NMR spectroscopy and isothermal titration calorimetry (ITC) are powerful methods to investigate ligand–protein interactions. Here, we present a versatile and sensitive fluorine NMR spectroscopic approach that exploits the 19F nucleus of 19F‐labeled carbohydrates as a sensor to study glycan binding to lectins. Our approach is illustrated with the 11 kDa Cyanovirin‐N, a mannose binding anti‐HIV lectin. Two fluoro‐deoxy sugar derivatives, methyl 2‐deoxy‐2‐fluoro‐α‐D ‐mannopyranosyl‐(1→2)‐α‐D ‐mannopyranoside and methyl 2‐deoxy‐2‐fluoro‐α‐D ‐mannopyranosyl‐(1→2)‐α‐D ‐mannopyranosyl‐(1→2)‐α‐D ‐mannopyranoside were utilized. Binding was studied by 19F NMR spectroscopy of the ligand and 1H–15N HSQC NMR spectroscopy of the protein. The NMR data agree well with those obtained from the equivalent reciprocal and direct ITC titrations. Our study shows that the strategic design of fluorinated ligands and fluorine NMR spectroscopy for ligand screening holds great promise for easy and fast identification of glycan binding, as well as for their use in reporting structural and/or electronic perturbations that ensue upon interaction with a cognate lectin.  相似文献

A new type of guest has been designed and synthesized for the exo‐type supramolecular functionalization of adamantyl‐urea‐terminated poly(propylene imine) dendrimers. This new type of guest motif features a uriedo methane sulfonic acid moiety that binds very selectively to the surfaces of dendrimers via a combination of noncovalent interactions forming well‐defined complexes. The guest–host properties have been examined for a fifth‐generation adamantyl‐urea‐functionalized poly(propylene imine) dendrimer capable of binding 32 guest molecules and for a model host molecule that can bind only one guest molecule. The guest–host chemistry has been studied with 1H NMR spectroscopy, nuclear Overhauser enhancement spectroscopy NMR spectroscopy, T1‐relaxation NMR experiments, and IR spectroscopy. The 1:32 ratio with the dendrimer has been confirmed unambiguously from 1H NMR spectra of the complex after size exclusion chromatography. Competition experiments with guests bearing a carboxylic acid instead of a sulfonic acid in the binding motif have demonstrated that the sulfonic acid has superior binding strength. Also, the importance of a combination of noncovalent interactions has been shown via competition experiments with a guest lacking the uriedo moiety. © 2004 Wiley Periodicals, Inc. Galectins are widely expressed galactose-binding lectins implied, for example, in immune regulation, metastatic spreading, and pathogen recognition. N-Acetyllactosamine (Galβ1-4GlcNAc, LacNAc) and its oligomeric or glycosylated forms are natural ligands of galectins. To probe substrate specificity and binding mode of galectins, we synthesized a complete series of six mono-deoxyfluorinated analogues of LacNAc, in which each hydroxyl has been selectively replaced by fluorine while the anomeric position has been protected as methyl β-glycoside. Initial evaluation of their binding to human galectin-1 and -3 by ELISA and 19F NMR T2-filter revealed that deoxyfluorination at C3, C4′ and C6′ completely abolished binding to galectin-1 but very weak binding to galectin-3 was still detectable. Moreover, deoxyfluorination of C2′ caused an approximately 8-fold increase in the binding affinity towards galectin-1, whereas binding to galectin-3 was essentially not affected. Lipophilicity measurement revealed that deoxyfluorination at the Gal moiety affects log P very differently compared to deoxyfluorination at the GlcNAc moiety.  相似文献

