The carbon, nitrogen, and oxygen K-edge spectra were measured for aqueous solutions of glycine by total electron yield near-edge X-ray absorption fine structure (TEY NEXAFS) spectroscopy. The bulk solution pH was systematically varied while maintaining a constant amino acid concentration. Spectra were assigned through comparisons with both previous studies and ab initio computed spectra of isolated glycine molecules and hydrated glycine clusters. Nitrogen K-edge solution spectra recorded at low and moderate pH are nearly identical to those of solid glycine, whereas basic solution spectra strongly resemble those of the gas phase. The carbon 1s --> pi*(C=O) transition exhibits a 0.2 eV red shift at high pH due to the deprotonation of the amine terminus. This deprotonation also effects a 1.4 eV red shift in the nitrogen K-edge at high pH. Two sharp preedge features at 401.3 and 402.5 eV are also observed at high pH. These resonances, previously observed in the vapor-phase ISEELS spectrum of glycine, have been reassigned as transitions to sigma* bound states. The observation of these peaks indicates that the amine moiety is in an acceptor-only hydrogen bond configuration at high pH. At low pH, the oxygen 1s --> pi*(C=O) transition exhibits a 0.25-eV red shift due to the protonation of the carboxylic acid terminus. These spectral differences indicate that the variations in electronic structure observed in the NEXAFS spectra are determined by the internal charge state and hydration environment of the molecule in solution.  相似文献

The interaction between glycine (NH2CH2COOH) layers and an ultrathin Al2O3 film grown epitaxially onto NiAl(110) was studied by temperature-programmed desorption, X-ray photoelectron spectroscopy, ultraviolet photoelectron spectroscopy, work function measurements, and near-edge X-ray absorption fine structure (NEXAFS) spectroscopy. At monolayer coverages at 110 K, there are two coexisting molecular forms: the anionic (NH2CH2COO-) and the zwitterionic form (NH3+CH2COO-) of glycine. As deduced from the photoemission data, the buildup of multilayers at 110 K leads to a condensed phase predominantly in the zwitterionic state. In contrast to the monolayer at 110 K, the monolayer formed at 300 K consists primarily of glycine molecules in the anionic state. The latter species is adsorbed with the oxygen atoms of the carboxylic group pointing toward the substrate. The polarization-dependent C K- and O K-edge NEXAFS spectra indicate that the glycinate species in the monolayer at 300 K is oriented nearly perpendicular to the surface, with the amino group pointing away from the surface.  相似文献

A K-edge X-ray absorption spectrum (XAS) fitting approach has been developed to speciate elements of interest in complex materials and used here to model the storage of biological vanadium within whole blood cells from the tunicate Ascidia ceratodes. The response of the K-edge XAS of solution-phase V(III) to increasing c(sulfate) at constant pH 1.8 produced specific and systematic effects in the preedge transition at 5468.8 eV (preedge transitions: 1s-->4A2 at 5464.9 +/- 0.1 eV, 1s-->4T2 at 5466.9 +/- 0.1 eV, and 1s-->4T1 at 5468.8 +/- 0.1 eV for 11 different V(III)/sulfate solutions). In contrast, variations in acidity (as pH) at constant c(sulfate) systematically modified the V(III) preedge XAS at 5466.9 eV. The energy position of the K-edge absorption maximum also serially shifted -0.32 eV/pH unit, from 5483.7 eV (pH 3.0) to 5484.7 eV (pH 0.3). Fits to the V-K XAS of two samples of A. ceratodes whole blood cells representing dozens of animals implied storage of V(III) ions in four predominant solution regimes: approximately 10% high sulfate/pH 0 acid; approximately 40% high sulfate/pH 1.8 acid; approximately 40% moderate sulfate/pH 1.8 acid; approximately 10% moderate sulfate/pH 3 acid. For lysed blood cells, the best fit represented 63% of the V(III) in a pH 1.6 sulfate-free environment and a further 16% in acidic sulfate solution. Nearly 18% of lysed cells vanadium(III) appeared in a tris(catecholate)-like environment. A detailed speciation of biological vanadium complex ions was calculated from these fits by application of the known equilibrium constants governing V(III) and sulfate in acidic aqueous solution. The utility of blood cell V(III) to ascidians is discussed. Fits to K-edge XAS spectra using the XAS spectra of appropriate models are suggested to be generally applicable to elucidating the state of metal ions in a wide variety of complex environments.  相似文献

