The translocation of a confined polymer chain through an interacting nanopore has been studied using two-dimensional bond fluctuation model with Monte Carlo dynamics. For different pore-polymer interaction, the average escaping time〈Τesc〉of the polymer chain through the nanopore, increases roughly linearly with the chain length and the nanopore length, respectively. However, the large repulsive and attractive pore-polymer interaction adds the difficulty of the monomers of the chain entering and leaving the nanopore, respec-tively, leading to the nonmonotonical dependence of〈Τesc〉on the pore-polymer interaction. The detailed translocation dynamics of the chain through the interacting nanopore is inves-tigated too.  相似文献

Following our previous study of a Gaussian chain translocation, we have investigated the transport of a self-avoiding chain from one sphere to another sphere through a narrow pore, using the self-consistent field theory formalism. The free energy landscape for polymer translocation is significantly modified by excluded volume interactions among monomers. The free energy barrier for the placement of one of the chain ends at the pore depends on the chain length N nonmonotonically, in contrast to the N-independence for Gaussian chains. This results in a nonmonotonic dependence of the average arrival time [tau0] on N for self-avoiding chains. When the polymer chain is partitioned between the donor and recipient spheres, a local free energy minimum develops, depending on the strength w of the excluded volume interaction and the relative sizes of the donor and recipient spheres. If the sizes of spheres are comparable, the average translocation time tau (the average time taken by the polymer, after the arrival at the pore, to convert from the donor to the recipient) increases with an increase in w for a fixed N value. On the other hand, for the highly asymmetric sizes of the donor and recipient spheres, tau decreases with an increase in w. As in the case of Gaussian chains, tau depends nonmonotonically on the pore length.  相似文献

We use the pruned-enriched-Rosenbluth method and the modified orientation-dependent monomer-monomer interaction model to study the translocation of a proteinlike chain through a finite channel. The mean-square radius of gyration per bond /N and shape factor of proteinlike chains with different secondary structures transporting through a finite channel with different channel radii R=1, 2, 3, 4, and 20 are investigated in the translocation. The average Helmholtz free energy per bond A/N and the mechanical force f are also presented. A/N remains unchanged when X(0)<0 and X(0)>1, and decreases monotonously when 0.5/N is also calculated in the process of translocation. An energy barrier is shown. The proteinlike chains must cross this energy barrier when they escape from the channel. The position of the maximum of /N depends on the secondary structures and the channel radius. We also discuss the average contact energy per bond c/N, the average alpha-helical energy per bond h/N, and the average beta-sheet energy per bond b/N.  相似文献

The polymer translocation into nanopores is generally facilitated by external driving forces, such as electric or hydrodynamic fields, to compensate for entropic restrictions imposed by the confinement. We investigate the dynamics of translocation driven by polymer adsorption to the confining walls that is relevant to chromatographic separation of macromolecules. By using the self-consistent field theory, we study the passage of a chain trough a small opening from cis to trans compartments of spherical shape with adsorption potential applied in the trans compartment. The chain transfer is modeled as the Fokker-Plank diffusion along the free energy landscape of the translocation pass represented as a sum of the free energies of cis and trans parts of the chain tethered to the pore opening. We investigate how the chain length, the size of trans compartment, the magnitude of adsorption potential, and the extent of excluded volume interactions affect the translocation time and its distribution. Interplay of these factors brings about a variety of different translocation regimes. We show that excluded volume interactions within a certain range of adsorption potentials can cause a local minimum on the free energy landscape, which is absent for ideal chains. The adsorption potential always leads to the decrease of the free energy barrier, increasing the probability of successful translocation. However, the translocation time depends non-monotonically of the magnitude of adsorption potential. Our calculations predict the existence of the critical magnitude of adsorption potential, which separates favorable and unfavorable regimes of translocation.  相似文献

The interactions between a rodlike inclusion and a supported copolymer bilayer membrane are investigated by using the self-consistent field theory. For different system parameters, physical observables, such as the interaction free energy, entropy, and translocation energy barrier, are obtained. Particular emphasis is put on the closely energetic and entropic analyses of the interaction. It shows that the interfacial energy provides a qualitative trend and dominates the basic shape of the interaction free energy curve; the combination of chemical potential energy and total entropy contribution is responsible for the translocation energy barrier and the weak attraction in the vicinity of upper monolayer surface. We also specify the nature, height, and shape of the energy barrier to translocation. Particularly, the height is roughly proportional to the rod radius.  相似文献