γ‐Butyrobetaine hydroxylase (BBOX) is a non‐heme FeII‐ and 2‐oxoglutarate‐dependent oxygenase that catalyzes the stereoselective hydroxylation of an unactivated C?H bond of γ‐butyrobetaine (γBB) in the final step of carnitine biosynthesis. BBOX contains an aromatic cage for the recognition of the positively charged trimethylammonium group of the γBB substrate. Enzyme binding and kinetic analyses on substrate analogues with P and As substituting for N in the trimethylammonium group show that the analogues are good BBOX substrates, which follow the efficiency trend N+>P+>As+. The results reveal that an uncharged carbon analogue of γBB is not a BBOX substrate, thus highlighting the importance of the energetically favorable cation–π interactions in productive substrate recognition.  相似文献

The combination of a pyrenyl tetraamine with an isophthaloyl spacer has led to two new water‐soluble carbohydrate receptors (“synthetic lectins”). Both systems show outstanding affinities for derivatives of N‐acetylglucosamine (GlcNAc) in aqueous solution. One receptor binds the methyl glycoside GlcNAc‐β‐OMe with Ka≈20 000 m ?1, whereas the other one binds an O‐GlcNAcylated peptide with Ka≈70 000 m ?1. These values substantially exceed those usually measured for GlcNAc‐binding lectins. Slow exchange on the NMR timescale enabled structural determinations for several complexes. As expected, the carbohydrate units are sandwiched between the pyrenes, with the alkoxy and NHAc groups emerging at the sides. The high affinity of the GlcNAcyl–peptide complex can be explained by extra‐cavity interactions, raising the possibility of a family of complementary receptors for O‐GlcNAc in different contexts.  相似文献

Halogen‐bonding (XB) interactions were exploited in the solution‐phase assembly of anion‐templated pseudorotaxanes between an isophthalamide‐containing macrocycle and bromo‐ or iodo‐functionalised pyridinium threading components. 1H NMR spectroscopic titration investigations demonstrated that such XB interpenetrated assemblies are more stable than analogous hydrogen bonding (HB) pseudorotaxanes. The stability of the anion‐templated halogen‐bonded pseudorotaxane architectures was exploited in the preparation of new halogen‐bonding interlocked catenane species through a Grubbs’ ring‐closing metathesis (RCM) clipping methodology. The catenanes’ anion recognition properties in the competitive CDCl3/CD3OD 1:1 solvent mixture revealed selectivity for the heavier halides iodide and bromide over chloride and acetate.  相似文献

The technical and practical aspects of 19F NMR‐based screening against a macromolecular target are analyzed in detail. A novel method utilizing the relaxation of 19F homonuclear double quantum coherence is proposed for performing NMR‐based binding assays in a direct‐ or competition‐mode format. A combined strategy based on 19F NMR chemical shift prediction, 2D 19F NMR DOSY, and 2D 19F–1H NMR long‐range COSY experiments is presented for the deconvolution of complex mixtures of fluorinated molecules generated by either addition of single compounds or by chemical synthesis. The approaches presented here allow the screening of complex mixtures, even in the case where the exact composition is not known, and the rapid identification of the binders contained in the mixtures. The interplay of protein dynamics and molecular recognition is of fundamental importance in biological processes. Atomic‐resolution insights into these phenomena may provide new opportunities for drug discovery. Herein, we have combined NMR relaxation experiments and residual dipolar coupling (RDC) measurements with molecular dynamics (MD) simulations to study the effects of the anti‐inflammatory drug carbenoxolone (CBNX) on the conformational properties and on the internal dynamics of a subdomain (box A) of high‐mobility group B protein (HMGB1). 15N relaxation data show that CBNX binding enhances the fast pico‐ to nanosecond motions of a loop and partially removes the internal motional anisotropy of the first two helices of box A. Dipolar wave analysis of amide RDC data shows that ligand binding induces helical distortions. In parallel, increased mobility of the loop upon ligand binding is highlighted by the essential dynamics analysis (EDA) of MD simulations. Moreover, simulations detect two possible orientations for CBNX, which induces two possible conformations of helix H3, one being similar to the free form and the second one causing a partial helical distortion. Finally, we introduce a new approach for the analysis of the internal coordination of protein residues that is consistent with experimental data and allows us to pinpoint which substructures of box A are dynamically affected by CBNX. The observations reported here may be useful for understanding the role of protein dynamics in binding at atomic resolution.  相似文献

