Alloxazine can bind to adenine selectively over other nucleobases opposite an abasic site in DNA duplexes (5'-TCC AGX GCA AC-3'/3'-AGG TCN CGT TG-5', X=AP site, N=A, T, C, G) with a dissociation constant of 0.82 microM (pH 7.0, I=0.11 M, at 5 degrees C), and it is applicable to SNPs typing of PCR amplification products based on the binding-induced fluorescence response.  相似文献

A simple competitive fluorescence quenching assay based on aptamer was developed for IgE detection. Two DNA probes were used. One is 5′-end fluorescein-labeled IgE aptamer; the other is 3′-end DABCYL-labeled short DNA, which would hybridize with IgE aptamer to quench the fluorescence. In the presence of IgE, the aptamer-IgE complex formed is strong enough to prevent the short DNA probes hybridizing with the bounded aptamer probes, which results in the less decrease of fluorescence intensity. The signal change was found to be proportional to the concentration of IgE from 0.35 to 35 nM with a detection limit of 0.17 nM.  相似文献

The aim of this study is to develop a selective adenosine aptamer sensor using a rational approach. Unlike traditional RNA aptamers developed from SELEX, duplex DNA containing an abasic site can function as a general scaffold to rationally design aptamers for small aromatic molecules. We discovered that abasic site-containing triplex DNA can also function as an aptamer and provide better affinity than duplex DNA aptamers. A novel adenosine aptamer sensor was designed using such a triplex. The aptamer is modified with furano-dU in the binding site to sense the binding. The sensor bound adenosine has a dissociation constant of 400 nM, more than tenfold stronger than the adenosine aptamer developed from SELEX. The binding quenched furano-dU fluorescence by 40%. It was also demonstrated in this study that this sensor is selective for adenosine over uridine, cytidine, guanosine, ATP, and AMP. The detection limit of this sensor is about 50 nM. The sensor can be used to quantify adenosine concentrations between 50 nM and 2 μM.  相似文献

The binding specificity of silver cations to abasic (AP) site-containing DNA was electrochemically investigated by comparison with the fully matched DNA without the AP site. AP site-containing DNA is designed in a way that only the nucleotide opposite the AP site is variable to allow for coexistence of an unpaired nucleotide and a number of DNA base pairs. The surface of a gold electrode was modified by AP site-containing DNA duplex on which Ag+ binding specificity was evaluated. Electrochemical investigations on the AP-DNA-modified electrodes reveal that Ag+ preferentially associates to the unpaired nucleotides instead of the coexisted base pairs and shows sequence-dependant binding, especially stronger for purines than for pyrimidines. Additionally, the hydrogen bond pattern moieties of the unpaired nucleotides should be involved in Ag+ binding evidenced by a decrease of the redox signal when introducing a ligand with its hydrogen bond moiety complementary to the nucleotide deoxycytidine. This is the first attempt to make a comparison in one DNA molecule for metal ion binding to coexisted unpaired nucleotide and DNA base pairs. The present method demonstrates an easy way for investigating binding specificity of heavy metal ions to AP site in the presence of coexisted DNA base pairs.  相似文献

In combination with abasic site (AP site)-containing DNAs, potential use of a biotic fluorescence compound, Vitamin B2 (riboflavin), is demonstrated for the fluorescence detection of the thymine (T)-related single-nucleotide polymorphisms. Our method is based on construction of the AP site in DNA duplexes, which allows small ligands to bind to target nucleotides accompanied by fluorescence signaling: an AP site-containing probe DNA is hybridized with a target DNA so as to place the AP site toward a target nucleobase, by which hydrophobic microenvironments are provided for ligands to recognize target nucleotides through stacking and hydrogen-bonding interactions. In 10 mM sodium cacodylate buffer solutions (pH 7.0) containing 100 mM NaCl and 1.0 mM EDTA, Vitamin B2 is found to selectively bind to T (K11 = 1.8 × 106 M−1 at 5 °C) over other nucleobases, and this is accompanied by significant quenching of its fluorescence. While the sensing functions depend on the flanking sequences to the AP site, Vitamin B2 is applicable to the detection of T/C (cytosine), T/G (guanine) and T/A (adenine) mutation sequences of the CYP2A6 gene, where the flanking nucleobases are guanines in both positions (-GXG-, X = AP site).  相似文献

