Using density functional theory calculations, we investigated the structural, energetic, electronic, and optical properties of recently synthesized duplex DNA containing metal‐mediated base pairs. The studied duplex DNA consists of three imidazole (Im) units linked through metal (Im‐M‐Im, M=metal) and four flanking A:T base pairs (two on each side). We examined the role of artificial base pairing in the presence of two distinctive metal ions, diamagnetic Ag+ and magnetic Cu2+ ions, on the stability of duplex DNA. We found that metal‐mediated base pairs form stable duplex DNA by direct metal ion coordination to the Im bases. Our results suggest a higher binding stability of base pairing mediated by Cu2+ ions than by Ag+ ions, which is attributed to a larger extent of orbital hybridization. We furthermore found that DNA modified with Im‐Ag+‐Im shows the low‐energy optical absorption characteristic of π–π*orbital transition of WC A:T base pairs. On the other hand, we found that the low‐energy optical absorption peaks for DNA modified with Im‐Cu2+‐Im originate from spin–spin interactions. Additionally, this complex exhibits weak ferromagnetic coupling between Cu2+ ions and strong spin polarization, which could be used for memory devices. Moreover, analyzing the role of counter ions (Na+) and the presence of explicit water molecules on the structural stability and electronic properties of the DNA duplex modified with Im‐Ag+‐Im, we found that the impact of these two factors is negligible. Our results are fruitful for understanding the experimental data and suggest a potential route for constructing effective metal‐mediated base pairs in duplex DNA for optoelectronic applications.  相似文献

A new C‐nucleoside structurally based on the hydroxyquinoline ligand was synthesized that is able to form stable pairs in DNA in both the absence and the presence of metal ions. The interactions between the metal centers in adjacent CuII‐mediated base pairs in DNA were probed by electron paramagnetic resonance (EPR) spectroscopy. The metal–metal distance falls into the range of previously reported values. Fluorescence studies with a donor–DNA–acceptor system indicate that photoinduced charge‐transfer processes across these metal‐ion‐mediated base pairs in DNA occur more efficiently than over natural base pairs.  相似文献

A reaction mechanism that describes the substitution of two imino protons in a thymine:thymine (T:T) mismatched DNA base pair with a HgII ion, which results in the formation of a (T)N3‐HgII‐N3(T) metal‐mediated base pair was proposed and calculated. The mechanism assumes two key steps: The formation of the first HgII? N3(T) bond is triggered by deprotonation of the imino N3 atom in thymine with a hydroxo ligand on the HgII ion. The formation of the second HgII? N3(T) bond proceeds through water‐assisted tautomerization of the remaining, metal‐nonbonded thymine base or through thymine deprotonation with a hydroxo ligand of the HgII ion already coordinated to the thymine base. The thermodynamic parameters ΔGR=?9.5 kcal mol?1, ΔHR=?4.7 kcal mol?1, and ΔSR=16.0 cal mol?1 K?1 calculated with the ONIOM (B3LYP:BP86) method for the reaction agreed well with the isothermal titration calorimetric (ITC) measurements by Torigoe et al. [H. Torigoe, A. Ono, T. Kozasa, Chem. Eur. J. 2010 , 16, 13218–13225]. The peculiar positive reaction entropy measured previously was due to both dehydration of the metal and the change in chemical bonding. The mercury reactant in the theoretical model contained one hydroxo ligand in accord with the experimental pKa value of 3.6 known for an aqua ligand of a HgII center. The chemical modification of T:T mismatched to the T‐HgII‐T metal‐mediated base pair was modeled for the middle base pair within a trinucleotide B‐DNA duplex, which ensured complete dehydration of the HgII ion during the reaction.  相似文献