Anion recognition studies were performed with triazole‐appended thiourea conjugates of calix[6]arene (i.e., compound 6 L ) by absorption and 1H NMR spectroscopy by using nineteen different anions. The composition of the species of recognition was derived from ESI mass spectrometry. The absorption spectra of compound 6 L showed a new band at λ=455 nm in the presence of F? due to a charge transfer from the anion to the thiourea moiety and the absorbance increases almost linearly in the concentration range 5 to 200 μm . This is associated with a strong visual color change of the solution. Other anions, such as H2PO4? and HSO4?, exhibit a redshift of the λ=345 nm band and the spectral changes are associated with the formation of an isosbestic point at λ=343 nm. 1H NMR studies further confirm the binding of F? efficiently to the thiourea group among the halides by shifting the thiourea proton signals downfield followed by their disappearance after the addition of more than one equivalent of F?. The other anions also showed interactions with compound 6 L , however, their binding strength follows the order F?>CO32?>H2PO4?≈CH3COO?>HSO4?. The NMR spectral changes clearly revealed the anion‐binding region of the arms in case of all these anions. The anion binding to compound 6 L indeed stabilizes a flattened‐cone conformation as deduced based on the calix‐aromatic proton signals and was further confirmed by VT 1H NMR experiments. The stabilization of the flattened‐cone conformation was further augmented by the interaction of the butyl moiety of the nBu4N+ counterion. The structural features of the anion‐bound species were demonstrated by DFT computations and the resultant structures carried the features that were predicted based on the 1H NMR spectroscopic measurements. In addition, SEM images showed a marigold flower‐type morphology for compound 6 L and this has been transformed into a chain‐like structure of connected spherical particles in the presence of F?. The anion‐induced microstructural features are reflective of the binding strength, size, and shape of the anions. The binding strengths of the anions by compound 6 L were further compared with that of compound 4 L , a calix[4]arene analogue of compound 6 L , in order to address the role of the number of arms built on the calixarene platform based on absorption spectroscopy, 1H NMR spectroscopy, and DFT computations and it was found that compound 6 L is a better receptor for F?, which extends its interactions from all the three arms.  相似文献

A selection of mono‐ and pseudo ortho di‐substituted octafluoro[2.2]paracyclophane derivatives were analyzed using 19F‐1H HOESY, 1H COSY and 19F COSY techniques. This resulted in the unambiguous assignment of the 19F and 1H NMR resonances, and also revealed interesting solvent effects and noteworthy coupling patterns for various JHH, JHF, and JFF interactions, including observable through bond 7JFF and 8JFF couplings. For the four mono‐substituted derivatives, the assignments were achieved through the combination of 19F‐1H HOESY, 1H COSY and 19F COSY techniques. The C2 symmetry of the six pseudo ortho di‐substituted derivatives that were examined produced simplified spectra, and careful inspection of the characteristic 1H coupling patterns led to the assignment of 1H signals. Therefore only 19F‐1H HOESY experiments were required to complete the assignments for those molecules. Refinements and alternative strategies for previous protocols are presented for the molecules that were less responsive to nuclear Overhauser effect (nOe) experiments. We use density functional theory, newly parameterized molecular dynamics simulations, and last generation 15N dynamic nuclear polarization surface enhanced solid‐state NMR spectroscopy (DNP SENS) to understand graft–host interactions and effects imposed by the metal–organic framework (MOF) host on peptide conformations in a peptide‐functionalized MOF. Focusing on two grafts typified by MIL‐68‐proline ( ‐Pro ) and MIL‐68‐glycine‐proline ( ‐Gly‐Pro ), we identified the most likely peptide conformations adopted in the functionalized hybrid frameworks. We found that hydrogen bond interactions between the graft and the surface hydroxyl groups of the MOF are essential in determining the peptides conformation(s). DNP SENS methodology shows unprecedented signal enhancements when applied to these peptide‐functionalized MOFs. The calculated chemical shifts of selected MIL‐68‐NH‐ Pro and MIL‐68‐NH‐ Gly‐Pro conformations are in a good agreement with the experimentally obtained 15N NMR signals. The study shows that the conformations of peptides when grafted in a MOF host are unlikely to be freely distributed, and conformational selection is directed by strong host–guest interactions.  相似文献