We have used synchrotron-based near-edge X-ray absorption fine structure (NEXAFS) spectroscopy to study the electronic structure of nitrogen-related defects in InN(0001). Several defect levels within the band gap or the conduction band of InN were clearly resolved in NEXAFS spectra around the nitrogen K-edge. We attribute the level observed at 0.3 eV below the conduction band minimum (CBM) to interstitial nitrogen, the level at 1.7 eV above the CBM to antisite nitrogen, and a sharp resonance at 3.2 eV above the CBM to molecular nitrogen, in full agreement with theoretical simulations.  相似文献

We report the photoelectron spectrum of anionic N-acetylproline, (N-AcPro)(-), measured with 3.49 eV photons. This spectrum, which consists of a band centered at an electron binding energy of 1.4 eV and a higher energy spectral tail, confirms that N-acetylproline forms a valence anion in the gas phase. The neutrals and anions of N-AcPro were also studied computationally at the B3LYP∕6-31++G(d,p) level. Based on the calculations, we conclude that the photoelectron spectrum is due to anions which originated from proton transfer induced by electron attachment to the π* orbital localized at the acetyl group of N-AcPro. We also characterized the energetics of reaction paths leading to pyrrolidine ring opening in the anionic N-AcPro. These data suggest that electron induced decomposition of peptides/proteins comprising proline strongly depends on the presence of proton donors in the close vicinity to the proline residue.  相似文献

The influence of the pH on the infrared spectrum of L-alanine has been analyzed by diffuse reflectance infrared Fourier transform (DRIFT) spectroscopy. The amino acid was precipitated from aqueous solutions and dried at 36.5 degrees C, in order to stabilize cationic L-alanine or alaninium [CH3CH(NH3(+))COOH] at pH 1, the zwitterionic form [CH3CH(NH3(+))COO(-)] at pH 6, and anionic L-alanine or alaninate [CH3CH(NH2)COO(-)] at pH 13. New insight on the specific inter and intramolecular interactions in the different forms of L-alanine was reached by a novel methodological approach: an infrared technique not used before to analyze solid amino acid samples (DRIFTS), in combination with a detailed analysis based on spectral deconvolution. The frequency ranges of interest include the carbonyl/carboxyl stretching and amine deformation modes and the OH/NH stretching modes. It was shown that intermolecular hydrogen bonds between the NH3(+) and COO(-) groups are predominant in the zwitterionic form, whereas in cationic L-alanine, H bonds between the COOH groups are responsible for the formation of dimers. In anionic L-alanine, only strong electrostatic interactions between the COO(-) groups and Na(+) ions are proposed, evidencing the relevant role of the counterion.  相似文献

Core level X-ray photoemission spectra (XPS) and near edge X-ray absorption fine structure (NEXAFS) spectra of alanine and threonine in the gas phase have been measured at the carbon, nitrogen, and oxygen K edges and interpreted in the light of theoretical calculations. For the computations, a set of approximations is made which allows sufficiently accurate calculations of several conformers to be performed in reasonable computing time. The accuracy has been checked by comparing results obtained for proline to our previous, higher level calculations. The photoemission spectra at the carbon and oxygen edges are assigned and compared. The nitrogen 1s photoemission peaks show anomalous broadening which we relate to the populations and types of conformers. The carbon K-edge NEXAFS spectra of alanine and threonine are compared with our previous data on glycine and resonances assigned accordingly. The nitrogen K-edge NEXAFS spectra of alanine and threonine do not show measurable effects due to the population of conformers, in contrast to the photoemission results. At the oxygen K edge, the spectra of these amino acids are similar with two prominent peaks assigned to transitions of O 1s electrons from the oxo and hydroxyl groups to vacant pi* and sigma* orbitals and additional intensity for threonine due to the second OH group. Conformer effects are observable in photoemission but appear to be more difficult to resolve in photoabsorption. We explain this by energetic shifts of opposite sign for the core hole states and unoccupied orbitals, which causes partial cancelation in NEXAFS but not in photoemission.  相似文献

