Position-Specific Scoring Matrix (PSSM) is an excellent feature extraction method that was proposed early in protein classifying prediction, but within the restriction of feature shape in PSSM, researchers make a lot attempts to process it so that PSSM can be input to the traditional machine learning algorithms. These processes drop information provided by PSSM in a way thus the feature representation is limited. Moreover, the high-dimensional feature representation of PSSM makes it incompatible with other feature extraction methods. We use the PSSM as the input of Recurrent Neural Network without any post-processing, the amino acids in protein sequences are regarded as time step in RNN. This way takes full advantage of the information that PSSM provides. In this study, the PSSM is input to the model directly and the internal information of PSSM is fully utilized, we propose an end-to-end solution and achieve state-of-the-art performance. Ultimately, the exploration of how to combine PSSM with traditional feature extraction methods is carried out and achieve slightly improved performance. We present a docking method that uses a scoring function for protein-ligand docking that is designed to maximize the docking success rate for low-resolution protein structures. We find that the resulting scoring function parameters are very different depending on whether they were optimized for high- or low-resolution protein structures. We show that this docking method can be successfully applied to predict the ligand-binding site of low-resolution structures. For a set of 25 protein-ligand complexes, in 76% of the cases, more than 50% of ligand-contacting residues are correctly predicted (using receptor crystal structures where the binding site is unspecified). Using decoys of the receptor structures having a 4 A RMSD from the native structure, for the same set of complexes, in 72% of the cases, we obtain at least one correctly predicted ligand-contacting residue. Furthermore, using an 81-protein-ligand set described by Jain, in 76 (93.8%) cases, the algorithm correctly predicts more than 50% of the ligand-contacting residues when native protein structures are used. Using 3 A RMSD from native decoys, in all but two cases (97.5%), the algorithm predicts at least one ligand-binding residue correctly. Finally, compared to the previously published Dolores method, for 298 protein-ligand pairs, the number of cases in which at least half of the specific contacts are correctly predicted is more than four times greater.  相似文献

A computational algorithm was used to design automatically novel thrombin inhibitors that are available from a single-step chemical reaction. The compounds do not contain amide bonds, are achiral and have a molecular weight below 400. Of the 10 compounds that were synthesized, five bind to thrombin with a Ki in the nanomolar range. Subsequent X-ray structure determination of the thrombin-inhibitor complex for the best compound (Ki=95 nM) confirms the predicted binding mode. The novel algorithm is applicable to a broad range of chemical reactions.  相似文献

以气基竖炉还原得到的金属化率为95%的高铬型钒钛磁铁矿球团为原料,在高频感应炉内进行电热熔分深度还原.设计了三因素三水平正交试验,重点考察熔分温度、熔分时间及二元碱度对熔分效果的影响,并运用综合加权评分法对试验结果进行分析,发现熔分后可获得含钒、铬铁块和高钛渣.适宜的高铬型钒钛磁铁矿电热熔分参数为:二元碱度1.1,熔分温度1 650℃,熔分时间45 min.对熔分综合指标影响大小依次为二元碱度熔分温度熔分时间.另外,分析二元碱度对熔分效果的影响规律及作用机理可知,随碱度增大,铁、钒、铬及钛的收得率呈先上升后下降的趋势,在二元碱度为1.1时,高铬型钒钛矿熔分效果最好.  相似文献