Host–guest interactions of a molecular tweezer complex 1 with various planar organic molecules including polyaromatic hydrocarbons (PAHs) were investigated by 1D and 2D 1H NMR spectroscopy, UV/Vis absorption and emission titration studies. 2D and DOSY NMR spectroscopies support the sandwiched binding mode based on 1:1 host–guest interactions. The binding constants (KS) of complex 1 for various PAHs were determined by NMR titration studies and the values were found to span up to an order of 104 M ?1 for coronene to no observable interaction for benzene, indicating that the π‐surface area is important for such host–guest interactions. The substituent effect on the host–guest interaction based on the guest series of 9‐substituted anthracenes was also studied. In general, a stronger interaction was observed for the anthracene guest with electron‐donating groups, although steric and π‐conjugation factors cannot be completely excluded. The photophysical responses of complex 1 upon addition of various PAHs were measured by UV/Vis and emission titration studies. The UV/Vis absorption spectra were found to show a drop in absorbance of the metal‐to‐ligand charge‐transfer (MLCT) and ligand‐to‐ligand charge‐transfer (LLCT) admixture band upon addition of various guest molecules to 1 , whereas the emission behavior was found to change differently depending on the guest molecules, showing emission enhancement and/or quenching. It was found that emission quenching occurred either via energy transfer or electron transfer pathway or both, while emission enhancement was caused by the increase in rigidity of complex 1 as a result of host–guest interaction.  相似文献

Interactions on the molecular level control structure as well as function. Especially interfaces between innocent alkyl groups are hardly studied although they are of great importance in larger systems. Herein, London dispersion in conjunction with solvent interactions between linear alkyl chains was examined with an azobenzene‐based experimental setup. Alkyl chains in all meta positions of the azobenzene core were systematically elongated, and the change in rate for the thermally induced Z→E isomerization in n‐decane was determined. The stability of the Z‐isomer increased with longer chains and reached a maximum for n‐butyl groups. Further elongation led to faster isomerization. The origin of the intramolecular interactions was elaborated by various techniques, including 1H NOESY NMR spectroscopy. The results indicate that there are additional long‐range interactions between n‐alkyl chains with the opposite phenyl core in the Z‐state. These interactions are most likely dominated by attractive London dispersion. This work provides rare insight into the stabilizing contributions of highly flexible groups in an intra‐ as well as an intermolecular setting.  相似文献

Protein‐carbohydrate interactions are at the heart of a variety of essential molecular recognition events. Hevein, a model lectin related to the superantigen family, recognizes the trisaccharide core of N‐glycoproteins ( 1 ). A combined approach of NMR spectroscopy and molecular modeling has permitted us to demonstrate that an Asn‐linked Man(GlcNAc)2 ( 2 ) is bound with even higher affinity than (GlcNAc)3. The molecular recognition process entails conformational selection of only one of the possibilities existing for chitooligosaccharides. The deduced 3D structure of the hevein/ 2 complex permits the extension of polypeptide chains from the Asn moiety of 2 , as well as glycosylation at Man O‐3 and Man O‐6 of the terminal sugar. Given the ubiquity of the Man(GlcNAc)2 core in all mammalian N‐glycoproteins, the basic recognition mode presented herein might be extended to a variety of systems with biomedical importance.  相似文献