This study is aimed at explaining the preference for AT and CG pairings and the possible insertion of other tautomeric DNA base pairs such as GenolT, that respect energetic and steric requirements including at least two hydrogen bonds and 11 ± 0.5Å distance between the 9‐CH3 of purine and 5‐CH3 of pyrimidine. The calculated free energy of formation ΔΔG at the DFT B3LYP/6‐31G*‐PCM/BEM level pointed out the CG and AT pairs as the most favored, followed closely by GenolT, in good agreement with Michaelis–Menten first order kinetics (CG ≈ AT > GenolT). Unusual DNA base pairs complexes such as AG (BEM) and CT (PCM) resulted to be stable, but it is very difficult to assume that they are likely to be included in the double strand DNA. The calculated enthalpy and dipole moments of isolated DNA bases agree well with experiment. The free energy of hydration, ΔGhyd, was found to depend on the electrostatic term, while cavitation‐dispersion components are almost constant. The stability of DNA complexes in water resulted from PCM calculations is markedly influenced by the free energy of hydration. © 2009 Wiley Periodicals, Inc. Int J Quantum Chem, 2010  相似文献

As the properties of ultrathin two‐dimensional (2D) crystals are strongly related to their electronic structures, more and more attempts were carried out to tune their electronic structures to meet the high standards for the construction of next‐generation smart electronics. Herein, for the first time, we show that the conductive nature of layered ternary chalcogenide with formula of Cu2WS4 can be switched from semiconducting to metallic by hydrogen incorporation, accompanied by a high increase in electrical conductivity. In detail, the room‐temperature electrical conductivity of hydrogenated‐Cu2WS4 nanosheet film was almost 1010 times higher than that of pristine bulk sample with a value of about 2.9×104 S m?1, which is among the best values for conductive 2D nanosheets. In addition, the metallicity in the hydrogenated‐Cu2WS4 is robust and can be retained under high‐temperature treatment. The fabricated all‐solid‐state flexible supercapacitor based on the hydrogenated‐Cu2WS4 nanosheet film shows promising electrochemical performances with capacitance of 583.3 F cm?3 at a current density of 0.31 A cm?3. This work not only offers a prototype material for the study of electronic structure regulation in 2D crystals, but also paves the way in searching for highly conductive electrodes.  相似文献

Numerous applications of metal‐mediated base pairs (metallo‐base‐pairs) to nucleic acid based nanodevices and genetic code expansion have been extensively studied. Many of these metallo‐base‐pairs are formed in DNA and RNA duplexes containing Watson–Crick base pairs. Recently, a crystal structure of a metal–DNA nanowire with an uninterrupted one‐dimensional silver array was reported. We now report the crystal structure of a novel DNA helical wire containing HgII‐mediated T:T and T:G base pairs and water‐mediated C:C base pairs. The Hg‐DNA wire does not contain any Watson–Crick base pairs. Crystals of the Hg‐DNA wire, which is the first DNA wire structure driven by HgII ions, were obtained by mixing the short oligonucleotide d(TTTGC) and HgII ions. This study demonstrates the potential of metallo‐DNA to form various structural components that can be used for functional nanodevices.  相似文献

The oligonucleotide d(TX)9, which consists of an octadecamer sequence with alternating non‐canonical 7‐deazaadenine (X) and canonical thymine (T) as the nucleobases, was synthesized and shown to hybridize into double‐stranded DNA through the formation of hydrogen‐bonded Watson–Crick base pairs. dsDNA with metal‐mediated base pairs was then obtained by selectively replacing W‐C hydrogen bonds by coordination bonds to central silver(I) ions. The oligonucleotide I adopts a duplex structure in the absence of Ag+ ions, and its stability is significantly enhanced in the presence of Ag+ ions while its double‐helix structure is retained. Temperature‐dependent UV spectroscopy, circular dichroism spectroscopy, and ESI mass spectrometry were used to confirm the selective formation of the silver(I)‐mediated base pairs. This strategy could become useful for preparing stable metallo‐DNA‐based nanostructures.  相似文献