Combining the advection-diffusion equation approach with Monte Carlo simulations we study chaperone driven polymer translocation of a stiff polymer through a nanopore. We demonstrate that the probability density function of first passage times across the pore depends solely on the Pe?clet number, a dimensionless parameter comparing drift strength and diffusivity. Moreover it is shown that the characteristic exponent in the power-law dependence of the translocation time on the chain length, a function of the chaperone-polymer binding energy, the chaperone concentration, and the chain length, is also effectively determined by the Pe?clet number. We investigate the effect of the chaperone size on the translocation process. In particular, for large chaperone size, the translocation progress and the mean waiting time as function of the reaction coordinate exhibit pronounced sawtooth-shapes. The effects of a heterogeneous polymer sequence on the translocation dynamics is studied in terms of the translocation velocity, the probability distribution for the translocation progress, and the monomer waiting times.  相似文献

Using Langevin dynamics simulations, we investigate the dynamics of chaperone-assisted translocation of a flexible polymer through a nanopore. We find that increasing the binding energy ε between the chaperone and the chain and the chaperone concentration N(c) can greatly improve the translocation probability. Particularly, with increasing the chaperone concentration a maximum translocation probability is observed for weak binding. For a fixed chaperone concentration, the histogram of translocation time τ has a transition from a long-tailed distribution to a gaussian distribution with increasing ε. τ rapidly decreases and then almost saturates with increasing binding energy for a short chain; however, it has a minimum for longer chains at a lower chaperone concentration. We also show that τ has a minimum as a function of the chaperone concentration. For different ε, a nonuniversal dependence of τ on the chain length N is also observed. These results can be interpreted by characteristic entropic effects for flexible polymers induced by either the crowding effect from a high chaperone concentration or the intersegmental binding for the high binding energy.  相似文献

A formalism of polymer translocation through a cylindrical channel of finite diameter and length between two spherical compartments is developed. Unlike previous simplified systems, the finite diameter of the channel allows the number of polymer segments inside the channel to be adjusted during translocation according to the free energy of possible conformations. The translocation process of a Gaussian chain without excluded volume and hydrodynamic interactions is studied using exact formulas of confinement free energy under this formalism. The free energy landscape for the translocation process, the distribution of the translocation time, and the average translocation time are presented. The complex dependencies of the average translocation time on the length and diameter of the channel, the sizes of the donor and receptor compartments, and the chain length are illustrated.  相似文献

Using Langevin dynamics simulations, we investigate the dynamics of polymer translocation into a circular nanocontainer through a nanopore under a driving force F. We observe that the translocation probability initially increases and then saturates with increasing F, independent of φ, which is the average density of the whole chain in the nanocontainer. The translocation time distribution undergoes a transition from a Gaussian distribution to an asymmetric distribution with increasing φ. Moreover, we find a nonuniversal scaling exponent of the translocation time as chain length, depending on φ and F. These results are interpreted by the conformation of the translocated chain in the nanocontainer and the time of an individual segment passing through the pore during translocation.  相似文献

We investigate unforced and forced translocation of a Rouse polymer (in the absence of hydrodynamic interactions) through a silicon nitride nanopore by three-dimensional Langevin dynamics simulations, as a function of pore dimensions and applied voltage. Our nanopore model consists of an atomistically detailed nanopore constructed using the crystal structure of β-Si(3)N(4). We also use realistic parameters in our simulation models rather than traditional dimensionless quantities. When the polymer length is much larger than the pore length, we find the translocation time versus chain length scales as τ ~ N(2+ν) for the unforced case and as τ ~ N((1+2ν)/(1+ν)) for the forced case. Our results agree with theoretical predictions which indicate that memory effects and tension on the polymer chain play an important role during the translocation process. We also find that the scaling exponents are highly dependent on the applied voltage (force). When the length of the polymer is on the order of the length of the pore, we do not find a continuous scaling law, but rather scaling exponents that increase as the length of the polymer increases. Finally, we investigate the scaling behavior of translocation time versus applied voltage for different polymer and pore lengths. For long pores, we obtain the theoretical scaling law of τ ~ 1/V(α), where α ? 1 for all voltages and polymer lengths. For short pores, we find that α decreases for very large voltages and/or small polymer lengths, indicating that the value of α = 1 is not universal. The results of our simulations are discussed in the context of experimental measurements made under different conditions and with differing pore geometries.  相似文献