基于核酸脱碱基(AP)位点构建了无机配体稀土铽离子(Tb3+)荧光增强型单核苷酸多态性(SNP)识别方法. 在目标链靶标碱基对应的探针链上相应位置引入AP位点, 发现Tb3+可以选择性地结合在AP位点, 光激发时发生从DNA碱基到结合的Tb3+的能量转移, 使Tb3+特征荧光显著增强. 这种荧光增强作用与靶标碱基及AP位点侧翼碱基类型密切相关. 当靶标碱基和侧翼碱基为G时, 荧光最强. 该方法可用于区分肿瘤抑制基因p53密码子177位的C/G碱基变异.  相似文献

The binding of a hydrogen bond-forming ligand to abasic (AP) site-containing DNA was electrochemically investigated for discrimination of a nucleotide opposite the AP site. The surface of a gold electrode was modified by AP site-containing DNA duplexes on which cytochrome c (Cyto c) was attached electrostatically as a probe. Cyto c showed quasi-reversible electrochemical behavior depending on the base opposite the AP site. When the base opposite the AP site was cytosine, much slower kinetics of Cyto c electron transfer was observed. This observation could be explained by previous reports that the base stacking was disturbed to a much greater extent because the cytosine base opposite the AP site was flipped out extra-helically. The binding of a hydrogen bond-forming ligand, 2-amino-7-methyl-1,8-naphthyridine (AMND), to cytosine opposite the AP site could significantly improve the electrochemical behavior of Cyto c, indicating effective base stacking due to the AMND binding. The present method demonstrates an easy way for investigating the binding of a small ligand to the AP site through DNA-mediated charge transfer.  相似文献

The recognition ability of pteridine derivatives for nucleobases opposite an abasic (AP) site in an oligodeoxynucleotide (ODN) duplex is enhanced by using a propylene residue (Spacer-C3) as an AP site. The recognition ability is further enhanced both by attaching methyl groups to a fluorescent ligand and by measuring the fluorescence response at 5 degrees C; 6.2 x 10(6) M(-1) of the binding constant is attained between 2-amino-6,7-dimethyl-4-hydroxypteridine and guanine opposite the AP site in water.  相似文献

Nucleobase recognition in water is successfully achieved by the use of an abasic site (AP site) as the molecular recognition field. We intentionally construct the AP site in DNA duplex so as to orient the AP site toward a target nucleobase and examine the complexation of 2-amino-7-methylnaphthyridine (AMND) with nucleobases at the AP site. AMND is found to selectively bind to cytosine (C) base with a 1:1 binding constant of >106 M-1, accompanied by remarkable quenching of its fluorescence. In addition to hydrogen bonding, a stacking interaction with nucleobases flanking the AP site seems responsible for the binding properties of AMND at the AP site. Possible use of AMND is also presented for selective and visible detection of a single-base alternation related to the cytosine base.  相似文献

The bacteria Streptomyces davawensis and Streptomyces cinnabarinus produce roseoflavin, the only known natural riboflavin (vitamin B2) analogue with antibiotic activity. Roseoflavin can be considered a natural antimetabolite and has been postulated to be biosynthesized from riboflavin via the key intermediate 8‐demethyl‐8‐aminoriboflavin (AF). The required site‐specific substitution of one of the methyl groups on the dimethylbenzene ring of riboflavin by an amino group (to give AF) is challenging. The pathway from riboflavin to AF has remained elusive, and the corresponding enzyme/s was/were unknown. Herein, we show by systematic gene deletion, heterologous gene expression, and biochemical studies that the enzyme specified by the gene BN159_7989 from S. davawensis is able to carry out a whole set of chemical reactions starting from riboflavin‐5′‐phosphate to give the final product 8‐demethyl‐8‐aminoriboflavin‐5′‐phosphate (AFP).  相似文献