The unusually N8‐glycosylated pyrazolo[3,4‐d]pyrimidine‐4,6‐diamine 2′‐deoxyribonucleoside ( 3 ) was synthesized and converted to the phosphoramidite 11 . Oligonucleotides were prepared by solid‐phase synthesis, and the base pairing of compound 3 was studied. In non‐self‐complementary duplexes containing compound 3 located opposite to the four canonical DNA constituents, strong base pairs are formed that show ambiguous pairing properties. The self‐complementary duplex d( 3 ‐T)6 ( 34 ⋅ 34 ) is significantly more stable than d(A‐T)6.  相似文献

Janus bases are heterocyclic nucleic acid base analogs that present two different faces able to simultaneously hydrogen bond to nucleosides that form Watson–Crick base pairs. The synthesis of a Janus‐AT nucleotide analogue, N JAT , that has an additional endocyclic ring nitrogen and is thus more capable of efficiently discriminating T/A over G/C bases when base‐pairing in a standard duplex‐DNA context is described. Conversion to a phosphoramidite ultimately afforded incorporation into an oligonucleotide. In contrast to the first generation of carbocyclic Janus heterocycles, it remains in its unprotonated state at physiological pH and, therefore, forms very stable Watson–Crick base pairs with either A or T bases. Biophysical and computational methods indicate that N JAT is an improved candidate for sequence‐specific genome targeting.  相似文献

To gain insight into the underlying mechanisms of catalyst durability for the selective catalytic reduction (SCR) of NOx with an ammonia reductant, we employed scanning transmission X‐ray microscopy (STXM) to study Cu‐exchanged zeolites with the CHA and MFI framework structures before and after simulated 135 000‐mile aging. X‐ray absorption near‐edge structure (XANES) measurements were performed at the Al K‐ and Cu L‐edges. The local environment of framework Al, the oxidation state of Cu, and geometric changes were analyzed, showing a multi‐factor‐induced catalytic deactivation. In Cu‐exchanged MFI, a transformation of CuII to CuI and CuxOy was observed. We also found a spatial correlation between extra‐framework Al and deactivated Cu species near the surface of the zeolite as well as a weak positive correlation between the amount of CuI and tri‐coordinated Al. By inspecting both Al and Cu in fresh and aged Cu‐exchanged zeolites, we conclude that the importance of the preservation of isolated CuII sites trumps that of Brønsted acid sites for NH3‐SCR activity.  相似文献

The logic system is obtained by using a series of double‐stranded (ds) DNA templates with mismatched base pairs (T–T or C–C) and ion‐modulated exonuclease III (Exo III) activity, in which the Exo III cofactors, Hg2+ and Ag+ ions, are used as inputs for the activation of the respective scission of Exo III based on the formation of T–Hg2+–T or C–Ag+–C base pairs. Additionally, two kinds of signal probes are utilized to transduce the logic operations. One is the two split G‐rich DNA strands that are used to design the OR, AND, INHIBIT, and XOR gates, whereas the other is the self‐assembled split G‐quadruplex structure to construct NOR, NAND, IMPLICATION, and XNOR operations based on DNA hybridization and strand displacement. In the presence of hemin, the split G‐quadruplex biocatalyzes the formation of a colored product, which is an output signal for the different logic gates. Thus, we have constructed a complete set of colorimetric DNA logic gates based on the Exo III and split G‐quadruplex for the first time. In addition, we are able to effortlessly recognize the logic output signals by the naked eye and their simplicity and cost‐effective design is the most apparent feature for the logic gates developed in this work.  相似文献

The Schiff N‐allylamine‐4‐(ethylenediamine‐5‐methylsalicylidene)‐1,8‐naphthalimide (H2L) and its copper(II) complex, [Cu(HL)2] · 0.5DMF, were synthesized and characterized. The crystal structure of the CuII complex reveals a slightly distorted square‐planar arrangement provided by two N and O donors from two deprotonated ligands. In addition, the DNA‐binding properties of the ligand and CuII complex were investigated by fluorescence spectra, electronic absorption, and viscosity measurements. The experimental studies of the DNA‐binding properties indicated that the ligand and CuII complex reacted with DNA via intercalation binding mode, and binding affinity for DNA takes the order: ligand > CuII complex. The antioxidant assay in vitro suggested that both exhibited potential intensely antioxidant properties, and the ligand is more effective than its CuII complex.  相似文献

