Canonical Monte Carlo (NVT-MC) simulations were performed to obtain surface tension and coexistence densities at the liquid-vapor interface of one-site associating Lennard-Jones and hard-core Yukawa fluids, as functions of association strength and temperature. The method to obtain the components of the pressure tensor from NVT-MC simulations was validated by comparing the equation of state of the associative hard sphere system with that coming from isothermal-isobaric Monte Carlo simulations. Surface tension of the associative Lennard-Jones fluid determined from NVT-MC is compared with previously reported results obtained by molecular dynamics simulations of a pseudomixture model of monomers and dimers. A good agreement was found between both methods. Values of surface tension of associative hard-core Yukawa fluids are presented here for the first time.  相似文献

Monte Carlo simulations are used to study lattice gases of particles with extended hard cores on a two-dimensional square lattice. Exclusions of one and up to five nearest neighbors (NN) are considered. These can be mapped onto hard squares of varying side length, lambda (in lattice units), tilted by some angle with respect to the original lattice. In agreement with earlier studies, the 1NN exclusion undergoes a continuous order-disorder transition in the Ising universality class. Surprisingly, we find that the lattice gas with exclusions of up to second nearest neighbors (2NN) also undergoes a continuous phase transition in the Ising universality class, while the Landau-Lifshitz theory predicts that this transition should be in the universality class of the XY model with cubic anisotropy. The lattice gas of 3NN exclusions is found to undergo a discontinuous order-disorder transition, in agreement with the earlier transfer matrix calculations and the Landau-Lifshitz theory. On the other hand, the gas of 4NN exclusions once again exhibits a continuous phase transition in the Ising universality class-contradicting the predictions of the Landau-Lifshitz theory. Finally, the lattice gas of 5NN exclusions is found to undergo a discontinuous phase transition.  相似文献

The surface structures of cubo-octahedral Pt-Mo nanoparticles have been investigated using the Monte Carlo method and modified embedded atom method potentials that we developed for Pt-Mo alloys. The cubo-octahedral Pt-Mo nanoparticles are constructed with disordered fcc configurations, with sizes from 2.5 to 5.0 nm, and with Pt concentrations from 60 to 90 atom %. The equilibrium Pt-Mo nanoparticle configurations were generated through Monte Carlo simulations allowing both atomic displacements and element exchanges at 600 K. We predict that the Pt atoms weakly segregate to the surfaces of such nanoparticles. The Pt concentrations in the surface are calculated to be 5-14 atom % higher than the Pt concentrations of the nanoparticles. Moreover, the Pt atoms preferentially segregate to the facet sites of the surface, while the Pt and Mo atoms tend to alternate along the edges and vertexes of these nanoparticles. We found that decreasing the size or increasing the Pt concentration leads to higher Pt concentrations but fewer Pt-Mo pairs in the Pt-Mo nanoparticle surfaces.  相似文献

The grand canonical simulation algorithm is considered as a general methodology to sample the configuration of water molecules confined within protein environments. First, the probability distribution of the number of water molecules and their configuration in a region of interest for biochemical simulations, such as the active site of a protein, is derived by considering a finite subvolume in open equilibrium with a large system serving as a bulk reservoir. It is shown that the influence of the bulk reservoir can be represented as a many-body potential of mean force acting on the atoms located inside the subvolume. The grand canonical Monte Carlo (GCMC) algorithm, augmented by a number of technical advances to increase the acceptance of insertion attempts, is implemented, and tested for simple systems. In particular, the method is illustrated in the case of a pure water box with periodic boundary conditions. In addition, finite spherical systems of pure water and containing a dialanine peptide, are simulated with GCMC while the influence of the surrounding infinite bulk is incorporated using the generalized solvent boundary potential [W. Im, S. Berneche, and B. Roux, J. Chem. Phys. 114, 2924 (2001)]. As a last illustration of water confined in the interior of a protein, the hydration of the central cavity of the KcsA potassium channel is simulated.  相似文献

Results of Monte Carlo simulations are reported for the interfacial tension between two fluid phases in a binary mixture of penetrable spheres in which molecular pairs of like species do not interact, while those of unlike species interact as hard spheres. Semigrand canonical ensemble Monte Carlo simulations in a cubic cell with periodic boundary conditions are used to obtain histograms for various system sizes at various densities. At a given density, the interfacial tension and compositions of coexisting phases for an infinite system are evaluated via histogram analysis combined with finite-size scaling. The density dependence of the interfacial tension and phase diagram for an infinite system are thus obtained. The simulated behavior of the interfacial tension close to the critical density corroborates previous suggestions that the model belongs to the three-dimensional Ising universality class.  相似文献

Computer simulations have been performed for fluids with van der Waals potential, that is, hard spheres with attractive inverse power tails, to determine the equation of state and the excess energy. On the other hand, the first- and second-order perturbative contributions to the energy and the zero- and first-order perturbative contributions to the compressibility factor have been determined too from Monte Carlo simulations performed on the reference hard-sphere system. The aim was to test the reliability of this "exact" perturbation theory. It has been found that the results obtained from the Monte Carlo perturbation theory for these two thermodynamic properties agree well with the direct Monte Carlo simulations. Moreover, it has been found that results from the Barker-Henderson [J. Chem. Phys. 47, 2856 (1967)] perturbation theory are in good agreement with those from the exact perturbation theory.  相似文献

