A new class of potent DNA binding agents is presented. Dimeric calix[4]arenes with cationic groups at their upper rims and flexible alkyl bridges can be synthesized from triply acyl-protected calix[4]arene tetramines in relatively short synthetic sequences (3-5 steps). The compounds attach themselves to double-stranded nucleic acids in a noncovalent fashion, with micro- to nanomolar affinities. Guanidinium headgroups with their extended hydrogen-bonding "fingers" are more powerful than ammonium groups, and the benzylamine series is superior to the anilinium series (see below). The new ligands easily distinguish between RNA and various DNA types, and produce characteristic changes in UV/Vis, fluorescence, CD, as well as NMR spectra. A broad series of homochiral perylene bisimide (PBI) dyes were synthesized that are appended with amino acids and cationic side chains at the imide positions. Self‐assembly behavior of these ionic PBIs has been studied in aqueous media by UV/Vis spectroscopy, revealing formation of excitonically coupled H‐type aggregates. The interactions of these ionic PBIs with different ds‐DNA and ds‐RNA have been explored by thermal denaturation, fluorimetric titration and circular dichroism (CD) experiments. These PBIs strongly stabilized ds‐DNA/RNA against thermal denaturation as revealed by high melting temperatures of the formed PBI/polynucleotide complexes. Fluorimetric titrations showed that these PBIs bind to ds‐DNA/RNA with high binding constants depending on the number of the positive charges in the side chains. Thus, spermine‐containing PBIs with six positive charges each showed higher binding constants (logKs=9.2–9.8) than their dioxa analogues (logKs=6.5–7.9) having two positive charges each. Induced circular dichroism (ICD) of PBI assemblies created within DNA/RNA grooves was observed. These ICD profiles are strongly dependent on the steric demand of the chiral substituents of the amino acid units and the secondary structure of the DNA or RNA. The observed ICD effects can be explained by non‐covalent binding of excitonically coupled PBI dimer aggregates into the minor groove of DNA and major groove of RNA which is further supported by molecular modeling studies.  相似文献

We present a systematic study of different guanidiniocarbonylpyrrole‐aryl derivatives designed to interact with DNA or RNA both through intercalation of an aromatic moiety into the base stack of the nucleotide and through groove binding of a guanidiniocarbonylpyrrole cation. We varied 1) the size of the aromatic ring (benzene, naphthalene, pyrene and acridine), 2) the length and flexibility of the linker connecting the two binding groups, and 3) the total number of positive charges present at different pH values. The compounds and their interactions with DNA and RNA were studied by UV/Vis, fluorescence and CD spectroscopy. Antiproliferative activities against human tumour cell lines were also determined. Our studies show that efficient interaction with, for example, DNA requires a significantly large aromatic ring (pyrene) connected through a flexible linker to the pyrrole moiety. However, a positive charge, as in 12 , is also needed. Compound 12 allows for base‐pair‐selective recognition of ds‐DNA at physiological pH values. The antiproliferative activities of these compounds correlate with their binding affinities towards DNA, suggesting that their biological effects are most probably due to DNA binding.  相似文献

Three novel ligands H4Ln (n = 1–3) and their copper(II) and zinc(II) complexes were prepared and characterized on the basis of elemental analyses, molar conductivity, 1H NMR, UV/Vis, and IR spectroscopy as well as mass spectrometry. DNA binding properties of the ligands and their complexes were investigated by absorption spectroscopy, ethidium bromide displacement experiments, and viscosity measurements. The experimental results indicate that the new ligands and their complexes can bind to DNA and the binding affinities of the complexes are higher than those of the ligands. In addition, the antioxidant activity of the ligands and complexes was determined by superoxide and hydroxyl radical scavenging methods in vitro, indicating that the complexes exhibit more effective antioxidant activity than the ligands alone.  相似文献

