One of the main challenges in protein-protein docking is a meaningful evaluation of the many putative solutions. Here we present a program (PROCOS) that calculates a probability-like measure to be native for a given complex. In contrast to scores often used for analyzing complex structures, the calculated probabilities offer the advantage of providing a fixed range of expected values. This will allow, in principle, the comparison of models corresponding to different targets that were solved with the same algorithm. Judgments are based on distributions of properties derived from a large database of native and false complexes. For complex analysis PROCOS uses these property distributions of native and false complexes together with a support vector machine (SVM). PROCOS was compared to the established scoring schemes of ZRANK and DFIRE. Employing a set of experimentally solved native complexes, high probability values above 50% were obtained for 90% of these structures. Next, the performance of PROCOS was tested on the 40 binary targets of the Dockground decoy set, on 14 targets of the RosettaDock decoy set and on 9 targets that participated in the CAPRI scoring evaluation. Again the advantage of using a probability-based scoring system becomes apparent and a reasonable number of near native complexes was found within the top ranked complexes. In conclusion, a novel fully automated method is presented that allows the reliable evaluation of protein-protein complexes.  相似文献

In natural gas dehydration units, rich TEG solutions are decompressed before the TEG regeneration stage and the direction of the temperature change during the decompression has been debated. The temperature change from an isenthalpic expansion from (7000 kPa to 440 kPa was measured for the following aqueous mixtures: pure water, 99% pure triethylene glycol (TEG), aqueous TEG (99 wt% TEG + 1% water), aqueous TEG saturated with methane, aqueous TEG saturated with n-pentane, and aqueous TEG saturated with n-heptane. In all cases, the temperature increased upon expansion with the magnitude of the temperature change ranging from 1.4 K for pure water to 2.4 K for TEG. A simple equation of state model predicted the correct direction for the temperature change and the predicted values were within ±1 K of the experimental data.  相似文献

This critical review summarizes the research progress made in the field of π-conjugated terpyridines within the last decade. Supramolecular materials based on metal ion complexes of 2,2':6',2"-terpyridine derivatives have found manifold potential applications-from opto-electronic devices to life science. In this contribution, synthetic strategies towards π-conjugated terpyridines and their incorporation into advanced supramolecular architectures are evaluated. Osmolytes are substances that affect osmosis and are used by cells to adapt to environmental stress. Here, we report a neutron reflectivity study on the influence of some osmolytes on protein adsorption at solid-liquid interfaces. Bovine ribonuclease A (RNase) and bovine insulin were used as model proteins adsorbing at a hydrophilic silica and at a hydrophobic polystyrene surface. From the neutron reflectivity data, the adsorbed protein layers were characterized in terms of layer thickness, protein packing density, and adsorbed protein mass in the absence and presence of urea, trehalose, sucrose, and glycerol. All data point to the clear effect of these nonionic cosolvents on the degree of protein adsorption. For example, 1 M sucrose leads to a reduction of the adsorbed amount of RNase by 39% on a silica surface and by 71% on a polystyrene surface. Trehalose was found to exhibit activity similar to that of sucrose. The changes in adsorbed protein mass can be attributed to a decreased packing density of the proteins in the adsorbed layers. Moreover, we investigated insulin adsorption at a hydrophobic surface in the absence and presence of glycerol. The degree of insulin adsorption is decreased by even 80% in the presence of 4 M of glycerol. The results of this study demonstrate that nonionic cosolvents can be used to tune and control nonspecific protein adsorption at aqueous-solid interfaces, which might be relevant for biomedical applications.  相似文献

Acetylacetone (acacH) adsorption on ZnO (10-10) surface has been studied by a theoretical periodic approach using density functional theory. Two dissociative adsorption modes were investigated and compared to the most stable adsorption mode of formic acid. Acetylacetone appears as a suitable anchoring group for hybrid materials, with adsorption energies of the same order of magnitude as formic acid. IR spectra of the acac/ZnO systems were computed in order to determine the spectral signature of adsorption and, possibly, of each adsorption mode to follow the coordination of acac on ZnO at the experimental level. The results have been compared to Fourier transform infrared (attenuated total reflection-IR) experimental spectra. The present investigation points out the interest of acetylacetone as an anchoring group for the development of new ZnO-based functionalized hybrid layers for corrosion protection, light emitting diodes, photocatalytic systems, and dye-sensitized solar cells.  相似文献

In nature, mineralization of hard tissues occurs due to the synergistic effect of components present in the organic matrix of these tissues, with templating and catalytic effects. In Suberites domuncula, a well-studied example of the class of demosponges, silica formation is mediated and templated by an axial proteinaceous filament with silicatein-α, one of the main components. But so far, the effect of other organic constituents from the proteinaceous filament on the catalytic effect of silicatein-α has not been studied in detail. Here we describe the synthesis of core-shell TiO(2)@SiO(2) and TiO(2)@ZrO(2) nanofibers via grafting of silicatein-α onto a TiO(2) nanowire backbone followed by a coassembly of silintaphin-1 through its specifically interacting domains. We show for the first time a linker-free, one-step funtionalization of metal oxides with silicatein-α using glutamate tag. In the presence of silintaphin-1 silicatein-α facilitates the formation of a dense layer of SiO(2) or ZrO(2) on the TiO(2)@protein backbone template. The immobilization of silicatein-α onto TiO(2) probes was characterized by atomic force microscopy (AFM), optical light microscopy, and high-resolution transmission electron microscopy (HRTEM). The coassembly of silicatein-α and silintaphin-1 may contribute to biomimetic approaches that pursue a controlled formation of patterned biosilica-based biomaterials.  相似文献

Crystalline anatase phase TiO2 with photocatalytic properties was obtained through a sol–gel low-temperature hydrothermal process. TiO2 samples doped with tungsten oxide were also obtained by using this synthetic approach. The photocatalytic oxidation of methylene blue in water was monitored to study the influence of the tungsten doping degree on the photocatalytic degradation performance of TiO2. The degradation rate constant was further increased by adjusting the tungsten doping degree of hydrothermal TiO2. Also, a much faster photodegradation of methylene blue was achieved using tungsten doped samples baked at 450°C. The results were compared with those obtained with Degussa P25 used as photocatalyst. The structure and optical properties of tungsten-doped TiO2 were studied by SEM, X-ray diffraction, UV–vis and DRIFT spectroscopy techniques.  相似文献