We have calculated the critical cluster sizes and homogeneous nucleation rates of water at temperatures and vapor densities corresponding to experiments by Wolk and Strey [J. Phys. Chem B 105, 11683 (2001)]. The calculations have been done with an expanded version of a Monte Carlo method originally developed by Vehkamaki and Ford [J. Chem. Phys. 112, 4193 (2000)]. Their method calculates the statistical growth and decay probabilities of molecular clusters. We have derived a connection between these probabilities and kinetic condensation and evaporation rates, and introduce a new way for the calculation of the work of formation of clusters. Three different interaction potential models of water have been used in the simulations. These include the unpolarizable SPC/E [J. Phys. Chem. 91, 6269 (1987)] and TIP4P [J. Chem. Phys. 79, 926 (1983)] models and a polarizable model by Guillot and Guissani [J. Chem. Phys. 114, 6720 (2001)]. We show that TIP4P produces critical cluster sizes and a temperature and vapor density dependence for the nucleation rate that agree well with the experimental data, although the magnitude of nucleation rate is constantly overestimated by a factor of 2 x 10(4). Guissani and Guillot's model is somewhat less successful, but both the TIP4P and Guillot and Guissani models are able to reproduce a much better experimental temperature dependency of the nucleation rate than the classical nucleation theory. Using SPC/E results in dramatically too small critical clusters and high nucleation rates. The water models give different average binding energies for clusters. We show that stronger binding between cluster molecules suppresses the decay probability of a cluster, while the growth probability is not affected. This explains the differences in results from different water models.  相似文献

A novel "anisotropic aggregation" model is proposed to simulate nucleation and growth of polymer single crystals as functions of temperature and polymer concentration in dilute solutions. Prefolded chains in a dilute solution are assumed to aggregate at a seed nucleus with an anisotropic interaction by a reversible adsorption/desorption mechanism, with temperature, concentration, and seed size being the control variables. The Monte Carlo results of this model resolve the long-standing dilemma regarding the kinetic and thermal roughenings, by producing a rough-flat-rough transition in the crystal morphology with increasing temperature. It is found that the crystal growth rate varies nonlinearly with temperature and concentration without any marked transitions among any regimes of polymer crystallization kinetics. The induction time increases with decreasing the seed nucleus size, increasing temperature, or decreasing concentration. The apparent critical nucleus size is found to increase exponentially with increasing temperature or decreasing concentration, leading to a critical nucleus diagram composed in the temperature-concentration plane with three regions of different nucleation barriers: no growth, nucleation and growth, and spontaneous growth. Melting temperatures as functions of the crystal size, heating rate, and concentration are also reported. The present model, falling in the same category of small molecular crystallization with anisotropic interactions, captures most of the phenomenology of polymer crystallization in dilute solutions.  相似文献

The key problem in polypeptide‐structure prediction is with regard to thermodynamics. Two factors limit prediction in ab initio computer simulations. First, the thermodynamically dominant conformations must be found from an extremely large number of possible conformations. Second, these low‐energy forms must deviate little from the experimental structures. Here, we report on the application of the diffusion‐controlled Monte Carlo approach to predict four α‐helical hairpins with 34–38 residues by global optimization, using an energy optimized on other supersecondary structures. A total of seven simulations is carried out for each protein starting from fully extended conformations. Three proteins are correctly folded (within 3.0 Å rms from the experimental structures), but the fourth protein cannot distinguish between several equienergetic conformations. With strict detailed balance, parallel Monte Carlo simulation through domain decomposition cannot be validated with conventional Markov chain theory, which describes an intrinsically serial stochastic process. In this work, the parallel version of Markov chain theory and its role in accelerating Monte Carlo simulations via cluster computing is explored. It is shown that sequential updating is the key to improving efficiency in parallel simulations through domain decomposition. A parallel scheme is proposed to reduce interprocessor communication or synchronization, which slows down parallel simulation with increasing number of processors. Parallel simulation results for the two-dimensional lattice gas model show substantial reduction of simulation time for systems of moderate and large size.  相似文献

Long Monte Carlo simulations of liquid water at 25° and 1 atm have been carried out to study the convergence characteristics of the calculations. The recently reported TIPS2 potential was employed with system sizes of 125 and 216 monomers. The enthalpy, volume and radial distribution functions converge rapidly and show little size dependence. However, the rates of convergence are much slower for the fluctuation properties and are in the order: heat capacity (Cp) ? isothermal compressibility (?) ? coefficient of thermal expansion (α). In fact,the weak coupling of the enthalpy and volume allows only crude estimates for α. In addition, the estimation of statistical error bounds for the thermodynamic properties is analyzed. It is found that very long (2500-3500 k) simulations are needed to yield valid estimates of the errors for the enthalpy, volume and Cp, while the erros for ? and α would still be elusive.  相似文献