Electronic absorption and synchrotron radiation circular dichroism (SRCD) spectra of the anionic, cationic, and zwitterionic forms of L-alanyl-L-alanine (AA) in aqueous solutions were measured and interpreted by molecular dynamics (MD) and ab initio computations. Time-dependent density functional theory (TD DFT) was applied to predict the electronic excited states. The modeling enabled the assessment of the role of molecular conformation, charge, and interaction with the polar environment in the formation of the spectral shapes. Particularly, inclusion of explicit solvent molecules in the computations appeared to be imperative because of the participation of water orbitals in the amide electronic structure. Implicit dielectric continuum solvent models gave inferior results for clusters, especially at low-energy transitions. Because of the dispersion of transition energies, tens of water/AA clusters had to be averaged in order to obtain reasonable spectral shapes with a more realistic inhomogeneous broadening. The modeling explained most of the observed differences, as the anionic and zwitterionic SRCD spectra were similar and significantly different from the cationic spectrum. The greatest deviation between the experimental and theoretical curves observed for the lowest-energy negative anion signal can be explained by the limited precision of the TD DFT method, but also by the complex dynamics of the amine group. The results also indicate that differences in the experimental spectral shapes do not directly correlate with the peptide main-chain conformation. Future peptide and protein conformational studies based on circular dichroic spectroscopy can be reliable only if such effects of molecular dynamics, solvent structure, and polar solvent-solute interactions are taken into account.  相似文献

Sulfur K-edge X-ray absorption spectroscopy (XAS) of anhydrous CuSO(4) reveals a well-resolved preedge transition feature at 2478.8 eV that has no counterpart in the XAS spectra of anhydrous ZnSO(4) or copper sulfate pentahydrate. Similar but weaker preedge features occur in the sulfur K-edge XAS spectra of [Cu(itao)SO(4)] (2478.4 eV) and [Cu[(CH(3))(6)tren]SO(4)] (2477.7 eV). Preedge features in the XAS spectra of transition metal ligands are generally attributed to covalent delocalization of a metal d-orbital hole into a ligand-based orbital. Copper L-edge XAS of CuSO(4) revealed that 56% of the Cu(II) 3d hole is delocalized onto the sulfate ligand. Hybrid density functional calculations on the two most realistic models of the covalent delocalization pathways in CuSO(4) indicate about 50% electron delocalization onto the sulfate oxygen-based 2p orbitals; however, at most 14% of that can be found on sulfate sulfur. Both experimental and computational results indicated that the high covalence of anhydrous CuSO(4) has made sulfate more like the radical monoanion, inducing an extensive mixing and redistribution of sulfur 3p-based unoccupied orbitals to lower energy in comparison to sulfate in ZnSO(4). It is this redistribution, rather than a direct covalent interaction between Cu(II) and sulfur, that is the origin of the observed sulfur XAS preedge feature. From pseudo-Voigt fits to the CuSO(4) sulfur K-edge XAS spectrum, a ground-state 3p character of 6% was quantified for the orbital contributing to the preedge transition, in reasonable agreement with the DFT calculation. Similar XAS fits indicated 2% sulfur 3p character for the preedge transition orbitals in [Cu(itao)SO(4)] and [Cu[(CH(3))(6)tren]SO(4)]. The covalent radicalization of ligands similar to sulfate, with consequent energy redistribution of the virtual orbitals, represents a new mechanism for the induction of ligand preedge XAS features. The high covalence of the Cu sites in CuSO(4) was found to be similar to that of Cu sites in oxidized cupredoxins, including its anistropic nature, and can serve as the simplest inorganic examples of intramolecular electron-transfer processes.  相似文献