In the title compound, [Cu(C9H5N4O)Cl(C12H8N2)]n or [Cu(tcnoet)Cl(phen)]n, where phen is 1,10‐phenanthroline and tcnoet is 1,1,3,3‐tetracyano‐2‐ethoxypropenide, the axially elongated (4 + 2) coordination polyhedron around the CuII centre contains N atoms from three different tcnoet ligands. The resulting coordination polymer takes the form of sheets which are linked in pairs by a single C—H...N hydrogen bond to form bilayers. The bond lengths provide evidence for significant bond fixation in the phen ligand and extensive electronic delocalization in the tcnoet ligand, where the two –C(CN)2 units are rotated, in conrotatory fashion, out of the plane of the central C3O fragment.  相似文献

The Raman and fluorescence spectroscopic properties of water‐soluble oxo‐titanium(IV) mesotetrakis (1‐methyl pyridium‐4‐yl) porphyrin (O=Ti(TMPyP)4+) bound with calf thymus DNA and artificial DNAs such as double stranded poly[d(A‐T)2] and poly[d(G‐C)2] have been investigated on the single DNA molecule basis by AFM‐correlated confocal scanning microscope (CSM)‐coupled Raman and fluorescence spectroscopic techniques as well as the ensemble‐averaged spectroscopy. The ensemble‐averaged spectroscopic studies imply that the porphyrin interacts with DNA in different groove binding patterns depending on the base pairs. AFM‐images of the different DNAs bound with O=Ti(TMPyP)4+ were measured, and their morphologies are found to depend on kind of base pairs interacting with O=Ti(TMPyP)4+. Being correlated with the AFM images, the CSM‐coupled Raman and fluorescence spectral properties of the three different single O=Ti(TMPyP)4+‐DNA complexes were observed to be highly resolved and sensitive to base pair‐dependent axial ligation of Ti‐O bond as compared to the corresponding ensemble‐averaged spectral properties, which affect the groove binding and its strength of the O=Ti(TMPyP)4+ with DNA. The axial ligation was found to be accompanied by vibration structural change of the porphyrin ring, leading to keep the shape of double stranded poly[d(A‐T)2] rigid while poly‐[d(G‐C)2] and calf thymus DNA flexible after binding with the oxo‐titanyl porphyrin. The base pair dependence of the fluorescence decay times of the DNA‐bound porphyrins was also observed, implying that an excited‐state charge transfer takes place in the G‐C rich major groove in calf thymus DNA. These results suggest that binding of O=Ti(TMPyP)4+ is more preferential with the G‐C rich major groove than with the A‐T rich minor groove in calf thymus DNA so that the morphology of DNA is changed.  相似文献

