Protein function prediction is a crucial task in the post-genomics era due to their diverse irreplaceable roles in a biological system. Traditional methods involved cost-intensive and time-consuming molecular biology techniques but they proved to be ineffective after the outburst of sequencing data through the advent of cost-effective and advanced sequencing techniques. To manage the pace of annotation with that of data generation, there is a shift to computational approaches which are based on homology, sequence and structure-based features, protein-protein interaction networks, phylogenetic profiles, and physicochemical properties, etc. A combination of these features has proven to be promising for protein function prediction in terms of improving prediction accuracy. In the present work, we have employed a combination of features based on sequence, physicochemical property, subsequence and annotation features with a total of 9890 features extracted and/or calculated for 171,212 reviewed prokaryotic proteins of 9 bacterial phyla from UniProtKB, to train a supervised deep learning ensemble model with the aim to categorize a bacterial hypothetical/unreviewed protein’s function into 1739 GO terms as functional classes. The proposed system being fully dedicated to bacterial organisms is a novel attempt amongst various existing machine learning based protein function prediction systems based on mixed organisms. Experimental results demonstrate the success of the proposed deep learning ensemble model based on deep neural network method with F1 measure of 0.7912 on the prepared Test dataset 1 of reviewed proteins.  相似文献

The Thermanerovibrio acidaminovorans DSM 6589 (tai) is a unique bacterium isolated from anaerobic sludge bed reactor from sugar refinery in Netherland. The comparative genomic studies for understanding the hypothetical proteins in T. acidaminovorans DSM 6589 (tai) were carried out using different bioinformatic tools and web servers. In all 320 hypothetical proteins were screened from the total available genome. The Insilico function prediction for 320 hypothetical proteins was achieved by using different online servers like CDD-Blast, Interproscan and pfam whereas, the structure prediction for 202 hypothetical proteins were deciphered by using protein structure prediction server (PS2 server). The sub-cellular localization for the identified proteins was predicted by the use of cello v2.5 for 320. The study carried out has helped us to understand the structures and functions of unknown proteins available in T. acidaminovorans DSM 6589 (tai) through comparative genomic approach.  相似文献

Cytosine methylation is one of the most important RNA epigenetic modifications. With the development of experimental technology, scientists attach more importance to RNA cytosine methylation and find bisulfite sequencing is an effective experimental method for RNA cytosine methylation study. However, there are only a few tools can directly deal with RNA bisulfite sequencing data efficiently. Herein, we developed a specialized tool BS-RNA, which can analyze cytosine methylation of RNA based on bisulfite sequencing data and support both paired-end and single-end sequencing reads from directional bisulfite libraries. For paired-end reads, simply removing the biased positions from the 5′ end may result in “dovetailing” reads, where one or both reads seem to extend past the start of the mate read. BS-RNA could map “dovetailing” reads successfully. The annotation result of BS-RNA is exported in BED (.bed) format, including locations, sequence context types (CG/CHG/CHH, H = A, T, or C), reference sequencing depths, cytosine sequencing depths, and methylation levels of covered cytosine sites on both Watson and Crick strands. BS-RNA is an efficient, specialized and highly automated mapping and annotation tool for RNA bisulfite sequencing data. It performs better than the existing program in terms of accuracy and efficiency. 《桃花扇》中的几个时间都是经过精心设定的,表明孔尚任既有对历史的沉思,又有对现实的关怀。清初官方断明亡于崇祯朝,是亡于闯贼、亡于权奸、亡于门户,承认明朝及崇祯的正统地位,并祭祀明陵、礼葬崇祯、褒奖殉难诸臣,不承认弘光朝,而《桃花扇》的观点与官方一致,所以剧中祭崇祯及殉难诸臣并不意味着反清。“入道”即避乱,是暂时的,最后的结局是老赞礼下山颂圣。因此,应认为《桃花扇》是一部忠清之作。  相似文献

在清初礼学的复兴运动中,张尔岐所著《仪礼郑注句读》在对《仪礼》的整体把握乃至局部礼仪的研究、治礼方法的探索等方面,都具有自身的独到认知和特色,创见良多。将张尔岐的《仪礼》诠释置身于清初礼经诠释史的背景下进行观照,发掘万氏礼经研习的学术取向、注释体例和诠释特色,以及礼经诠释的校勘、辨伪情况,不仅有助于认知张尔岐礼经学的实际价值和贡献,更有助于重构与还原清代礼学研究的真实面貌。  相似文献

传统人脸识别在非正常光照和姿势的情况下鲁棒性较低。针对非正常角度下人脸数据的局部缺失导致识别率降低的问题,提出了一种统一的解决局部匹配问题的方法。通过引入基于曲率和径向距离的3D标志指示器,进行3D人脸标志检测,采用注释人脸模型(annotation facial model,AFM)进行初始配准,扩展可变模型框架即利用在拟合过程中人脸对称性的优点,使得局部匹配问题可以将缺失数据完整化,从而真正地实现了姿态的不变性。最后,在通用的3D人脸数据库FRGCv2及来自圣母大学的人耳数据库的集合F、G上进行实验,验证了所提方法的有效性。  相似文献