Co(III) complexes of tridentate Schiff base ligands derived from N‐(2‐hydroxybenzylideneamino)benzamide (H 2 L 1 ) and 2‐(2‐hydroxybenzylidene)hydrazine‐1‐carboxamide ( H 2 L 2 ) were synthesized and characterized using IR, Raman, 1H–NMR and UV–Vis spectroscopies. X‐ray single crystal structures of complexes 1 and 2 have also been determined, and it was indicated that these Co(III) complexes are in a distorted octahedral geometry. The cyclic voltammetry (CV) of the complexes indicates an irreversible redox behavior for both complexes 1 and 2 . The antibacterial effects of the synthesized compounds have been tested by minimum inhibitory concentration and minimum bactericidal concentration methods, which suggested that the metal complexes exhibit better antibacterial effects than the ligands against Gram‐positive bacteria. The effects of the drug (drug  =  ligands and complexes) on bovine serum albumin (BSA) were examined using circular dichroism (CD) spectropolarimetry, and it was revealed that the BSA (BSA, as a carrier protein) secondary structure changed in the presence of the drug. Interaction of the drug with calf‐thymus DNA (CT‐DNA) was investigated by UV–Vis absorption, fluorescence emission, CV and CD spectroscopy. Binding constants were determined using UV–Vis absorption. The results indicated that the studied Schiff bases bind to DNA, with the hyperchromic effect and non‐intercalative mode in which the metal complexes are more effective than ligands. Furthermore, molecular docking simulation was used to obtain the energetic and binding sites for the interaction of the complexes with Mycobacterium tuberculosis enoyl‐acyl carrier protein reductase (InhA), and results showed that complex 1 has more binding energy.  相似文献

A calixarene‐based metal–organic framework (Zr‐cal, [Zr6O4(OH)4(FA)6]2(cal)3], FA=formate, cal=1,3‐alt‐25,26,27,28‐tetrakis[(carboxy)methoxy]calixarene) was synthesized and characterized by single‐crystal X‐ray diffraction. The three‐dimensional framework is a 4,6‐connected network of gar topology and exhibits two equal but nonintersecting three‐dimensional pore systems. It has a specific BET surface area of 670 m2 g?1, and the calixarene cavities are accessible through the pore systems. The exposed calixarenes can be used for the visual detection and encapsulation of NO2 through the formation of deeply colored charge–transfer complexes inside the MOF. The highly selective complexation was analyzed by UV/Vis and IR spectroscopy, and the stability of the material was confirmed by powder X‐ray diffraction and 1H NMR spectroscopy. Finally, the MOF was used as a sensor material in a home‐made sensor cell and showed high sensitivity for NO2.  相似文献

A new biomolecular device for investigating the interactions of ligands with constrained DNA quadruplex topologies, using surface plasmon resonance (SPR), is reported. Biomolecular systems containing an intermolecular‐like G‐quadruplex motif 1 (parallel G‐quadruplex conformation), an intramolecular G‐quadruplex 2 , and a duplex DNA 3 have been designed and developed. The method is based on the concept of template‐assembled synthetic G‐quadruplex (TASQ), whereby quadruplex DNA structures are assembled on a template that allows precise control of the parallel G‐quadruplex conformation. Various known G‐quadruplex ligands have been used to investigate the affinities of ligands for intermolecular 1 and intramolecular 2 DNA quadruplexes. As anticipated, ligands displaying a π‐stacking binding mode showed a higher binding affinity for intermolecular‐like G‐quadruplexes 1 , whereas ligands with other binding modes (groove and/or loop binding) showed no significant difference in their binding affinities for the two quadruplexes 1 or 2 . In addition, the present method has also provided information about the selectivity of ligands for G‐quadruplex DNA over the duplex DNA. A numerical parameter, termed the G‐quadruplex binding mode index (G4‐BMI), has been introduced to express the difference in the affinities of ligands for intermolecular G‐quadruplex 1 against intramolecular G‐quadruplex 2 . The G‐quadruplex binding mode index (G4‐BMI) of a ligand is defined as follows: G4‐BMI=KDintra/KDinter, where KDintra is the dissociation constant for intramolecular G‐quadruplex 2 and KDinter is the dissociation constant for intermolecular G‐quadruplex 1 . In summary, the present work has demonstrated that the use of parallel‐constrained quadruplex topology provides more precise information about the binding modes of ligands.  相似文献

