A special hybrid quantum mechanics/molecular mechanics forcefield is defined, parameterized and validated for studying the photoisomerization path of the retinal chromophore in the rhodopsin protein. It couples a multireference ab initio Hamiltonian (CASSCF and second-order multireference many-body perturbation theory using a CASSCF reference) to describe the chromophore while the rest of the protein is approximated with the Amber forcefield. The frontier has been carefully parameterized in order to reproduce full quantum mechanics torsional energy profiles, for both the ground state and the first excited state. It is also shown that replacing the chromophore counterion with point charges is a valid approximation. This result is interpreted in terms of a cancellation effect for which a possible explanation is given.  相似文献

The nature of the Fe-O2 bonding in oxy-myoglobin was probed by theoretical calculations: (a) QM/MM (hybrid quantum mechanical/molecular mechanical) calculations using DFT/MM and CASSCF/MM methods and (b) gas-phase calculations using DFT (density functional theory) and CASSCF (complete active space self-consistent field) methods. Within the protein, the O2 is hydrogen bonded by His64 and the complex feels the bulk polarity of the protein. Removal of the protein causes major changes in the complex. Thus, while CASSCF/MM and DFT/MM are similar in terms of state constitution, degree of O2 charge, and nature of the lowest triplet state, the gas-phase CASSCF(g) species is very different. Valence bond (VB) analysis of the CASSCF/MM wave function unequivocally supports the Weiss bonding mechanism. This bonding arises by electron transfer from heme-Fe(II) to O2 and the so formed species coupled then to a singlet state Fe(III)-O2(-) that possesses a dative sigma(Fe-O) bond and a weakly coupled pi(Fe-O2) bond pair. The bonding mechanism in the gas phase is similar, but now the sigma(Fe-O) bond involves higher back-donation from O2(-) to Fe(III), while the constituents of pi(Fe-O2) bond pair have greater delocalization tails. The protein thus strengthens the Fe(III)-O2(-) character of the complex and thereby affects its bonding features and the oxygen binding affinity of Mb. The VB model is generalized, showing how the protein or the axial ligand of the oxyheme complex can determine the nature of its bonding in terms of the blend of the three bonding models: Weiss, Pauling, and McClure-Goddard.  相似文献

Complete active space self-consistent field (CASSCF), multireference configuration interaction (MRCI), density functional theory (DFT), time dependent DFT (TDDFT) and the singles and doubles coupled-cluster (CC2) methodologies have been used to study the ground state and excited states of protonated and neutral Schiff bases (PSB and SB) as models for the retinal chromophore. Systems with two to four conjugated double bonds are investigated. Geometry relaxation effects are studied in the excited pipi* state using the aforementioned methods. Taking the MRCI results as reference we find that CASSCF results are quite reliable even though overshooting of geometry changes is observed. TDDFT does not reproduce bond alternation well in the pipi* state. CC2 takes an intermediate position. Environmental effects due to solvent or protein surroundings have been studied in the excited states of the PSBs and SBs using a water molecule and solvated formate as model cases. Particular emphasis is given to the proton transfer process from the PSB to its solvent partner in the excited state. It is found that its feasibility is significantly enhanced in the excited state as compared to the ground state, which means that a proton transfer could be initiated already at an early step in the photodynamics of PSBs.  相似文献

A methane oxidation reaction by FeO+ cation was theoretically investigated based on the density functional theory (DFT) and the complete active-space self-consistent field (CASSCF) method as well as the coupled-cluster singles, doubles, and perturbative triples (CCSD(T)) to explore the active-space dependency to computational analyses in such strongly correlated reaction systems. A small active-space CASSCF(5e in 5o) calculation, which only includes five 3d orbitals of the Fe atom in the active-space, showed remarkable difference both in energy and geometry compared to those computed by the DFT and CCSD(T) methods. Interestingly, a large active-space CASSCF(17e in 17o) calculation, which includes almost all the valence orbitals gives a qualitative agreement with either the DFT or the CCSD(T) results in the first half part of the reaction, although it varies from them in the latter half part. Therefore, it is indicated that the active-space dependency is serious in some part of the reaction and the small active-space CASSCF might lead a wrong discussion. We further investigated the optimized geometry of the intermediate complex with the small and the large active-space CASSCF methods as well as the CCSD(T) method, and found that the CASSCF(5e in 5o)-optimized geometry is considerably different from the others. In consequence, a small active-space CASSCF/CASPT2 calculation does not really work for such a strongly correlated reaction system even qualitatively, and a sophisticated assessment using the large active-space CASSCF/CASPT2 method will be indispensable. © 2018 Wiley Periodicals, Inc.  相似文献

