains satisfying quasihyperbolic boundary conditions. The Allen–Cahn equation, coupled with dynamic boundary conditions, has recently received a good deal of attention. The new issue of this paper is the setting of a rather general mass constraint, which may involve either the solution inside the domain or its trace on the boundary. The system of nonlinear partial differential equations can be formulated as a variational inequality. The presence of the constraint in the evolution process leads to additional terms in the equation and the boundary condition containing a suitable Lagrange multiplier. The goal of this work is to present a new nonlinear inequality which is used in a study of the Lyapunov uniform stability and uniform asymptotic stability of solutions to time‐varying perturbed differential equations. New sufficient conditions for global uniform asymptotic stability and/or practical stability in terms of Lyapunov‐like functions for nonlinear time‐varying systems is obtained. Our conditions are expressed as relation between the Lyapunov function and the existence of specific function which appear in our analysis through the solution of a scalar differential equation.
