A common feature of several classes of intrinsically reactive proteins with diverse biological functions is that they undergo self‐catalyzed reactions initiated by an N→O or N→S acyl shift of a peptide bond adjacent to a serine, threonine, or cysteine residue. In this study, we examine the N→O acyl shift initiated peptide‐bond hydrolysis at the serine residue on a model compound, glycylserine (GlySer), by means of DFT and ab initio methods. In the most favorable rate‐determining transition state, the serine ?COO? group acts as a general base to accept a proton from the attacking ?OH function, which results in oxyoxazolidine ring closure. The calculated activation energy (29.4 kcal mol?1) is in excellent agreement with the experimental value, 29.4 kcal mol?1, determined by 1H NMR measurements. A reaction mechanism for the entire process of GlySer dipeptide hydrolysis is also proposed. In the case of proteins, we found that when no other groups that may act as a general base are available, the N→O acyl shift mechanism might instead involve a water‐assisted proton transfer from the attacking serine ?OH group to the amide oxygen. However, the calculated energy barrier for this process is relatively high (33.6 kcal mol?1), thus indicating that in absence of catalytic factors the peptide bond adjacent to serine is no longer a weak point in the protein backbone. An analogous rearrangement involving the amide N‐protonated form, rather than the principle zwitterion form of GlySer, was also considered as a model for the previously proposed mechanism of sea‐urchin sperm protein, enterokinase, and agrin (SEA) domain autoproteolysis. The calculated activation energy (14.3 kcal mol?1) is significantly lower than the experimental value reported for SEA (≈21 kcal mol?1), but is still in better agreement as compared to earlier theoretical attempts.  相似文献

We employed QM/MM molecular dynamics (MD) simulations to characterize the rate-limiting step of the glycosylation reaction of pancreatic α-amylase with combined DFT/molecular dynamics methods (PBE/def2-SVP : AMBER). Upon careful choice of four starting active site conformations based on thorough reactivity criteria, Gibbs energy profiles were calculated with umbrella sampling simulations within a statistical convergence of 1–2 kcal ⋅ mol−1. Nevertheless, Gibbs activation barriers and reaction energies still varied from 11.0 to 16.8 kcal ⋅ mol−1 and −6.3 to +3.8 kcal ⋅ mol−1 depending on the starting conformations, showing that despite significant state-of-the-art QM/MM MD sampling (0.5 ns/profile) the result still depends on the starting structure. The results supported the one step dissociative mechanism of Asp197 glycosylation preceded by an acid-base reaction by the Glu233, which are qualitatively similar to those from multi-PES QM/MM studies, and thus support the use of the latter to determine enzyme reaction mechanisms.  相似文献

In this work, a density function theory (DFT) study is presented for the HNS/HSN isomerization assisted by 1–4 water molecules on the singlet state potential energy surface (PES). Two modes are considered to model the catalytic effect of these water molecules: (i) water molecule(s) participate directly in forming a proton transfer loop with HNS/HSN species, and (ii) water molecules are out of loop (referred to as out‐of‐loop waters) to assist the proton transfer. In the first mode, for the monohydration mechanism, the heat of reaction is 21.55 kcal · mol?1 at the B3LYP/6‐311++G** level. The corresponding forward/backward barrier lowerings are obtained as 24.41/24.32 kcal · mol?1 compared with the no‐water‐assisting isomerization barrier T (65.52/43.87 kcal · mol?1). But when adding one water molecule on the HNS, there is another special proton‐transfer isomerization pathway with a transition state 10T′ in which the water is out of the proton transfer loop. The corresponding forward/backward barriers are 65.89/65.89 kcal · mol?1. Clearly, this process is more difficult to follow than the R–T–P process. For the two‐water‐assisting mechanism, the heat of reaction is 19.61 kcal · mol?1, and the forward/backward barriers are 32.27/12.66 kcal · mol?1, decreased by 33.25/31.21 kcal · mol?1 compared with T. For trihydration and tetrahydration, the forward/backward barriers decrease as 32.00/12.60 (30T) and 37.38/17.26 (40T) kcal · mol?1, and the heat of reaction decreases by 19.39 and 19.23 kcal · mol?1, compared with T, respectively. But, when four water molecules are involved in the reactant loop, the corresponding energy aspects increase compared with those of the trihydration. The forward/backward barriers are increased by 5.38 and 4.66 kcal · mol?1 than the trihydration situation. In the second mode, the outer‐sphere water effect from the other water molecules directly H‐bonded to the loop is considered. When one to three water molecules attach to the looped water in one‐water in‐loop‐assisting proton transfer isomerization, their effects on the three energies are small, and the deviations are not more than 3 kcal · mol?1 compared with the original monohydration‐assisting case. When adding one or two water molecules on the dihydration‐assisting mechanism, and increasing one water molecule on the trihydration, the corresponding energies also are not obviously changed. The results indicate that the forward/backward barriers for the three in‐loop water‐assisting case are the lowest, and the surrounding water molecules (out‐of‐loop) yield only a small effect. © 2006 Wiley Periodicals, Inc. Quantum mechanics/molecular mechanics calculations in tyrosine ammonia lyase (TAL) ruled out the hypothetical Friedel–Crafts (FC) route for ammonia elimination from L ‐tyrosine due to the high energy of FC intermediates. The calculated pathway from the zwitterionic L ‐tyrosine‐binding state (0.0 kcal mol?1) to the product‐binding state ((E)‐coumarate+H2N? MIO; ?24.0 kcal mol?1; MIO=3,5‐dihydro‐5‐methylidene‐4H‐imidazol‐4‐one) involves an intermediate (IS, ?19.9 kcal mol?1), which has a covalent bond between the N atom of the substrate and MIO, as well as two transition states (TS1 and TS2). TS1 (14.4 kcal mol?1) corresponds to a proton transfer from the substrate to the N1 atom of MIO by Tyr300? OH. Thus, a tandem nucleophilic activation of the substrate and electrophilic activation of MIO happens. TS2 (5.2 kcal mol?1) indicates a concerted C? N bond breaking of the N‐MIO intermediate and deprotonation of the pro‐S β position by Tyr60. Calculations elucidate the role of enzymic bases (Tyr60 and Tyr300) and other catalytically relevant residues (Asn203, Arg303, and Asn333, Asn435), which are fully conserved in the amino acid sequences and in 3D structures of all known MIO‐containing ammonia lyases and 2,3‐aminomutases.  相似文献

