We study the effect of the osmolyte, Trimethylamine N-Oxide (TMAO), which accumulates in cells in response to osmotic stress, on the stability of RNA hairpins. All atom molecular dynamics (MD) simulations of a nucleotide and the 22-nucleotide RNA hairpin P5GA in an aqueous TMAO solution show that TMAO preferentially interacts with the base through the formation of a single hydrogen bond. To circumvent the difficulties of adequately sampling the conformational space of polynucleotides, we used coarse-grained models (including one that is inspired by the results of all-atom MD simulations of a single nucleotide) to probe the effects of osmoyltes on the stability of P5GA. If, as revealed by our MD simulations, the cosolute specifically interacts with only one base at a time, then we find practically no change in hairpin stability as measured by Delta T m = T m(Phi) - T m, where T m(Phi) and T m are the melting temperatures at volume fraction Phi of the osmolyte and Phi = 0, respectively. This finding is in qualitative agreement with recent experiments. If the interactions between the RNA and osmolytes are repulsive, which is appropriate for mimicking the effects of crowding, Delta T m can vary from 5 to 15 K depending on the size of the osmolyte and the nature of RNA-osmolyte interactions. Cosolutes that interact favorably with multiple bases simultaneously can stabilize the hairpin more than a crowding agent of the same size. The implications of our predictions for experiments are briefly outlined. 相似文献

In this work, electrospray ionization mass spectrometry (ESI MS) was employed to study the interactions of cobalt(III) hexammine, Co(NH3)6(3+), with five RNA hairpins representing the 790 loop of 16S ribosomal RNA and 1920 loop of 23S ribosomal RNA. The RNAs varied in mismatch identity (G.U versus A.C) and level of base modification (pseudouridine versus uridine). Co(NH3)6(3+) binding was observed with the four RNA hairpins that contained a G.U wobble pair in the stem region. ESI MS revealed 1:1 and 1:2 complex formation with all RNAs. Weaker binding was observed with the fifth RNA hairpin that contained an A.C wobble pair in the stem region. The effects of pH on Co(NH3)6(3+) binding were also examined. 相似文献

The interaction of DNA with a synthetic biocompatible and biodegradable cationic polymer, poly(methylaminophosphazene) hydrochloride (PMAP·HCl), was investigated by high-sensitivity differential scanning calorimetry under conditions of strong and weak electrostatic interactions of the macroions. Thermodynamic parameters of the DNA double-helix melting were determined as a function of pH and the PMAP·HCl/DNA weight ratio. PMAP·HCL was shown to reveal two functions with respect to DNA: the polyelectrolyte function and the donor-acceptor one. The first function stabilizes the helical conformation of DNA, and the second one destabilizes it. The stabilizing effect of PMAP·HCl is of entropic origin, related to a displacement of mobile counterions from the DNA's nearest surroundings by the poly(methylaminophosphazene) charged groups. The donor-acceptor function of poly(methylaminophosphazene) dominates when its electrostatic interaction with DNA is either saturated (in the complex coacervate phase at high poly(methylaminophosphazene) concentrations) or completely suppressed (in a salt medium when the polycation carries a small charge). Under these conditions, poly(methylaminophosphazene) destabilizes DNA. It preferentially binds to the DNA coil form likely via the formation of multiple labile hydrogen bonds with the donor-acceptor groups of DNA. 相似文献

ThermoData Engine (TDE) is the first full-scale software implementation of the dynamic data evaluation concept, as reported recently in this journal. The present paper describes two major software enhancements to TDE: (1) generation of equation of state (EOS) representations on demand and (2) establishment of a dynamically updated experimental data resource for use in the critical evaluation process. Four EOS formulations have been implemented in TDE for on-demand evaluation: the volume translated Peng-Robinson, modified Sanchez-Lacombe, PC-SAFT, and Span Wagner EOS. The equations are fully described with their general application. The class structure of the program is described with particular emphasis on special features required to implement an equation, such as an EOS, that represents multiple properties simultaneously. Full implementation of the dynamic data evaluation concept requires that evaluations be based on an up-to-date "body of knowledge" or, in the case of TDE, an up-to-date collection of experimental results. A method to provide updates through the World Wide Web is described that meets the challenges of maintenance of data integrity with full traceability. Directions for future enhancements are outlined. 相似文献