The potential energy surfaces for CH(3)CONH(2) dissociation into CH(3) + CONH(2), CH(3)CO + NH(2), CH(3)CN + H(2)O, and CH(3)NH(2) + CO in the ground and lowest triplet states have been mapped with DFT, MP2, and CASSCF methods with the cc-pVDZ and cc-pVTZ basis sets, while the S(1) potential energy surfaces for these reactions were determined by the CASSCF/cc-pVDZ optimizations followed by CASSCF/MRSDCI single-point calculations. The reaction pathways leading to different photoproducts are characterized on the basis of the computed potential energy surfaces and surface crossing points. A comparison of the reactivity among HCONH(2), CH(3)CONH(2), and CH(3)CONHCH(3) has been made, which provides some new insights into the mechanism of the ultraviolet photodissociation of small amides.  相似文献

Rhodopsins can modulate the optical properties of their chromophores over a wide range of wavelengths. The mechanism for this spectral tuning is based on the response of the retinal chromophore to external stress and the interaction with the charged, polar, and polarizable amino acids of the protein environment and is connected to its large change in dipole moment upon excitation, its large electronic polarizability, and its structural flexibility. In this work, we investigate the accuracy of computational approaches for modeling changes in absorption energies with respect to changes in geometry and applied external electric fields. We illustrate the high sensitivity of absorption energies on the ground-state structure of retinal, which varies significantly with the computational method used for geometry optimization. The response to external fields, in particular to point charges which model the protein environment in combined quantum mechanical/molecular mechanical (QM/MM) applications, is a crucial feature, which is not properly represented by previously used methods, such as time-dependent density functional theory (TDDFT), complete active space self-consistent field (CASSCF), and Hartree-Fock (HF) or semiempirical configuration interaction singles (CIS). This is discussed in detail for bacteriorhodopsin (bR), a protein which blue-shifts retinal gas-phase excitation energy by about 0.5 eV. As a result of this study, we propose a procedure which combines structure optimization or molecular dynamics simulation using DFT methods with a semiempirical or ab initio multireference configuration interaction treatment of the excitation energies. Using a conventional QM/MM point charge representation of the protein environment, we obtain an absorption energy for bR of 2.34 eV. This result is already close to the experimental value of 2.18 eV, even without considering the effects of protein polarization, differential dispersion, and conformational sampling.  相似文献

We investigate the electronic and structural properties of the chromophore of the asCP/asFP595, a newly discovered protein of the (green) fluorescent protein family. The use of theoretical methods with different degrees of accuracy and efficiency (DFT, TDDFT, CASSCF and perturbative corrections) allows us to compare the properties of a large number of hypothetic molecular models for the chromophore. The models are sorted on the basis of the relative stability and through a comparison with the experimental values of the excitation energy. Our study indicates that the most probable structure of the photoactive moiety in the protein and in water is the one resulting from the GFP-like rather than the "alternative" cyclization scheme.  相似文献

Thermal fragmentation of 2-methyloxetane (2MO), which yields two different sets of products by virtue of ring asymmetry, was studied theoretically by using DFT, MPn and CASPT2//CASSCF methods. At the MPn and DFT theoretical levels, only concerted transition states were located on the ground state potential energy surface (PES). The CASSCF approach leads to different stepwise pathways for the two fragmentation modes, with biradical as intermediates, in addition to the concerted paths, with a very shallow PES for the asynchronous region in which intermediates becomes unstable under CASPT2//CASSCF calculations. Nevertheless, activation barriers thus calculated were quite consistent with experimental values. The reaction pathway that experimentally renders the main set of products was calculated as the lowest-energy path for the fragmentation of the 2-methyloxetane heterocycle, and this evolves with an initial cleavage of the C–O bond of the oxetane ring.  相似文献