Two calixarene‐based bis‐alkynyl‐bridged AuI isonitrile complexes with two different crown ether pendants, [{calix[4]arene‐(OCH2CONH‐C6H4C≡C)2}{Au(CNR)}2] (R=benzo[15]crown‐5 ( 1 ); R=benzo[18]crown‐6 ( 2 )), together with their related crown‐free analogue 3 (R=C6H3(OMe)2‐3,4) and a mononuclear gold(I) complex 4 with benzo[15]crown‐5 pendant, have been designed and synthesized, and their photophysical properties have been studied. The X‐ray structure of the ligand, calix[4]arene‐(OCH2CONH‐C6H4C?CH)2 has been determined. The cation‐binding properties of these complexes with various metal ions have been studied using UV/Vis, emission, 1H NMR, and ESI‐MS techniques, and DFT calculations. A new low‐energy emission band associated with Au???Au interaction could be switched on upon formation of the metal ion‐bound adduct in a sandwich fashion.  相似文献

Some new N‐4‐Fluorobenzoyl phosphoric triamides with formula 4‐F‐C6H4C(O)N(H)P(O)X2, X = NH‐C(CH3)3 ( 1 ), NH‐CH2‐CH=CH2 ( 2 ), NH‐CH2C6H5 ( 3 ), N(CH3)(C6H5) ( 4 ), NH‐CH(CH3)(C6H5) ( 5 ) were synthesized and characterized by 1H, 13C, 31P NMR, IR and Mass spectroscopy and elemental analysis. The structures of compounds 1 , 3 and 4 were investigated by X‐ray crystallography. The P=O and C=O bonds in these compounds are anti. Compounds 1 and 3 form one dimensional polymeric chain produced by intra‐ and intermolecular ‐P=O···H‐N‐ hydrogen bonds. Compound 4 forms only a centrosymmetric dimer in the crystalline lattice via two equal ‐P=O···H‐N‐ hydrogen bonds. 1H and 13C NMR spectra show two series of signals for the two amine groups in compound 1 . This is also observed for the two α‐methylbenzylamine groups in 5 due to the presence of chiral carbon atom in molecule. 13C NMR spectrum of compound 4 shows that 2J(P,Caliphatic) coupling constant for CH2 group is greater than for CH3 in agreement with our previous study. Mass spectra of compounds 1 ‐ 3 (containing 4‐F‐C6H4C(O)N(H)P(O) moiety) indicate the fragments of amidophosphoric acid and 4‐F‐C6H4CN+ that formed in a pseudo McLafferty rearrangement pathway. Also, the fragments of aliphatic amines have high intensity in mass spectra.  相似文献

Low‐molecular‐weight organic hydrogelators (LMHGs) that can rigidify water into soft materials are desirable in various applications. Herein, we report the excellent hydrogelating properties of a simple synthetic auxin–amino‐acid conjugate, naphthalene‐1‐acetamide of L ‐phenylalanine ( 1‐NapF , Mw=333.38 Da), which gelated water even at 0.025 wt %, thereby making it the most‐efficient LMHG known. Optically transparent gels that exhibited negligible scattering in the range 350–900 nm were obtained. A large shift from the theoretical pKa value of the gelator was observed. The dependence of the minimum gelator concentration (MGC) and the gel‐melting temperatures on the pH value indicated the importance of H‐bonding between the carboxylate groups on adjacent phenylalanine molecules in the gelator assembly. FTIR spectroscopy of the xerogels showed a β‐sheet‐like assembly of the gelator. Variable‐temperature 1H NMR spectroscopy demonstrated that π stacking of the aromatic residues was also partly involved in the gelator assembly. TEM of the xerogel showed the presence of a dense network of thin, high‐aspect‐ratio fibrillar assemblies with diameters of about 5 nm and lengths that exceeded a few microns. Rheology studies showed the formation of stable gels. The entrapment of water‐soluble dyes afforded extremely fluorescent gels that involved the formation of J‐aggregates by the dye within gel. A strong induced‐CD band established that the RhoB molecules were interacting closely with the chiral gelator aggregates. H‐bonding and electrostatic interactions, rather than intercalation, seemed to be involved in RhoB binding. The addition of chaotropic reagents, as well as increasing the pH value, disassembled the gel and promoted the release of the entrapped dye with zero‐order kinetics.  相似文献