A series of binuclear ruthenium(II)–polypyridyl complexes of the type [Ru2(N‐N)4(BPIMBp)]4+, in which N‐N is 2,2′‐bipyridine (bpy; 1 ), 1,10‐phenanthroline (phen; 2 ), dipyrido[3,2‐d:2′,3‐f] quinoxaline (dpq; 3 ), dipyrido[3,2‐a:2′,3′‐c] phenanzine (dppz; 4 ), and 1,4′‐bis[(2‐pyridin‐2‐yl)‐1H‐imidazol‐1‐yl)methyl]‐1,1′‐biphenyl (BPIMBp) is a bridging ligand, have been synthesized and characterized. These complexes are charged (4+) cations and flexible due to the ?CH2 group of the bridging ligand and possess terminal ligands with variable intercalative abilities. The interaction of complexes 1 – 4 with calf thymus DNA (CT‐DNA) was explored by using UV/Vis absorption spectroscopy, steady‐state emission, emission quenching with K4[Fe(CN)6], ethidium bromide displacement assay, Hoechst displacement assay, and viscosity measurements and revealed a groove‐binding mode for all the complexes through a spacer and an intercalative mode for complexes 3 and 4 . A decrease in the viscosity of DNA revealed bending and coiling of DNA, an initial step toward aggregation. Interestingly, a distinctive honeycomb‐like ordered assembly of the DNA–complex species was visualized by fluorescence microscopy in the solution state. The use of SEM and AFM confirmed the disordered self‐organization of the DNA–complex adduct on evaporation of the solvent. The small orderly nanosized DNA aggregates were confirmed by means of circular dichroism, dynamic light scattering (DLS), and TEM. These complexes are moderately cytotoxic against three different cell lines, namely, MCF‐7, HeLa, and HL‐60.  相似文献

We have developed a series of short DNA‐binding peptides containing newly synthesized, unnatural as well as natural amino acid building blocks. By a combinatorial‐library approach, oligopeptides were developed with moderate dsDNA‐binding affinities. Two strategies were used to further enhance the binding affinity of the lead peptides: Ac‐Arg‐Ual‐Sar‐Chi‐Chi‐Chi‐Arg‐NH2 and Ac‐Arg‐Cbg‐Cha‐Chi‐Chi‐Tal‐Arg‐NH2. Site‐selective amino acid substitutions increased the binding affinities up to 2 × 10?5 M . Further enhancement of the binding affinities could be achieved by coupling of an acridine intercalating unit, using linker arms of different length and flexibility. With the introduction of a new lysine‐based acridine unit, different types of oligopeptide–acridine conjugates were designed using known dsDNA‐binding ligands as model compounds. The binding capacities of these new oligopeptide–acridine conjugates have been investigated by a fluorescent intercalator (ethidium bromide) displacement (FID) assay. With the synthesis of the dipeptide–acridine conjugates, binding affinities in the low micromolar range were obtained (6.4 × 10?6 M ), which is similar to the binding strength of the well‐known DNA binder Hoechst 33258.  相似文献

Five conical calix[4]arenes that have a PPh2 group as the sole functional group anchored at their upper rim were assessed in palladium‐catalysed cross‐coupling reactions of phenylboronic acid with aryl halides (dioxane, 100 °C, NaH). With arylbromides, remarkably high activities were obtained with the catalytic systems remaining stable for several days. The performance of the ligands is comparable to a Buchwald‐type triarylphosphane, namely, (2′‐methyl[1,1′‐biphenyl]‐2‐yl)diphenylphosphane, which in contrast to the calixarenyl phosphanes tested may display chelating behaviour in solution. With the fastest ligand, 5‐diphenylphosphanyl‐25,26,27,28‐tetra(p‐methoxy)benzyloxy‐calix[4]arene ( 8 ), the reaction turnover frequency for the arylation of 4‐bromotoluene was 321 000 versus 214 000 mol(ArBr).mol(Pd)?1. h?1 for the reference ligand. The calixarene ligands were also efficient in Suzuki cross‐coupling reactions with aryl chlorides. Thus, by using 1 mol % of [Pd(OAc)2] associated with one of the phosphanes, full conversion of the deactivated arenes 4‐chloroanisole and 4‐chlorotoluene was observed after 16 h. The high performance of the calixarenyl–phosphanes in Suzuki–Miyaura coupling of aryl bromides possibly relies on their ability to stabilise a monoligand [Pd0L(ArBr)] species through supramolecular binding of the Pd‐bound arene inside the calixarene cavity.  相似文献