The motion of polymers with inhomogeneous structure through nanopores is discussed theoretically. Specifically, we consider the translocation dynamics of polymers consisting of double-stranded and single-stranded blocks. Since only the single-stranded chain can go through the nanopore the double-stranded segment has to unzip before the translocation. Utilizing a simple analytical model, translocation times are calculated explicitly for different polymer orientations, i.e., when the single-stranded block enters the pore first and when the double-stranded segment is a leading one. The dependence of the translocation dynamics on external fields, energy of interaction in the double-stranded segment, size of the polymer, and the fraction of double-stranded monomers is analyzed. It is found that the order of entrance into the pore has a significant effect on the translocation dynamics. The theoretical results are discussed using free-energy landscape arguments.  相似文献

We investigate the dynamics of polymer translocation through a nanopore under an externally applied field using the two-dimensional fluctuating bond model with single-segment Monte Carlo moves. We concentrate on the influence of the field strength E, length of the chain N, and length of the pore L on forced translocation. As our main result, we find a crossover scaling for the translocation time tau with the chain length from tau approximately N2nu for relatively short polymers to tau approximately N1+nu for longer chains, where nu is the Flory exponent. We demonstrate that this crossover is due to the change in the dependence of the translocation velocity v on the chain length. For relatively short chains v approximately N-nu, which crosses over to v approximately N(-1) for long polymers. The reason for this is that with increasing N there is a high density of segments near the exit of the pore, which slows down the translocation process due to slow relaxation of the chain. For the case of a long nanopore for which R parallel, the radius of gyration Rg along the pore, is smaller than the pore length, we find no clear scaling of the translocation time with the chain length. For large N, however, the asymptotic scaling tau approximately N1+nu is recovered. In this regime, tau is almost independent of L. We have previously found that for a polymer, which is initially placed in the middle of the pore, there is a minimum in the escape time for R parallel approximately L. We show here that this minimum persists for weak fields E such that EL is less than some critical value, but vanishes for large values of EL.  相似文献

The translocation time τ of partially charged polymers through a neutral nanopore is calculated using Fokker–Planck equation with adsorbing–adsorbing boundary conditions. For the polymer with one charged monomer, we find that τ is dependent on the position of the charged monomer and on the magnitude of the driving force f inside the nanopore. When the charge is located at the front half of the polymer chain, τ is larger than that of neutral polymer and increases with f. When the charge is located at the back half, it is smaller than that of the neutral polymer and decreases with increasing f. We have also studied the behavior of a symmetrical polymer with two like charges located symmetrically in the chain and that of an asymmetrical polymer with two unlike charges. Moreover, we have calculated the translocation time for a general condition of polymer with two randomly distributed charges. All results show that τ is dependent on the positions of charges in the polymer chain and on the magnitude of the driving force. The effect of crowded environment with static obstacles on the translocation of a three-dimensional self-avoiding polymer through a small pore is studied using dynamic Monte Carlo simulation. The translocation time τ is dependent on polymer-obstacle interaction and obstacle concentration. The influence of obstacles on the polymer translocation is explained qualitatively by the free energy landscape. There exists a special polymer-obstacle interaction at which the translocation time is roughly independent of the obstacle concentration at low obstacle concentration, and the strength of the special interaction is roughly independent of chain length N. Scaling relation τ ~ N(1.25) is observed for strong driving translocations. The diffusion property of polymer chain is also influenced by obstacles. Normal diffusion is only observed in dilute solution without obstacles or in a crowded environment with weak polymer-obstacle attraction. Otherwise, subdiffusion behavior of polymer is observed.  相似文献

We investigate the problem of polymer translocation through a nanopore in the absence of an external driving force. To this end, we use the two-dimensional fluctuating bond model with single-segment Monte Carlo moves. To overcome the entropic barrier without artificial restrictions, we consider a polymer which is initially placed in the middle of the pore and study the escape time tau required for the polymer to completely exit the pore on either end. We find numerically that tau scales with the chain length N as tau approximately N(1+2nu), where nu is the Flory exponent. This is the same scaling as predicted for the translocation time of a polymer which passes through the nanopore in one direction only. We examine the interplay between the pore length L and the radius of gyration R(g). For LR(g), we find tau approximately N. In addition, we numerically find the scaling function describing crossover between short and long pores. We also show that tau has a minimum as a function of L for longer chains when the radius of gyration along the pore direction R( parallel) approximately L. Finally, we demonstrate that the stiffness of the polymer does not change the scaling behavior of translocation dynamics for single-segment dynamics.  相似文献