2′‐O‐[(4‐Trifluoromethyl‐triazol‐1‐yl)methyl] reporter groups have been incorporated into guanosine‐rich RNA models (including a known bistable Qd/Hp RNA and two G‐rich regions of mRNA of human prion protein, PrP) and applied for the 19F NMR spectroscopic characterization of plausible G‐quadruplex/hairpin (Qd/Hp) transitions in these RNA structures. For the synthesis of the CF3‐labeled RNAs, phosphoramidite building blocks of 2′‐O‐[(4‐CF3‐triazol‐1‐yl)methyl] nucleosides (cytidine, adenosine, and guanosine) were prepared and used as an integral part of the standard solid‐phase RNA synthesis. The obtained 19F NMR spectra supported the usual characterization data (obtained by UV‐ and CD‐melting profiles and by 1H NMR spectra of the imino regions) and additionally gave more detailed information on the Qd/Hp transitions. The molar fractions of the secondary structural species (Qd, Hp) upon thermal denaturation and under varying ionic conditions could be determined from the intensities and shifts of the 19F NMR signals. For a well‐behaved Qd/Hp transition, thermodynamic parameters could be extracted.  相似文献

Coenzyme B12 can assist radical enzymes that accomplish the vicinal interchange of a hydrogen atom with a functional group. It has been proposed that the Co? C bond homolysis of coenzyme B12 to cob(II)alamin and the 5′‐deoxyadenosyl radical is aided by hydrogen bonding of the corrin C19? H to the 3′‐O of the ribose moiety of the incipient 5′‐deoxyadenosyl radical, which is stabilized by 30 kJ mol?1 (B. Durbeej et al., Chem. Eur. J. 2009 , 15, 8578–8585). The diastereoisomers (R)‐ and (S)‐2,3‐dihydroxypropylcobalamin were used as models for coenzyme B12. A downfield shift of the NMR signal for the C19? H proton was observed for the (R)‐isomer (δ=4.45 versus 4.01 ppm for the (S)‐isomer) and can be ascribed to an intramolecular hydrogen bond between the C19? H and the oxygen of CHOH. Crystal structures of (R)‐ and (S)‐2,3‐dihydroxypropylcobalamin showed C19? H???O distances of 3.214(7) Å (R‐isomer) and 3.281(11) Å (S‐isomer), which suggest weak hydrogen‐bond interactions (?ΔG<6 kJ mol?1) between the CHOH of the dihydroxypropyl ligand and the C19? H. Exchange of the C19? H, which is dependent on the cobalt redox state, was investigated with cob(I)alamin, cob(II)alamin, and cob(III)alamin by using NMR spectroscopy to monitor the uptake of deuterium from deuterated water in the pH range 3–11. No exchange was found for any of the cobalt oxidation states. 3′,5′‐Dideoxyadenosylcobalamin, but not the 2′,5′‐isomer, was found to act as a coenzyme for glutamate mutase, with a 15‐fold lower kcat/KM than 5′‐deoxyadenosylcobalamin. This indicates that stabilization of the 5′‐deoxyadenosyl radical by a hydrogen bond that involves the C19? H and the 3′‐OH group of the cofactor is, at most, 7 kJ mol?1 (?ΔG). Examination of the crystal structure of glutamate mutase revealed additional stabilizing factors: hydrogen bonds between both the 2′‐OH and 3′‐OH groups and glutamate 330. The actual strength of a hydrogen bond between the C19? H and the 3′‐O of the ribose moiety of the 5′‐deoxyadenosyl group is concluded not to exceed 6 kJ mol?1 (?ΔG).  相似文献