A family of cyano-bridged copper(II)-copper(I) mixed-valence polymers containing diamine ligands of formula [Cu(pn)(2)][Cu(2)(CN)(4)] (1, pn = 1,2-propanediamine), [Cu(2)(CN)(3)(dmen)] (2, dmen = N,N-dimethylethylenediamine), and [Cu(3)(CN)(4)(tmen)] (3, tmen = N,N,N',N'-tetramethylethylenediamine) have been prepared with the aim of analyzing how their architecture may be affected by steric constraints imposed by the diamine ligands. In the absence of diamine and with use of the voluminous NEt(4)(+) cation, the copper(I) polymer [NEt(4)][Cu(2)(CN)(3)] (4) forms. The structure of 1 consists of a three-dimensional diamond-related anionic framework host, [Cu(2)(CN)(4)](2-), and enclathrated [Cu(pn)(2)](2+) cations. The structure of 2 is made of neutral corrugated sheets constructed from fused 18-member nonplanar rings, which contain three equivalent copper(I) and three equivalent copper(II) centers bridged by cyanide groups in an alternative form. The 3D structure of 3 consists of interconnected stair-like double chains built from fused 18-member rings, which adopt a chairlike conformation. Each ring is constructed from two distorted trigonal planar Cu(I) centers, two bent seemingly two-coordinated Cu(I) centers, and two pentacoordinated Cu(II) atoms. The structure 4 is made of planar anionic layers [Cu(2)(CN)(3)](n)(n-) lying on mirror planes and NEt(4)(+) cations intercalated between the anionic layers. From the X-ray structural results and calculations based upon DFT theory some conclusions are drawn on the structure-steric factors correlation in these compounds. Compound 1 exhibits very weak luminescence at 77 K with a maximum in the emission spectrum at 520 nm, whereas compound 4 shows an intense luminescence at room temperature with a maximum in the emission spectrum at 371 nm. Polymers 2 and 3 exhibit weak antiferromagnetic magnetic exchange interactions with J = -0.065(3) and -2.739(5) cm(-1), respectively. This behavior have been justified on the basis of the sum of two contributions: one arising from the pure ground-state configuration and the other one from the charge-transfer configuration Cu(I)-CN-Cu(II)-CN-Cu(II) that mixes with the ground-state configuration.  相似文献

We investigated the ageing of amine-terminated self-assembled monolayers (amine-SAMs) on different silica substrates due to exposure to different ambient gases, pressures, and/or temperatures using time-of-flight secondary ion mass spectrometry (ToF-SIMS) with principal component analysis and complementary methods of surface analysis as X-ray photoelectron spectroscopy (XPS) and near edge X-ray absorption fine structure (NEXAFS). The goal of this study is to examine the durability of primary amine groups of amine-SAMs stored in a user laboratory prior to being used as supports for biomolecule immobilization and other applications. We prepared amine-SAMs on the native oxides of silicon wafers and glass slides using 3-aminopropyl triethoxysilane, by using optimized conditions such as anhydrous organic solvent and reaction time scale of hours to avoid multilayer growth. Selected commercial amine-SAM slides have been investigated, too. When the amine-SAMs are exposed to air, oxygen incorporation occurs, followed by formation of amide groups. The formation of oxygen species due to ageing was proved by ToF-SIMS, XPS, and NEXAFS findings such as CNO(-) secondary ion emission at m/z 42, observation of the N 1s HNC=O component peak at 400.2-400.3 eV in XPS, and, last but not least, by formation of a π*(HNC=O) resonance at 401 eV in the N K-edge X-ray absorption spectrum. It is concluded that the used multi-method approach comprising complementary ToF-SIMS, XPS, and NEXAFS analyses is well suited for a thorough study of chemical aspects of ageing phenomena of amine-SAM surfaces.  相似文献

We have acquired high-resolution carbon 1s near-edge X-ray absorption fine structure (NEXAFS) spectra of methane, ethane, propane, isobutane, and neopentane. These experimental measurements are complemented by high-quality ab initio calculations, performed with the improved virtual orbital approximation. The degree and character of Rydberg-valence mixing in the preedge of the NEXAFS spectra of these species is explored. Significant Rydberg-valence mixing only occurs when there are excited states of valence sigma(C-H) character that have the appropriate symmetry to interact with excited states of Rydberg character. Our results show that this mixing is only present when there are C-H bonds to the core excited carbon atom.  相似文献

We report a new procedure for modifying the surface of silica gels with glycine, diglycine, and triglycine in the presence of copper ions to create a new type of copper-imprinted sorbent, which exhibits a high adsorption capacity and selectivity for copper ions. Our results show that copper adsorbed onto the copper-imprinted silica gel is 50% higher than that on nonimprinted silica gel at pH 4.5. The high adsorption capacity observed for the copper-imprinted silica gel is attributed to the stable copper complexes formed with two adjacent glycine, diglycine, or triglycine molecules with proper intermolecular distances obtained from the ion-imprinting procedure. Another possible reason for the high adsorption capacity is that the ion-imprinting procedure prevents the surface from being overcrowded; therefore, copper ions can form very stable 1:1 complexes with immobilized diglycine or triglycine. Interestingly, the imprinting effect is even more pronounced when the adsorption experiments are conducted in the presence of competing metal ions such as magnesium and calcium. The copper-imprinted silica gel exhibits a higher adsorption capacity than does the nonimprinted silica gel for all pH values, even when the concentrations of magnesium and calcium are 50 and 76 times higher than the concentration of copper.  相似文献