The design and synthesis of a series of bis‐indole carboxamides with varying amine containing side chains as G‐quadruplex DNA stabilising small molecules are reported. Their interactions with quadruplexes have been evaluated by means of Förster resonance energy transfer (FRET) melting analysis, UV/Vis spectroscopy, circular dichroism spectroscopy and molecular modelling studies. FRET analysis indicates that these ligands exhibit significant selectivity for quadruplex over duplex DNA, and the position of the carboxamide side chains is of paramount importance in G‐quadruplex stabilisation. UV/Vis titration studies reveal that bis‐indole ligands bind tightly to quadruplexes and show a three‐ to fivefold preference for c‐kit2 over h‐telo quadruplex DNA. CD studies revealed that bis‐indole carboxamide with a central pyridine ring induces the formation of a single, antiparallel, conformation of the h‐telo quadruplex in the presence and absence of added salt. The chirality of h‐telo quadruplex was transferred to the achiral ligand (induced CD) and the formation of a preferred atropisomer was observed.  相似文献

Complex formation between cationic cytochrome c and the water‐soluble, poly‐anionic p ‐phosphonatocalix[6]arene (pclx6) was investigated. A crystal structure (at 1.8 Å resolution) revealed a remarkable dimeric disc of pclx6 that acts like glue to mediate a symmetric (C 2) protein dimer. The calixarene disc has a diameter of about 1.5 nm and masks about 360 Å2 of protein surface. The key protein–calixarene contacts occur via two linchpin lysines, with additional contacts provided by a small hydrophobic patch. The protein–calixarene supramolecular assemblies were observed in solution by size‐exclusion chromatography with multi‐angle light scattering and NMR spectroscopy. Using isothermal titration calorimetry and NMR data, an apparent K d in the low micromolar range was determined for the charge‐rich protein–calixarene complex. In contrast to p ‐sulfonatocalix[4]arene, the larger pclx6 has a single, well‐defined binding site that mediates the assembly of cytochrome c in solution.  相似文献

A partially hydrophobic carbazole ligand ((Im+)2Cz: 2,2′‐(9‐ethyl‐9 H‐carbazole‐3,6‐diyl)bis(ethyne‐2,1‐diyl)bis(1,3‐dimethyl‐1 H‐imidazol‐3‐ium)) adopts two different binding states (binding states I and II) in its interactions with calf‐thymus (ct‐) DNA. Two distinct binding states were identified by biphasic UV/Vis and circular dichroism (CD) spectral changes during the titration of DNA into the carbazole ligand. At low concentrations of ct‐DNA, (Im+)2Cz binds to nearly every part of ct‐DNA (binding state I). By contrast, an increased concentration of ct‐DNA results in a switch in the DNA‐binding state, so that the ligands are bound per five DNA base pairs. Similarly, a monocationic carbazole ligand (Im+Cz: 2‐((6‐bromo‐9‐ethyl‐9 H‐carbazol‐3‐yl)ethynyl)‐1,3‐dimethyl‐1 H‐imidazol‐3‐ium) also shows biphasic UV/Vis spectral changes during the titration of ct‐DNA into Im+Cz, which suggests two different binding states of the Im+Cz ligand with ct‐DNA. The stepwise equilibrium of the ligand–DNA‐complex formation is capable of switching the thermal stability of ct‐DNA, as well as the enzymatic activity of deoxyribonuclease (DNase I). In binding state I, the (Im+)2Cz ligands interact with nearly every base pair in ct‐DNA and stabilize the double‐helix structure, which results in a larger increase in the melting temperature of the ct‐DNA than that observed with binding state II. On the other hand, the (Im+)2Cz ligand significantly reduces the enzymatic activity of DNase I in binding state I, although the enzymatic activity is recovered once the binding state of the ligand–DNA complex is changed to binding state II. The (Im+)2Cz ligand was also employed as a binder for G‐quadruplex DNA. In contrast to the stepwise complex formation between (Im+)2Cz and ct‐DNA, (Im+)2Cz shows a monotonous UV/Vis spectral response during the titration of G‐quadruplex DNA into (Im+)2Cz, which suggests a single binding state for (Im+)2Cz with G‐quadruplex DNA.  相似文献