Spectra of ethylene dimers and trimers are studied in the ν(11) fundamental band region of C(2)D(4) (≈2200 cm(-1)) using a tuneable quantum cascade laser to probe a pulsed supersonic slit jet expansion. The dimer spectrum is that of a prolate symmetric top perpendicular band, with a distinctive appearance because the A rotational constant is almost exactly equal to six times the B constant. The analysis supports the previously determined cross-shaped dimer structure with D(2d) symmetry. An ethylene trimer has not previously been observed with rotational resolution. The spectrum is that of an oblate symmetric top parallel band. It leads to a proposed trimer structure which is barrel shaped and has C(3h) or C(3) symmetry, with the ethylene monomer C-C axes approximately aligned along the trimer symmetry axis. 相似文献

The hydrophilic, long-chain diamine PEGda (O,O'-bis(2-aminoethyl)octadeca(ethylene glycol)), when complexed with cis-protected Pt(II) ions afforded water-soluble complexes of the type [Pt(N,N)(PEGda)](NO(3))(2) (N,N = N,N,N',N'-tetramethyl-1,2-diaminoethane (tmeda), 1,2-diaminoethane (en), and 2,2'-bipyridine (2,2'-bipy)) featuring unusual 62-membered chelate rings. Equimolar mixtures containing either the 16-mer duplex DNA D2 or the single-stranded D2a and [Pt(N,N)(PEGda)](2+) were analyzed by negative-ion ESI-MS. Analysis of D2-Pt(II) mixtures showed the formation of 1 : 1 adducts of [Pt(en)(PEGda)](2+), [Pt(tmeda)(PEGda)](2+) and the previously-described metallomacrocycle [Pt(2)(2,2'-bipy)(2){4,4'-bipy(CH(2))(4)4,4'-bipy}(2)](8+) with D2; the dinuclear species bound to D2 most strongly, consistent with its greater charge and aromatic surface area. D2 formed 1 : 2 complexes with the acyclic species [Pt(2,2'-bipy)(Mebipy)(2)](4+) and [Pt(2,2'-bipy)(NH(3))(2)](2+). Analyses of D2a-Pt(II) mixtures gave results similar to those obtained with D2, although fragmentation was more pronounced, indicating that the nucleobases in D2a play more significant roles in mediating the decomposition of complexes than those in D2, in which they are paired in a complementary manner. Investigations were also conducted into the effects of selected platinum(II) complexes on the thermal denaturation of calf thymus DNA (CT-DNA) in buffered solution. Both [Pt(2)(2,2'-bipy)(2){4,4'-bipy(CH(2))(6)4,4'-bipy}(2)](8+) and [Pt(2,2'-bipy)(Mebipy)(2)](4+) stabilized CT-DNA. In contrast, [Pt(tmeda)(PEGda)](2+) and [Pt(en)(PEGda)](2+) (as well as free PEGda) caused negligible changes in melting temperature (ΔT(m)), suggesting that these species interact weakly with CT-DNA. 相似文献

We report the analysis of the 2g(1D) ion-pair state of I2 by perturbation-facilitated optical-optical double resonance. The present study began with the observation of the 2g(1D)-A' 3Pi(2u) emission at around 230 nm during the analysis of the ultraviolet emissions originating form the 1u(1D) ion-pair state. The identification of this new transition helped us to specify the wavelengths for detecting the 2g(1D) state by emission, and also to estimate its absolute position. The intermediate states used to observe the 2g(1D) state were the B 3Pi(0u(+))-b' 2u mixed states by the hyperfine interaction, which allowed us to combine the X 1Sigmag(+) ground state with the 2g(1D) state in the (1+1) photon excitation following the optical selection rules for one-photon transitions: 2g(1D)<--b' 2u-B 3Pi(0u(+))<--X 1Sigmag(+). Our analysis covered the 2g(1D) state in the 0< or =v< or =12 and 9< or =J< or =40 ranges. The molecular constants and Rydberg-Klein-Rees (RKR) potential of the 2g(1D) state were reported. We discussed the occurrence of the 2g(1D)-A' 3Pi(2u) emission, when exciting to the 1u(1D) v=0 state, and attributed it to the g/u mixing between the 2g(1D) and 1u(1D) states by the hyperfine interaction. The effect of the perturbation on measured line intensities and lifetimes was evident. 相似文献

The formation of unusual structures during DNA replication has been invoked for gene expansion in genomes possessing triplet repeat sequences, CNG, where N = A, C, G, or T. In particular, it has been suggested that the daughter strand of the leading strand partially dissociates from the parent strand and forms a hairpin. The equilibrium between the fully duplexed parent:daugter species and the parent:hairpin species is dependent upon their relative stabilities and the rates of reannealing of the daughter strand back to the parent. These stabilities and rates are ultimately influenced by the sequence context of the DNA and its length. Previous work has demonstrated that longer strands are more stable than shorter strands and that the identity of N also influences the thermal stability [Paiva, A. M.; Sheardy, R. D. Biochemistry 2004, 43, 14218-14227]. Here, we show that the rate of duplex formation from complementary hairpins is also sequence context and length dependent. In particular, longer duplexes have higher activation energies than shorter duplexes of the same sequence context. Further, [(CCG):(GGC)] duplexes have lower activation energies than corresponding [(CAG):(GTC)] duplexes of the same length. Hence, hairpins formed from long CNG sequences are more thermodynamically stable and have slower kinetics for reannealing to their complement than shorter analogues. Gene expansion can now be explained in terms of thermodynamics and kinetics. 相似文献