In this paper, the electronic structures of cis- and trans-ClONO and BrONO are studied at the CCSD∕aug-cc-pVTZ, CASSCF(14,12)/aug-cc-pVTZ, and B3LYP/aug-cc-pVTZ computational levels. For the Cl-O bond, topological analysis of the electron density field, ρ(r), shows the prevalence of the shared-electron type bond (?(2)ρ((3,-1)) < 0). The Br-O bond, however, represents the closed-shell interaction (?(2)ρ((3,-1)) > 0). Topological analysis of the electron localization function, η(r), and electron localizability indicator (ELI-D), (D) (σ)(r), shows that the electronic structure of the central N-O bond is very sensitive to both electron correlation improvements (coupled-cluster single double (CCSD), CASSCF, density functional theory (DFT)) and bond length alteration. Depending on the method used, the N-O bond can be characterized as a "normal" N-O bond with a disynaptic V(N,O) basin (DFT); a protocovalent N-O bond with two monosynaptic, V(N) and V(O), basins (CCSD, CASSCF); or a new type, first discovered for FONO, characterized by a single monosynaptic, V(N) basin (CCSD, DFT). The total basin population oscillates between 0.46-0.96 e (CCSD) and 0.86-1.02 e (CASSCF). The X-O bond is described by the single disynaptic basin, V(X,O), with a basin population between 0.76 and 0.81 e (CCSD) or 0.77 and 0.85 e (CASSCF). Analysis of the localized electron detector distribution for the cis-Cl-O1-N=O2 shows a manifold in the Cl···O2 region, associated with decreased electron density.  相似文献

The nature of the bonding in model complexes of di-copper metalloenzymes has been analyzed by means of the electronic localization function (ELF) and by the quantum theory of atoms in molecules (QTAIM). The constrained space orbital variations (CSOV) approach has also been used. Density functional theory (DFT) and CASSCF calculations have been carried out on several models of tyrosinase such as the sole Cu2O22+ central core, the Cu2O2(NH3)62+ complex and the Cu2O2(Imidazol)62+ complex. The influence on the central Cu(2)O(2) moiety of both levels of calculation and ligand environment have been discussed. The distinct bonding modes have been characterized for the two major known structures: [Cu(2)(mu-eta(2): eta(2)-O(2))](2+) and [Cu(2)(mu-O(2))](2+). Particular attention has been given to the analysis of the O-O and Cu-O bonds and the nature of the bonding modes has also been analyzed in terms of mesomeric structures. The ELF topological approach shows a significant conservation of the topology between the DFT and CASSCF approaches. Particularly, three-center Cu-O-Cu bonds are observed when the ligands are attached to the central core. At the DFT level, the importance of self interaction effects are emphasized. Although, the DFT approach does not appear to be suitable for the computation of the electronic structure of the isolated Cu(2)O(2) central core, competitive self interaction mechanisms lead to an imperfect but acceptable model when using imidazol ligands. Our results confirm to a certain extent the observations of [M.F. Rode, H.J. Werner, Theoretical Chemistry Accounts 4-5 (2005) 247.] who found a qualitative agreement between B3LYP and localized MRCI calculations when dealing with the Cu(2)O(2) central core with six ammonia ligands.  相似文献