The recognition of protein surfaces by designed ligands has become an attractive approach in drug discovery. However, the variable nature and irregular behavior of protein surfaces defy this new area of research. The easy to understand “lock‐and‐key” model is far from being the ideal paradigm in biomolecular interactions and, hence, any new finding on how proteins and ligands behave in recognition events paves a step of the way. Herein, we illustrate a clear example on how an increase in flexibility of both protein and ligand can result in an increase in the stability of the macromolecular complex. The biophysical study of the interaction between a designed flexible tetraguanidinium‐calix[4]arene and the tetramerization domain of protein p53 (p53TD) and its natural mutant p53TD‐R337H shows how the floppy mutant domain interacts more tightly with the ligand than the well‐packed wild‐type protein. Moreover, the flexible calixarene ligand interacts with higher affinity to both wild‐type and mutated protein domains than a conformationally rigid calixarene analog previously reported. These findings underscore the crucial role of flexibility in molecular recognition processes, for both small ligands and large biomolecular surfaces.  相似文献

Two calixarene‐based bis‐alkynyl‐bridged AuI isonitrile complexes with two different crown ether pendants, [{calix[4]arene‐(OCH2CONH‐C6H4C≡C)2}{Au(CNR)}2] (R=benzo[15]crown‐5 ( 1 ); R=benzo[18]crown‐6 ( 2 )), together with their related crown‐free analogue 3 (R=C6H3(OMe)2‐3,4) and a mononuclear gold(I) complex 4 with benzo[15]crown‐5 pendant, have been designed and synthesized, and their photophysical properties have been studied. The X‐ray structure of the ligand, calix[4]arene‐(OCH2CONH‐C6H4C?CH)2 has been determined. The cation‐binding properties of these complexes with various metal ions have been studied using UV/Vis, emission, 1H NMR, and ESI‐MS techniques, and DFT calculations. A new low‐energy emission band associated with Au???Au interaction could be switched on upon formation of the metal ion‐bound adduct in a sandwich fashion.  相似文献

Phosphinate ligands allow for the transformation of a calix[4]arene supported [Mn(III)(2)Mn(II)(2)] tetramer cluster motif into an unusual [Mn(III)Mn(II)](2) dimer of dimers; the clusters self-assemble in the crystal to form bi-layer arrays reminiscent of the typical packing of calixarene solvates.  相似文献

The use of a water‐soluble octacationic bis‐calix[4]arene with divergent cavities (BC4) as a templating agent for the assembly of a tetraanionic porphyrin (CuTPPS) has allowed the noncovalent synthesis of 2D or 3D multiporphyrin assemblies. Self‐assembly of CuTPPS and BC4 molecules proceeded under hierarchical control in a stepwise fashion to yield discrete and isolable supramolecular nanostructures containing up to 33 molecular elements (i.e., the CuTPPS/BC4 17:16 assembly, obtained in less than three hours). The formation of these species could be conveniently monitored by means of UV/Vis spectroscopy by following the absorbance of the Soret band at 412 nm. In particular, the attainment of the pivotal CuTPPS/BC4 5:4 species with a cruciform structure, as the key fork‐point intermediate for the subsequent formation of the higher 2D and 3D assemblies, has been demonstrated by light‐scattering studies and by an unequivocal synthesis of mixed‐porphyrin/calixarene 5:4 species involving the use of two different types of metallated porphyrins, namely CuTPPS and MnTPPS. The remarkable stability of these assemblies permits a stepwise synthesis that makes it possible to choose the desired porphyrin sequence.  相似文献