The translocation of a partially charged polymer through a neutral nanopore under external electrical field is studied by using dynamic Monte Carlo method on a simple cubic lattice. One monomer in the polymer is charged and it suffers a driving force when it locates inside the pore. Two time scales, mean first passage time τ(FP) with the first monomer restricted to never draw back into cis side and translocation time τ for polymer continuously threading through nanopore, are calculated. The first passage time τ(FP) decreases with the increase in the driving force f, and the dependence of τ(FP) on the position of charged monomer M is in agreement with the theoretical results using Fokker-Planck equation [A. Mohan, A. B. Kolomeisky, and M. Pasquali, J. Chem. Phys. 128, 125104 (2008)]. But the dependence of τ on M shows a different behavior: It increases with f for M < N/2 with N the polymer length. The novel behavior of τ is explained qualitatively from dynamics of polymer during the translocation process and from the free energy landscape.  相似文献

The authors investigate the translocation dynamics of heteropolymers driven through a nanopore using a constant temperature Langevin thermostat. Specifically, they consider heteropolymers consisting of two types of monomers labeled A and B, which are distinguished by the magnitude of the driving force that they experience inside the pore. From a series of studies on polymers with sequences AmBn the authors identify both universal as well as specific sequence properties of the translocating chains. They find that the scaling of the average translocation time as a function of the chain length N remains unaffected by the heterogeneity, while the residence time of each bead is a strong function of the sequence for short repeat units. They further discover that for a symmetric heteropolymer AnBn of fixed length, the pattern exhibited by the residence times of the individual monomers has striking similarity with a double slit interference pattern where the total number of repeat units N/2n controls the number of interference fringes. These results are relevant for designing nanopore based sequencing techniques.  相似文献

The authors have addressed theoretically the hydrodynamic effect on the translocation of DNA through nanopores. They consider the cases of nanopore surface charge being opposite to the charge of the translocating polymer. The authors show that, because of the high electric field across the nanopore in DNA translocation experiments, electro-osmotic flow is able to create an absorbing region comparable to the size of the polymer around the nanopore. Within this capturing region, the velocity gradient of the fluid flow is high enough for the polymer to undergo coil-stretch transition. The stretched conformation reduces the entropic barrier of translocation. The diffusion limited translocation rate is found to be proportional to the applied voltage. In the authors' theory, many experimental variables (electric field, surface potential, pore radius, dielectric constant, temperature, and salt concentration) appear through a single universal parameter. They have made quantitative predictions on the size of the adsorption region near the pore for the polymer and on the rate of translocation.  相似文献

The translocation of nucleotide molecules across biological and synthetic nanopores has attracted attention as a next generation technique for sequencing DNA. Computer simulations have the ability to provide atomistic‐level insight into important states and processes, delivering a means to develop a fundamental understanding of the translocation event, for example, by extracting the free energy of the process. Even with current supercomputing facilities, the simulation of many‐atom systems in fine detail is limited to shorter timescales than the real events they attempt to recreate. This imposes the need for enhanced simulation techniques that expand the scope of investigation in a given timeframe. There are numerous free energy calculation and translocation methodologies available, and it is by no means clear which method is best applied to a particular problem. This article explores the use of two popular free energy calculation methodologies in a nucleotide‐nanopore translocation system, using the α‐hemolysin nanopore. The first uses constant velocity‐steered molecular dynamics (cv‐SMD) in conjunction with Jarzynski's equality. The second applies an adaptive biasing force (ABF), which has not previously been applied to the nucleotide‐nanpore system. The purpose of this study is to provide a comprehensive comparison of these methodologies, allowing for a detailed comparative assessment of the scientific merits, the computational cost, and the statistical quality of the data obtained from each technique. We find that the ABF method produces results that are closer to experimental measurements than those from cv‐SMD, whereas the net errors are smaller for the same computational cost. © 2014 The Authors Journal of Computational Chemistry Published by Wiley Periodicals, Inc.  相似文献