It was established that the cytosine·thymine (C·T) mismatched DNA base pair with cis‐oriented N1H glycosidic bonds has propeller‐like structure (|N3C4C4N3| = 38.4°), which is stabilized by three specific intermolecular interactions–two antiparallel N4H…O4 (5.19 kcal mol?1) and N3H…N3 (6.33 kcal mol?1) H‐bonds and a van der Waals (vdW) contact O2…O2 (0.32 kcal mol?1). The C·T base mispair is thermodynamically stable structure (ΔGint = ?1.54 kcal mol?1) and even slightly more stable than the A·T Watson–Crick DNA base pair (ΔGint = ?1.43 kcal mol?1) at the room temperature. It was shown that the C·T ? C*·T* tautomerization via the double proton transfer (DPT) is assisted by the O2…O2 vdW contact along the entire range of the intrinsic reaction coordinate (IRC). The positive value of the Grunenberg's compliance constants (31.186, 30.265, and 22.166 Å/mdyn for the C·T, C*·T*, and TSC·T ? C*·T*, respectively) proves that the O2…O2 vdW contact is a stabilizing interaction. Based on the sweeps of the H‐bond energies, it was found that the N4H…O4/O4H…N4, and N3H…N3 H‐bonds in the C·T and C*·T* base pairs are anticooperative and weaken each other, whereas the middle N3H…N3 H‐bond and the O2…O2 vdW contact are cooperative and mutually reinforce each other. It was found that the tautomerization of the C·T base mispair through the DPT is concerted and asynchronous reaction that proceeds via the TSC·T ? C*·T* stabilized by the loosened N4? H? O4 covalent bridge, N3H…N3 H‐bond (9.67 kcal mol?1) and O2…O2 vdW contact (0.41 kcal mol?1). The nine key points, describing the evolution of the C·T ? C*·T* tautomerization via the DPT, were detected and completely investigated along the IRC. The C*·T* mispair was revealed to be the dynamically unstable structure with a lifetime 2.13·× 10?13 s. In this case, as for the A·T Watson–Crick DNA base pair, activates the mechanism of the quantum protection of the C·T DNA base mispair from its spontaneous mutagenic tautomerization through the DPT. © 2013 Wiley Periodicals, Inc.  相似文献

We report the synthesis of three new complexes related to the achiral [Ru(tpm)(dppz)py]2+ cation (tpm=tripyridazole methane, dppz=dipyrido[3,2‐a:2′,3′‐c]phenazine, py=pyridine) that contain an additional single functional group on the monodentate ancillary pyridyl ligand. Computational calculations indicate that the coordinated pyridyl rings are in a fixed orientation parallel to the dppz axis, and that the electrostatic properties of the complexes are very similar. DNA binding studies on the new complexes reveal that the nature and positioning of the functional group has a profound effect on the binding mode and affinity of these complexes. To explore the molecular and structural basis of these effects, circular dichroism and NMR studies on [Ru(tpm)(dppz)py]Cl2 with the octanucleotides d(AGAGCTCT)2 and d(CGAGCTCG)2, were carried out. These studies demonstrate that the dppz ligand intercalates into the G2–A3 step, with {Ru(tpm)py} in the minor groove. They also reveal that the complex intercalates into the binding site in two possible orientations with the pyridyl ligand of the major conformer making close contact with terminal base pairs. We conclude that substitution at the 2‐ or 3‐position of the pyridine ring has little effect on binding, but that substitution at the 4‐position drastically disrupts intercalative binding, particularly with a 4‐amino substituent, because of steric and electronic interactions with the DNA. These results indicate that complexes derived from these systems have the potential to function as sequence‐specific light‐switch systems.  相似文献

A novel hydrazone ligand derived from condensation reaction of 3‐hydroxy‐2‐naphthoic hydrazide with dehydroacetic acid, and its Ni(II), Cu(II) and Co(II) complexes were synthesized, characterized by spectroscopic, elemental analyses, magnetic susceptibility and conductivity methods, and screened for antimicrobial, DNA binding and cleavage properties. Spectroscopic analysis and elemental analyses indicated the formula, [MLCl2], for the complexes; square planar geometry for the nickel, and tetrahedral geometry for copper and cobalt complexes. The non‐electrolytic natures of the complexes in Dimethyl Sulphoxide (DMSO) were confirmed by their molar conductance values in the range of 6.11–14.01 Ω?1cm2mol?1. The copper complex had the best antibacterial activity against Staphylococcus aureus (ATCC 29213). DNA cleavage activities of the compounds, evaluated on pBR322 DNA, by agarose gel electrophoresis, in the presence and absence of oxidant (H2O2) and free radical scavenger (DMSO), indicated no activity for the ligand, and moderate activity for the complexes, with the copper complex cleaving pBR322 DNA more efficiently in the presence of H2O2. When the complexes were evaluated for antibacterial and A‐DNA activity using Molecular docking technique, the copper complex was found to be most effective against Gram‐positive (S. aureus) bacteria. [CuLCl2] showed good hydrogen bonding interaction with the major‐groove (C2.G13 base pair) of A‐DNA. Density functional theory (DFT) calculations of the structural and electronic properties of the complexes revealed that [CuLCl2] had a smaller HOMO‐LUMO gap, suggesting a higher tendency to donate electrons to electron‐accepting species of biological targets.  相似文献