Abstract— The intermediates produced in the photolysis of oxygen-free aqueous solutions of a number of aliphatic amino acids and peptides were observed spectrophotometrically using the fast-reaction technique of flash photolysis. Included among the compounds examined are the N-acetyl derivatives of glycine, alanine, sarcosine, glutamic acid and glycylglycine; the esters and amides of these N-acetyl compounds; diketopiperazines; the amino acids glycine, alanine and β-alanine; and finally the oligopeptides di-, tri- and tetraglycine. The direct optical excitation of these compounds was found to lead primarily to a photo-induced decarboxylation reaction:
The transient spectra of the radicals produced have been identified. The quantum yields of these processes were found to be directly proportional to the p K a of the carboxyl groups of the corresponding ground-state molecules, and hence to the concentration of the non-ionized carboxylic acids. The φ's of these processes for the ionized acids were close to zero. The dependence of φ upon pH is correlated to the absorption spectra of these compounds. The quantum yields of the corresponding esters were lower but independent of pH. No intermediates were observed from excitation of the amine derivatives. Other photolytic reactions are suggested. The photo-decarboxylation of alanine and diglycine were found to be monophotonic, while that of N-acetyl alanine, N-acetyl diglycine, and tetraglycine were found to be biphotonic. A triplet excited state precursor is indicated for the latter group of compounds. These and other results are discussed.  相似文献

A computational study of the quantum dynamics for low-energy electrons scattered by the isolated zwitterionic species of the glycine molecule is carried out using a model interaction potential described in the main text. The macroscopic effects of water solvation on the target molecule in the electron scattering problem are described through a continuum polarizable model (CPCM) which modifies the target molecular structure. In such a way, realistic molecular orbitals depicting the glycine zwitterion in solution are used to model the electron-molecule interaction. The results of the calculations indicate the presence of five different transient negative ions (TNIs) formed at energies from the threshold and up to about 6 eV. Although no nuclear motion was explicitly considered in the ensuing decay processes, the analysis of the nodal structures and density distributions for the resonant excess electron wavefunctions over the molecular space suggests possible anionic fragmentations that produce (Gly-H)-, H-, -CO2-, and -NH3. The likely consequences of such releases into the medium are briefly discussed.  相似文献

Lanthanide(III) complexes of the enantiopure chiral hexaaza tetraamine macrocycle L, 2(R),7(R),18(R),23(R)-1,8,15,17,24,31-hexaazatricyclo[25.3.1.1.0.0]-dotriaconta-10,12,14,26,28,30-hexaene, as well as of its meso-type 2(R),7(R),18(S),23(S)-isomeric macrocycle L1, have been synthesized and characterized by spectroscopic methods. The 2D NMR spectra confirm the identity of these complexes and indicate C2 symmetry of the [LnL]3+ and Cs symmetry of the [LnL1]3+ complexes. The crystal structures of the [PrL(NO3)(H2O)2](NO3)2, [EuL(NO3)(H2O)2](NO3)2, [DyL(NO3)2]2[Dy(NO3)5] x 5CH3CN, [YbL(NO3)2]2[Yb(NO3)5] x 5CH3CN, [YbL(H2O)2](NO3)3 x H2O, and [EuL1(NO3)(H2O)2]0.52[EuL1(NO3)2]0.48(NO3)1.52 x 0.48H2O complexes have been determined by single-crystal X-ray diffraction. In all complexes, the lanthanide(III) ions are coordinated by six nitrogen atoms of the macrocycle L or L1, but for each type of complex, the conformation of the macrocycle and the axial ligation are different. The crystallographic, NMR, and CD data show that the [YbL]3+ complex exists in two stable forms. Both forms of the Yb(III) complex have been isolated, and their interconversion was studied in various solvents. The two forms of [YbL]3+ complex correspond to two diastereomers of ligand L, which differ in the sense of the helical twist and the configuration at the stereogenic amine nitrogen atoms. In one of the stereoisomers, the macrocycle L of (RRRR) configuration at the stereogenic cyclohexane carbon atoms adopts the (RSRS) configuration at the amine nitrogen atoms, while in the other stereoisomer, the macrocycle L of (RRRR) configuration at the stereogenic cyclohexane carbon atoms adopts the (SSSS) configuration at the amine nitrogen atoms. The (RRRR)(RSRS) isomer is quantitatively converting to the (RRRR)(SSSS) isomer in water solution, while the reverse process is observed for an acetonitrile solution, thus representing the rare case of helicity inversion controlled by the solvent.  相似文献