The influence of silicalite-1 pores on the reaction equilibria and the selectivity of the propene metathesis reaction system in the temperature range between 300 and 600 K and the pressure range from 0.5 to 7 bars has been investigated with molecular simulations. The reactive Monte Carlo (RxMC) technique was applied for bulk-phase simulations in the isobaric-isothermal ensemble and for two phase systems in the Gibbs ensemble. Additionally, Monte Carlo simulations in the grand-canonical ensemble (GCMC) have been carried out with and without using the RxMC technique. The various simulation procedures were combined with the configurational-bias Monte Carlo approach. It was found that the GCMC simulations are superior to the Gibbs ensemble simulations for reactions where the bulk-phase equilibrium can be calculated in advance and does not have to be simulated simultaneously with the molecules inside the pore. The confined environment can increase the conversion significantly. A large change in selectivity between the bulk phase and the pore phase is observed. Pressure and temperature have strong influences on both conversion and selectivity. At low pressure and temperature both conversion and selectivity have the highest values. The effect of confinement decreases as the temperature increases.  相似文献

The anisotropic united atoms (AUA4) model has been used for linear and branched alkanes to predict the surface tension as a function of temperature by Monte Carlo simulations. Simulations are carried out for n-alkanes ( n-C5, n-C6, n-C7, and n-C10) and for two branched C7 isomers (2,3-dimethylpentane and 2,4-dimethylpentane). Different operational expressions of the surface tension using both the thermodynamic and the mechanical definitions have been applied. The simulated surface tensions with the AUA4 model are found to be consistent within both definitions and in good agreement with experiments.  相似文献

Fatty acid amide hydrolase (FAAH) is a serine hydrolase responsible for the degradation of anandamide, an endogenous cannabinoid agonist, and oleamide, a sleep-inducing lipid. Recently, Boger and co-workers reported a potent, selective, and efficacious class of reversible alpha-ketoheterocycle inhibitors of FAAH that produce analgesia in animal models (J. Med. Chem. 2005, 48, 1849-1856; Bioorg. Med. Chem. Lett. 2005, 15, 1423-1428). Key aspects of the structure-activity data are addressed here through computational analysis of FAAH inhibition using Monte Carlo (MC) simulations in conjunction with free energy perturbation (FEP) calculations. The MC/FEP simulations demonstrate that incorporation of pyridine at the C5 position of the 2-keto-oxazole and 2-keto-1,3,4-oxadiazole derivatives significantly enhances binding affinity by formation of a hydrogen-bonded array between the pyridyl nitrogen and Lys142 and Thr236. The results also attribute the activity boost upon substitution of oxazole by oxadiazole to reduced steric interactions in the active site and a lower torsional energy penalty upon binding.  相似文献

Elastic properties of faced centered cubic (fcc) crystals composed of soft spheres, interacting through potentials of the form u(r) ~ r(-n), have been investigated by Monte Carlo (MC) simulations. It is shown that both the softness parameter (n(-1)) and temperature strongly influence the elastic properties of the studied system. The simulations show explicitly that when T > 0 the elastic constants of the hard sphere crystal can be obtained by taking the limit n --> infinity of soft spheres. When T --> 0 for any finite n, the elastic constants of the soft spheres tend to those of the static model. At all temperatures and softness parameters studied here, n, the Poisson's ratio in [110] (perpendicular direction) is negative.  相似文献

A density-of-states Monte Carlo method is proposed for simulations of solid-liquid phase equilibria. A modified Wang-Landau density-of-states sampling approach is used to perform a random walk in regions of potential energy and volume relevant to solid-liquid equilibrium. The method provides a direct estimate of the relative density of states [Omega(U,V)] and thus the relative free energy within these regions, which is subsequently used to determine portions of the melting curve over wide ranges of pressure and temperature. The validity and usefulness of the method are demonstrated by performing crystallization simulations for the Lennard-Jones fluid and for NaCl.  相似文献

We present the first molecular simulations of the vapor-liquid surface tension of quantum liquids. The path integral formalism of Feynman was used to account for the quantum mechanical behavior of both the liquid and the vapor. A replica-data parallel algorithm was implemented to achieve good parallel performance of the simulation code on at least 32 processors. We have computed the surface tension and the vapor-liquid phase diagram of pure hydrogen over the temperature range 18-30 K and pure deuterium from 19 to 34 K. The simulation results for surface tension and vapor-liquid orthobaric densities are in very good agreement with experimental data. We have computed the interfacial properties of hydrogen-deuterium mixtures over the entire concentration range at 20.4 and 24 K. The calculated equilibrium compositions of the mixtures are in excellent agreement with experimental data. The computed mixture surface tension shows negative deviations from ideal solution behavior, in agreement with experimental data and predictions from Prigogine's theory. The magnitude of the deviations at 20.4 K are substantially larger from simulations and from theory than from experiments. We conclude that the experimentally measured mixture surface tension values are systematically too high. Analysis of the concentration profiles in the interfacial region shows that the nonideal behavior can be described entirely by segregation of H(2) to the interface, indicating that H(2) acts as a surfactant in H(2)-D(2) mixtures.  相似文献