Electrocatalytic conversion of carbon dioxide (CO2) has recently received considerable attention as one of the most feasible CO2 utilization techniques. In particular, copper and copper‐derived catalysts have exhibited the ability to produce a number of organic molecules from CO2. Herein, we report a chloride (Cl)‐induced bi‐phasic cuprous oxide (Cu2O) and metallic copper (Cu) electrode (Cu2OCl) as an efficient catalyst for the formation of high‐carbon organic molecules by CO2 conversion, and identify the origin of electroselectivity toward the formation of high‐carbon organic compounds. The Cu2OCl electrocatalyst results in the preferential formation of multi‐carbon fuels, including n‐propanol and n‐butane C3–C4 compounds. We propose that the remarkable electrocatalytic conversion behavior is due to the favorable affinity between the reaction intermediates and the catalytic surface.  相似文献

Metallo‐base pairs have been extensively studied for applications in nucleic acid‐based nanodevices and genetic code expansion. Metallo‐base pairs composed of natural nucleobases are attractive because nanodevices containing natural metallo‐base pairs can be easily prepared from commercially available sources. Previously, we have reported a crystal structure of a DNA duplex containing T? HgII? T base pairs. Herein, we have determined a high‐resolution crystal structure of the second natural metallo‐base pair between pyrimidine bases C? AgI? C formed in an RNA duplex. One AgI occupies the center between two cytosines and forms a C? AgI? C base pair through N3? AgI? N3 linear coordination. The C? AgI? C base pair formation does not disturb the standard A‐form conformation of RNA. Since the C? AgI? C base pair is structurally similar to the canonical Watson–Crick base pairs, it can be a useful building block for structure‐based design and fabrication of nucleic acid‐based nanodevices.  相似文献

Structural Interactions of Planar and Non‐planar Bis(1,2‐dithiosquarato)metalate Host Lattices with CuII Complexes – Structure and EPR Investigations 1,2‐Dithiosquaratometalates (M = Cu, Ni, Zn) are available by direct synthesis from metal salts with dipotassium‐1,2‐dithiosquarate. The structural influence of the planar and nonplanar host lattice systems (BzlEt3N)2[Cu/Ni(dtsq)2] and (BzlEt3N)2[Cu/Zn(dtsq)2] on the geometrical and electronic structure of the CuII guest complex [Cu(dtsq)2]2– is studied by EPR spectroscopy. The used host lattices (BzlEt3N)2[Ni(dtsq)2] (planar) and (BzlEt3N)2[Zn(dtsq)2] (tetrahedral) are characterized by X‐ray structure analysis. (BzlEt3N)2[Ni(dtsq)2] crystallizes in the triclinic unit cell P1 with a = 9.1021(8) Å, b = 9.4190(8) Å, c = 11.0119(10) Å, α = 92.8560(10)°, β = 95.375(2)°, γ = 104.5180(10)° and Z = 1. (BzlEt3N)2[Zn(dtsq)2] crystallizes in the monoclinic unit cell C2/c with a = 21.1299(14) Å, b = 16.6641(11) Å, c = 13.8324(9) Å, β = 123.9100(10)° and Z = 4. The g and A Cu tensors in the Cu/Ni system are nearly axial symmetric (g|| = 2.122, g = 2.028; A = –159.5 · 10–4 cm–1, A = –36.9 · 10–4 cm–1). The coordination geometry of the CuII guest complex in the tetrahedral Cu/Zn system is rather distorted, which is shown by the changed g and A Cu tensor parameters (g|| = 2.143, g = 2.042; A = –103.0 · 10–4 cm–1, A ≈ –5.0 · 10–4 cm–1). The spin density distribution is discussed using EHT molecular orbital calculations.  相似文献
