A novel, efficient sampling method for biomolecules is proposed. The partial multicanonical molecular dynamics (McMD) was recently developed as a method that improved generalized ensemble (GE) methods to focus sampling only on a part of a system (GEPS); however, it was not tested well. We found that partial McMD did not work well for polylysine decapeptide and gave significantly worse sampling efficiency than a conventional GE. Herein, we elucidate the fundamental reason for this and propose a novel GEPS, adaptive lambda square dynamics (ALSD), which can resolve the problem faced when using partial McMD. We demonstrate that ALSD greatly increases the sampling efficiency over a conventional GE. We believe that ALSD is an effective method and is applicable to the conformational sampling of larger and more complicated biomolecule systems. © 2013 Wiley Periodicals, Inc.  相似文献

Co–Pd bimetallic alloy nanoparticle catalysts were prepared from CoCl2, Pd(OAc)2 and several capping agents with Li(C2H5)3BH. The nanoparticle catalysts were applied to the aerobic oxidation of a variety of alcohols in water to give the corresponding carbonyl products. The catalyst was magnetically recovered and reused for further oxidation. The nanoparticle catalysts were characterized with TEM, ICP, and XPS analyses.  相似文献

We study the temperature evolution of aluminum nanoparticles generated by femtosecond laser ablation with spatiotemporally resolved x-ray-absorption fine-structure spectroscopy. We successfully identify the nanoparticles based on the L-edge absorption fine structure of the ablation plume in combination with the dependence of the edge structure on the irradiation intensity and the expansion velocity of the plume. In particular, we show that the lattice temperature of the nanoparticles is estimated from the L-edge slope, and that its spatial dependence reflects the cooling of the nanoparticles during plume expansion. The results reveal that the emitted nanoparticles travel in a vacuum as a condensed liquid phase with a lattice temperature of about 2500 to 4200 K in the early stage of plume expansion.  相似文献

Abiotic ligands that bind to specific biomolecules have attracted attention as substitutes for biomolecular ligands, such as antibodies and aptamers. Radical polymerization enables the production of robust polymeric ligands from inexpensive functional monomers. However, little has been reported about the production of monodispersed polymeric ligands. Herein, we present homogeneous ligands prepared via radical polymerization that recognize epitope sequences on a target peptide and neutralize the toxicity of the peptide. Taking advantage of controlled radical polymerization and separation, a library of multifunctional oligomers with discrete numbers of functional groups was prepared. Affinity screening revealed that the sequence specificity of the oligomer ligands strongly depended on the number of functional groups. The process reported here will become a general step for the development of abiotic ligands that recognize specific peptide sequences.  相似文献

The loosely cross-linked poly(acryloyl-L -proline methyl ester) gel, which is known as one of the typical thermo-responsive gels, shows a volume transition around approximately 14°C in pure water. This volume transition is shifted to higher temperature by treatment in aqueous sodium dodecyl sulfate (SDS). The analysis of the swelling-temperature curve (frequency distribution) was performed according to a moment analysis, in which the area under the swelling-temperature curve (AUC), mean swelling transition temperature (MSTT) and variance of swelling transition temperature (VSTT) were calculated. It is shown that the apparent volume transition temperature can be estimated from MSTT and that VSTT can be used to characterize the shape of the corresponding curves.  相似文献

A bispectral method for astronomical speckle imaging utilizes an average speckle bispectrum of an object to derive its Fourier phase. There has been, however, a problem in conventional bispectral algorithm owing to difficulty in processing bispectral data in a four-dimensional (4D) space. In this paper, we propose an implementation to overcome this problem, where a one-dimensional (1D) object projection is reconstructed from a two-dimensional (2D) average bispectrum of speckle projections, and object projections so obtained at various angles are then tomographically combined into a 2D object image. In this tomographic approach, processes are separable into those for individual projection angles, implying that bispectral data required to be stored at a time are from 4D to 2D and computation time can be substantially reduced by parallelizing angle-by-angle processes. We have performed experiments using simulated and observed data, and have demonstrated the feasibility of the present approach with an achievable accuracy comparable to that of a conventional approach.  相似文献