RNA or DNA aptamers have received much attention in recent literature as therapeutic agents and chromatographic matrices, however, their use in analytical methodologies is relatively unexplored. We describe here investigations aiming to combine this promising technology with versatile liposomes in a competitive assay format. Thus, a phospholipid derivative of an unsymmetrical 1,3-disubstituted xanthine (1-carboxyethyl-3-methylxanthine-DPPE) was prepared for incorporation into the lipid bilayers of dye-encapsulating liposomes. Its synthesis and characterization using GC-MS, 1H NMR, and HPLC are described. Equilibrium filtration experiments using enzyme linked immunosorbent assays (ELISAs) were completed to assess the affinity for theophylline of an unmodified RNA aptamer and one that had been modified on the 3′ end with biotin. A dissociation constant (Kd) for theophylline with the unmodified RNA aptamer of 0.9 μM and biotinylated aptamer of 1.0 μM was determined which showed that this modification did not affect the aptamer's affinity using this technique. The observed Kd values correlated well to the previously reported value of 0.6 μM. Experiments were also carried out in a competitive manner with the prepared 1-carboxypropyl-3-methylxanthine intermediate, and the final 1-carboxypropyl-3-methylxanthine-DPPE conjugate once it had been incorporated into the bilayers of liposomes. The Kd value for 1-carboxypropyl-3-methylxanthine was approximately 2.7 μM. Finally, successful binding to theophylline-analog-tagged liposomes in a competitive assay format was shown versus liposomes prepared without the tag.  相似文献

A fluorescent pyrazine derivative, 3,5-diamino-6-chloro-2-pyrazine carbonitrile (DCPC), is presented as a promising light-up ligand for single-nucleotide polymorphisms (SNPs) typing. In solutions buffered to pH 7.0 (I = 0.11 M, at 5 degrees C), DCPC can bind to thymine selectively over other nucleobases opposite an abasic site in DNA duplexes (5'-GTGTG CGTTG ANA TGGAC GCAGA-3'/3'-CACAC GCAAC TXT ACCTG CGTCT-5', X = abasic site, N = target nucleotide) with a dissociation constant of 2.6 microM. The binding of DCPC is accompanied by a significant enhancement of its fluorescence (lambda(max), 412 nm), and the response is highly selective to thymine base. These binding and sensing properties allow a clear detection of thymine-related mutations present in polymerase chain reaction (PCR) amplification products.  相似文献

Systematic evolution of ligands by exponential enrichment is a traditional approach to select aptamer, which has a great potential in biosensing field. However, chemical modifications of DNA library or targets before selection might block the real recognition and binding sites between aptamers and their targets. In this study, a label‐ and modification‐free‐based in situ selection strategy was developed to overcome this limitation. The strategy is an attempt to screen bovine serum albumin aptamers according to the principle of electrophoretic mobility shift assay, and allowed single‐stranded DNA sequence to be fully exposed to interact with bovine serum albumin which was mixed with the agarose gel beforehand. After eight rounds of selection, specific aptamer with low dissociation constant (Kd) value of 69.44 ± 7.60 nM was selected and used for subsequent establishment of fluorescence biosensor. After optimization, the optimal aptasensor exhibited a high sensitivity toward bovine serum albumin with a limit of detection of 0.24 ng/mL (linear range from 1 to 120 ng/mL). These results indicated that the label‐ and modification‐free‐based in situ selection strategy proposed in this work could effectively select specific aptamer to develop aptasensor for sensitive detection of bovine serum albumin or other targets in actual complicated samples.  相似文献

This study investigates the specific binding of a potential biomarker, [2,2′‐bipyridyl]‐3,3′‐diol (BP(OH)2), with human serum albumin (HSA). The binding of BP(OH)2 at the two primary drug‐binding sites on HSA (Sudlow′s sites I and II) is explored by a competitive‐binding study and monitored by considering the green‐light emission from its diketo tautomer. Warfarin is used as a marker for site I and dansyl‐L ‐proline (DP) as a competitor for site II. Steady‐state and time‐resolved fluorescence measurements affirm that neither of Sudlow′s sites is the binding locus of BP(OH)2. To gain an idea regarding the probable binding site of BP(OH)2, we perform molecular‐docking studies, which reveal a close proximity of the probe to Trp‐214 in subdomain IIA of HSA. Confirmation of this contention is achieved by studying the quenching of the fluorescence of Trp‐214 in the presence of BP(OH)2. Moreover, static quenching seems to be responsible for the depletion of the fluorescence of Trp‐214, as manifested by the invariance of the intrinsic fluorescence lifetime of Trp‐214, as a function of the concentration of BP(OH)2. Based on displacement and quenching studies, supported by molecular docking, we propose that BP(OH)2 binds in a cleft that separates subdomains IIIA and IIB, which is in close proximity to Trp‐214.  相似文献