The effects of several ionic liquids (ILs) as mobile‐phase additives in HPLC with fluorescence and UV–Vis detection for the determination of six heterocyclic aromatic amines were evaluated using two different C18 stationary phases with moderate silanol activity. The studied ILs were 1‐butyl‐3‐methylimidazolium tetrafluoroborate, 1‐hexyl‐3‐methylimidazolium tetrafluoroborate and 1‐methyl‐3‐octylimidazolium tetrafluoroborate. The optical behaviour of heterocyclic aromatic amines in presence of ILs was studied and the silanol‐suppressing potency of ILs was evaluated for the two stationary phases studied. Several chromatographic parameters were evaluated in the presence or absence of ILs, or using triethylamine, the most common mobile‐phase additive. The best results were achieved using 1 mM 1‐butyl‐3‐methylimidazolium tetrafluoroborate as mobile‐phase additive and NovaPak® column. In these conditions and with 18% of ACN in the mobile phase, analytical performance of the chromatographic methods using fluorescence and UV–Vis were evaluated, obtaining good precision in all cases (RSD lower than 6.6%) and low LOD (0.001–0.147 μg/mL with UV–Vis and 0.001–0.006 ng/mL with fluorescence detection).  相似文献

New photoreactive calixarene derivatives containing spiro ortho ester groups (calixarenes 3a–3c ) were synthesized by the reaction of 2‐bromomethyl‐1,4,6‐trioxaspiro[4.4]nonane with 2,8,14,20‐tetramethyl‐4,6,10,12,16,18,22,24‐octakis(carboxymethoxy)calix[4]resorcinarene, 5,11,17,23,29,35‐hexamethyl‐37,38,39,40,41,42‐hexakis(carboxymethoxy)calix[6]arene, and 5,11,17,23,29,35,41,47‐octa‐tert‐butyl‐49,50,51,52, 53,54,55,56‐octakis‐(carboxymethoxy)calix[8]arene, which were prepared by the reaction of C‐methylcalix[4]resorcinarene, p‐methylcalix[6]arene, and ptert‐butylcalix[8]arene, respectively. The thermal stability of the obtained calixarene derivatives containing spiro ortho ester groups was examined with thermogravimetric analysis, and it was found that these calixarene derivatives had good thermal stability. The photoinitiated cationic polymerization of spiro ortho ester groups in calixarene derivatives 3a–3c was examined with certain photoacid generators in the film state. Interestingly enough, the reaction of calixarene derivatives did not proceed with only photoirradiation; however, the reaction proceeded smoothly when the photoirradiation was followed by heating. Furthermore, calixarene 3a , composed of a C‐methylcalix[4]resorcinarene structure, showed the highest photochemical reactivity in this reaction system. © 2002 Wiley Periodicals, Inc. A series of lipophilic gold nanoparticles (AuNPs) circa 5 nm in diameter and having a mixed organic layer consisting of 1‐dodecanethiol and 1‐(11‐mercaptoundecyl) pyridinium bromide was synthesised by reacting tetraoctylammonium bromide stabilised AuNPs in toluene with different mixtures of the two thiolate ligands. A bidentate ω‐alkylthiolate calix[4]arene derivative was instead used as a functional protecting layer on AgNPs of approximately 3 nm. The functionalised nanoparticles were characterised by transmission electron microscopy (TEM), and by UV/Vis and X‐ray photoelectron spectroscopy (XPS). Recognition of the pyridinium moieties loaded on the AuNPs by the calix[4]arene units immobilised on the AgNPs was demonstrated in solution of weakly polar solvents by UV/Vis titrations and DLS measurements. The extent of Au‐AgNPs aggregation, shown through the low‐energy shift of their surface plasmon bands (SPB), was strongly dependent on the loading of the pyridinium moieties present in the organic layer of the AuNPs. Extensive aggregation between dodecanethiol‐capped AuNPs and the Ag calix[4]arene‐functionalised NPs was also promoted by the action of a simple N‐octyl pyridinium difunctional supramolecular linker. This linker can interdigitate through its long fatty tail in the organic layer of the dodecanethiol‐capped AuNPs, and simultaneously interact through its pyridinium moiety with the calix[4]arene units at the surface of the modified AgNPs.  相似文献