Nylon 66 films exhibiting form I melting behavior show the γ mechanical relaxation at ?140°C. Samples which have form II melting behavior do not show this relaxation. The γ relaxation disappears when material having form I behavior is converted to material having form II behavior by annealing or by cold drawing. The form I and form II types of melting behavior are also found in poly(ethylene terephthalate); the interconversions and thermal behavior of the forms are analogous to the nylon 66 case. In poly(ethylene terephthalate), the β relaxation at ?40 to ?60°C is present only when form I melting behavior is found. Conversion to form II melting behavior by annealing or drawing (80°C) again causes the relaxation to disappear. No β relaxation was found in amorphous polymer. The γ dispersion in nylon 66 and the β dispersion in poly(ethylene terephthalate) can therefore be associated with the crystalline structure responsible for form I melting behavior. Form I melting behavior has been associated with foldedchain crystals based on previous work. It is therefore postulated that the γ dispersion in nylon 66 and the β dispersion in poly(ethylene terephthalate) are associated with motions in the chain folds. This assignment is not inconsistent with the change in the γ dispersion of nylon 66 with the number of backbone CH2 units, since these will affect the fold structure. 相似文献

Oxetane is a potential intermediate that is enzymatically formed during the repair of (6-4) DNA lesions by special repair enzymes (6-4 DNA photolyases). These enzymes use a reduced and deprotonated flavin to cleave the oxetane by single electron donation. Herein we report synthesis of DNA hairpin model compounds containing a flavin as the hairpin head and two different oxetanes in the stem structure of the hairpin. The data show that the electron moves through the duplex even over distances of 17 A. Attempts to trap the moving electron with N2O showed no reduction of the cleavage efficiency showing that the electron moves through the duplex and not through solution. The electron transfer is sequence dependent. The efficiency is reduced by a factor of 2 in GC rich DNA hairpins. 相似文献

A comparative investigation of the noncovalent interaction of the platinum(II) polypyridine complexes [Pt(dipy)(n-Rpy)2]2+ and [Pt(4,4'-Me2dipy)(2-Rpy)2]2+ (dipy = 2,2'-dipyridine; Me = CH3; n = 2-4; R = H or CH3) with double-helical DNA (calf thymus) and RNA [poly(A).poly(U)] has been conducted. With the exception of [Pt(dipy)(2-Mepy)2]2+, all of the complexes interact strongly, by intercalation, with both nucleic acids giving rise to large changes in the electronic spectra and induced circular dichroism signals; in addition, viscosity experiments on rodlike DNA and RNA show that both biopolymers elongate upon interaction with the complexes. The binding constant values, KB, determined at 25 degrees C, indicate that, at 0.101 M ionic strength, the affinity for poly(A).poly(U) is strongly dependent on the complexes nature, while for DNA it is leveled off. [Pt(dipy)(2-Mepy)2]2+ binds to DNA but does not interact appreciably with poly(A).poly(U). 相似文献

Using a recent, full-dimensional, ab initio potential energy surface [Y. Wang, X. Huang, B. C. Shepler, B. J. Braams, and J. M. Bowman, J. Chem. Phys. 134, 094509 (2011)] together with rigorous diffusion Monte Carlo calculations of the zero-point energy of the water trimer, we report dissociation energies, D(0), to form one monomer plus the water dimer and three monomers. The calculations make use of essentially exact zero-point energies for the water trimer, dimer, and monomer, and benchmark values of the electronic dissociation energies, D(e), of the water trimer [J. A. Anderson, K. Crager, L. Fedoroff, and G. S. Tschumper, J. Chem. Phys. 121, 11023 (2004)]. The D(0) results are 3855 and 2726 cm(-1) for the 3H(2)O and H(2)O + (H(2)O)(2) dissociation channels, respectively, and 4206 and 2947 cm(-1) for 3D(2)O and D(2)O + (D(2)O)(2) dissociation channels, respectively. The results have estimated uncertainties of 20 and 30 cm(-1) for the monomer plus dimer and three monomer of dissociation channels, respectively. 相似文献