Label-free DNA nucleobase recognition by fluorescent small molecules has received much attention due to its simplicity in mutation identification and drug screening. However, sequence-dependent fluorescence light-up nucleobase recognition and multicolor emission with individual emission energy for individual nucleobases have been seldom realized. Herein, an abasic site (AP site) in a DNA duplex was employed as a binding field for berberine, one of isoquinoline alkaloids. Unlike weak binding of berberine to the fully matched DNAs without the AP site, strong binding of berberine to the AP site occurs and the berberine's fluorescence light-up behaviors are highly dependent on the target nucleobases opposite the AP site in which the targets thymine and cytosine produce dual emission bands, while the targets guanine and adenine only give a single emission band. Furthermore, more intense emissions are observed for the target pyrimidines than purines. The flanking bases of the AP site also produce some modifications of the berberine's emission behavior. The binding selectivity of berberine at the AP site is also confirmed by measurements of fluorescence resonance energy transfer, excited-state lifetime, DNA melting and fluorescence quenching by ferrocyanide and sodium chloride. It is expected that the target pyrimidines cause berberine to be stacked well within DNA base pairs near the AP site, which results in a strong resonance coupling of the electronic transitions to the particular vibration mode to produce the dual emissions. The fluorescent signal-on and emission energy-modulated sensing for nucleobases based on this fluorophore is substantially advantageous over the previously used fluorophores. We expect that this approach will be developed as a practical device for differentiating pyrimidines from purines by positioning an AP site toward a target that is available for readout by this alkaloid probe.  相似文献

DNA single-nucleotide polymorphism (SNP) detection has attracted much attention due to mutation-related diseases. Various fluorescence methods for SNP detection have been proposed and many are already in use. However, fluorescence enhancement for signal-on SNP identification without label modification still remains a challenge. Here, we find that the abasic site (AP site) in a DNA duplex can be developed as a binding pocket favorable for the occurrence of the excited-state intramolecular proton transfer (ESIPT) of a 3-hydroxyflavone, fisetin, which is used as a proof of concept for effective SNP identification. Fisetin binding at the AP site is highly selective for target thymine or cytosine facing the AP site by observation of a drastic increase in the ESIPT emission band. In addition, the target recognition selectivity based on this ESIPT process is not affected by flanking bases of the AP site. The binding selectivity of fisetin at the AP site is also confirmed by measurements of fluorescence resonance energy transfer, emission lifetime and DNA melting. The fluorescent signal-on sensing for SNP based on this fluorophore is substantially advantageous over the previously used fluorophores such as the AP site-specific signal-off organic ligands with a similar fluorescing mechanism before and after binding to DNA with hydrogen bonding interaction. We expect that this approach will be employed to develop a practical SNP detection method by locating an AP site toward a target and employing an ESIPT probe as readout.  相似文献

We explored a fluorescent strategy for sensing ochratoxin A (OTA) by using a single fluorophore-labeled aptamer for detection of OTA. This method relied on the change of the fluorescence intensity of the labeled dye induced by the specific binding of the fluorescent aptamer to OTA. Different fluorescein labeling sites of aptamers were screened, including the internal thymine bases, 3′-end, and 5′-end of the aptamer, and the effect of the labeling on the aptamer affinity was investigated. Some fluorophore-labeled aptamers showed a signal-on or signal-off response. With the fluorescent aptamer switch, simple, rapid, and selective sensing of OTA at nanomolar concentrations was achieved. OTA spiked in diluted red wine could be detected, showing the feasibility of the fluorescent aptamer for a complex matrix. This method shows potential for designing aptamer sensors for other targets.

A rapid and precise homogeneous enzyme-linked competitive binding assay for riboflavin (vitamin B2) is described. The method utilizes a malate dehydrogenase/3-carboxymethylriboflavin conjugate in conjunction with soluble riboflavin binding protein. In the absence of the vitamin, the catalytic activity of the enzyme/riboflavin conjugate is inhibited up to 71% by the binding protein. In the presence of riboflavin, activity is regained in an amount dependent on the riboflavin concentration. The detection limits of the dose/response curves are dependent on both the degree of conjugation (average number of 3-carboxymethylriboflavins per enzyme molecule) and the reagent ratio (conjugate/binder) used in the assay tube. Under optimized conditions, a detection limit of 3 ng ml?1 of riboflavin can be achieved with high selectivity over other vitamins and biomolecules. While malate dehedrogenase activity is inhibited to some degree by components of human urine, use of riboflavin standards prepared in a diluted urine matrix enables the method to be utilized for direct determination of urinary riboflavin.  相似文献