Geometry optimizations at the HF, B3LYP, and CASSCF levels of electronic structure theory have been performed for methylcobalamin (MeCbl) model compounds in both the Co(III) (MeCbl(III)) and Co(II) (MeCbl(II)) formal oxidation states. Since the HOMO-LUMO and C-Co sigma-sigma MO gaps are significantly smaller in the MeCbl(II) compounds compared with MeCbl(III), a pseudo-Jahn Teller effect is possible. CASSCF calculations show that there is strong coupling between C-Co sigma-sigma MOs for the MeCbl(II) models leading to strong state mixing with significant total charge density transfer (approximately 0.4 e-), mainly from the C-Co sigma MO to C-Co sigma MO (approximately 0.3 e-). CASSCF(9:7) calculations show that the strong state mixing leads to an increase in the C-Co bond length for MeCbl(II) model compounds from 1.969 A (DFT and HF calculations) to 2.164 A in the base-on MeCbl(II) model and from 1.938 A to 2.144 A in the base-off MeCbl(II) model. Concomitantly, the Co-N axial bond length increases from 2.121 A (DFT) to 2.344 A in the CASSCF calculation. This coupling interaction between states can be used to explain the much lower Co-C bond dissociation enthalpy and much faster bond cleavage rate for the one-electron reduced methylcobalamin radical anion compared to MeCbl(III). It may also be important for axial bond distances in other Co(II) compounds.  相似文献

Using the CASSCF/CASPT2 approach, along with several DFT methods (PBE0, B3LYP, BP86, OLYP), we have investigated the bonding of CO, NO, and O2 molecules to two model heme systems: an iron(II) porphyrin with and without an axial imidazole ligand. The experimentally available binding energies are best reproduced by the CASPT2 method and with the OLYP functional. The other functionals considered perform much worse, either severely overbinding (BP86) or underbinding (B3LYP, PBE0). Significant discrepancies between the different density functionals are observed, not only for the energetics but sometimes also for structure predictions. This confirms our viewpoint that a balanced treatment of the electronic exchange and correlation is vital to describe the weak metal-ligand bond between heme and CO, NO, or O2. The binding energies DeltaEb were split into two contributions: the so-called spin-pairing energy DeltaE sp and the "inherent" binding energy DeltaEb0, and both contributions were analyzed in terms of method and basis set effects. We have also investigated the spin density distributions resulting from the bonding of the NO molecule (a noninnocent ligand) to heme. Our analysis at the DFT and CASSCF level shows that, while various density functionals predict qualitatively very different spin distributions, the CASSCF spin populations most closely correspond to the results obtained with the pure BP86 or OLYP rather than with the hybrid functionals.  相似文献

Copper nitrenes are of interest as intermediates in the catalytic aziridination of olefins and the amination of C-H bonds. However, despite advances in the isolation and study of late-transition-metal multiply bonded complexes, a bona fide structurally characterized example of a terminal copper nitrene has, to our knowledge, not been reported. In anticipation of such a report, terminal copper nitrenes are studied from a computational perspective. The nitrene complexes studied here are of the form (beta-diketiminate)Cu(NPh). Density functional theory (DFT), complete active space self-consistent-field (CASSCF) electronic structure techniques, and hybrid quantum mechanical/molecular mechanical (QM/MM) methods are employed to study such species. While DFT methods indicate that a triplet (S = 1) is the ground state, CASSCF calculations indicate that a singlet (S = 0) is the ground state, with only a small energy gap between the singlet and triplet. Moreover, the ground-state (open-shell) singlet copper nitrene is found to be highly multiconfigurational (i.e., biradical) and to possess a bent geometry about the nitrene nitrogen, contrasting with the linear nitrene geometry of the triplet copper nitrenes. CASSCF calculations also reveal the existence of a closed-shell singlet state with some degree of multiple bonding character for the copper-nitrene bond.  相似文献

In this work, we report a theoretical investigation concerning the use of the popular coupled‐cluster//Kohn‐Sham density functional theory (CC//KS‐DFT) model chemistry, here applied to study the entrance channel of the reaction, namely by comparing CC//KS‐DFT calculations with KS‐DFT, MRPT2//CASSCF, and CC//CASSCF results from our previous investigations. This was done by performing single point energy calculations employing several coupled cluster methods and using KS‐DFT geometries optimized with six different functionals, while conducting a detailed analysis of the barrier heights and topological features of the curves and surfaces here obtained. The quality of this model chemistry is critically discussed in the context of the title reaction and also in a wider context. © 2013 Wiley Periodicals, Inc.  相似文献