Green fluorescent proteins (GFPs) are widely used as tools in biochemistry, cell biology, and molecular genetics due to their unusual optical spectroscopic characteristics. The spectrophotometric and fluorescence properties of GFPs are controlled by the protonation states and possibly cis-trans isomerization of the chromophore (p-hydroxybenzylideneimidazolinone). In this work, we have investigated electronic structures, liquid structures, and solvent shifts of the three possible protonated states (neutral, anionic, and zwitterionic) and their cis-trans isomerization of a model compound 4'-hydroxybenzylidene-2-methyl-imidazolin-5-one-3-acetate (HBMIA) in aqueous solutions. Our calculated results suggest that HBMIA could adopt both cis and trans conformations in a solution, and it exists in three different protonation states depending on the pH conditions. The absorption spectrum observed in neutral solution is thus assigned to the electronic excitations within the neutral form and the cis isomer of the zwitterionic form, while the absorption band at 425 nm in the basic solution is due to the excitations within the anionic form and the trans isomer of the zwitterionic form. Some technical problems related to the computation of electronic excitations within the HBMIA at the anionic state are also discussed.  相似文献

[Structure: see text] Peroxyl radicals formed from the addition of oxygen to carbon radicals of N-acetyl glycine, serine, and diglycine are directly observed at room temperature via time-resolved EPR spectroscopy. Isotopic labeling confirms the identity of the N-acetyl glycine and diglycine peroxyl analogues. The peroxyl radicals show unusually strong chemically induced electron spin polarization which is discussed in terms of the radical pair mechanism and spin polarization transfer processes.  相似文献

Through X‐ray absorption and emission spectroscopies, the chemical, electronic and structural properties of organic species in solution can be observed. Near‐edge X‐ray absorption fine structure (NEXAFS) and resonant inelastic X‐ray scattering (RIXS) measurements at the nitrogen K‐edge of para‐aminobenzoic acid reveal both pH‐ and solvent‐dependent variations in the ionisation potential (IP), 1s→π* resonances and HOMO–LUMO gap. These changes unequivocally identify the chemical species (neutral, cationic or anionic) present in solution. It is shown how this incisive chemical state sensitivity is further enhanced by the possibility of quantitative bond length determination, based on the analysis of chemical shifts in IPs and σ* shape resonances in the NEXAFS spectra. This provides experimental access to detecting even minor variations in the molecular structure of solutes in solution, thereby providing an avenue to examining computational predictions of solute properties and solute–solvent interactions.  相似文献

Enantiomeric separations of six anionic and two neutral racemates were achieved using a fully substituted heptakis(6-hydroxyethylamino-6-deoxy)-beta-cyclodextrin (beta-CD-EA) as a chiral selector. As beta-CD-EA provides a dynamic coating on the capillary wall, reverse-polarity capillary electrophoresis (CE) configuration is applied for separations of anionic and neutral chiral compounds. Chiral separations of various classes of anionic and neutral enantiomers were found to be highly dependent on pH because the degree of protonation of beta-CD-EA can alter the shape of the CD cavity by charge repulsion, altering complexation, aiding selectivity, and leading to better enantiomeric separation. In general, the chiral resolution of anionic enantiomers was enhanced at higher pH. This suggests that carboxylate or phosphate groups on the analyte may interact with the protonated amine groups of cationic CD. The successful enantioseparation was achieved in a pH range of 6.6-7.8 for all six anionic analytes, in the presence of 10 mM beta-CD-EA.  相似文献