The C?H activation in the tandem, “merry‐go‐round”, [(dppp)Rh]‐catalyzed (dppp=1,3‐bis(diphenylphosphino)propane), four‐fold addition of norborene to PhB(OH)2 has been postulated to occur by a C(alkyl)?H oxidative addition to square‐pyramidal RhIII?H species, which in turn undergoes a C(aryl)?H reductive elimination. Our DFT calculations confirm the RhI/RhIII mechanism. At the IEFPCM(toluene, 373.15 K)/PBE0/DGDZVP level of theory, the oxidative addition barrier was calculated to be 12.9 kcal mol?1, and that of reductive elimination was 5.0 kcal mol?1. The observed selectivity of the reaction correlates well with the relative energy barriers of the cycle steps. The higher barrier (20.9 kcal mol?1) for norbornyl–Rh protonation ensures that the reaction is steered towards the 1,4‐shift (total barrier of 16.3 kcal mol?1), acting as an equilibration shuttle. The carborhodation (13.2 kcal mol?1) proceeds through a lower barrier than the protonation (16.7 kcal mol?1) of the rearranged aryl–Rh species in the absence of o‐ or m‐substituents, ensuring multiple carborhodations take place. However, for 2,5‐dimethylphenyl, which was used as a model substrate, the barrier for carborhodation is increased to 19.4 kcal mol?1, explaining the observed termination of the reaction at 1,2,3,4‐tetra(exo‐norborn‐2‐yl)benzene. Finally, calculations with (Z)‐2‐butene gave a carborhodation barrier of 20.2 kcal mol?1, suggesting that carborhodation of non‐strained, open‐chain substrates would be disfavored relative to protonation.  相似文献

Chemoselectivities of five experimentally realised CpRuCl(PPh3)2/MeI‐catalysed couplings of 7‐azabenzo‐norbornadienes with selected alkynes were successfully resolved from multiple reaction pathway models. Density functional theory calculations showed the following mechanistic succession to be energetically plausible: (1) CpRuI catalyst activation; (2) formation of crucial metallacyclopentene intermediate; (3) cyclobutene product ( P2 ) elimination (ΔGRel(RDS)≈11.9–17.6 kcal mol?1). Alternative formation of dihydrobenzoindole products ( P1 ) by isomerisation to azametalla‐cyclohexene followed by subsequent CpRuI release was much less favourable (ΔGRel(RDS)≈26.5–29.8 kcal mol?1). Emergent stereoselectivities were in close agreement with experimental results for reactions a , b , e . Consequent investigations employing dispersion corrections similarly support the empirical findings of P1 dominating in reactions c and d through P2 → P1 product transformations as being probable (ΔG≈25.3–30.1 kcal mol?1).  相似文献

The mechanisms for hydrogen cyanide exchange on [Zn(HCN)6]2+ were studied using density functional theory (B3LYP/6‐311+G**), and showed that the limiting dissociative (D) pathway is more favorable than the associative interchange (Ia) mechanism. The activation barrier for the dissociative mechanism (7 kcal · mol–1) is clearly lower than for the interchange mechanism (15.9 kcal · mol–1).  相似文献

Molecular mechanics (MM4) calculations on the heats of formation of aldehydes and ketones were carried out for a total of 59 compounds (10 aldehydes and 49 ketones). Optimization of the heat of formation parameters was obtained by a least squares fit to the experimentally known heats of formation. With the optimized MM4 heat of formation parameters, the MM4 calculated heats of formation showed significant improvement over those of MM3. The standard and weighted root mean square deviations for the MM4 values were 0.35 and 0.31 kcal mol?1, respectively, whereas for the MM3 values they were 0.42 and 0.39 kcal mol?1, respectively. © 2001 John Wiley & Sons, Inc. The hydrogen cyanide exchange mechanism of [Al(HCN)6]3+ has been investigated by DFT calculations (B3LYP/6‐311+G**). The calculations provide theoretical evidence that the hydrogen cyanide exchange proceeds via a limiting dissociative (D) mechanism involving a stable five‐coordinate intermediate [Al(HCN)5 · (HCN)2]3+. The activation energy for the D‐mechanism is 23.4 kcal · mol–1, which is 2.8 kcal · mol–1 lower than for the seven‐coordinate transition state [Al(HCN)7]3+? for the alternative associative (A) pathway. The difference in stability between the two intermediates [Al(HCN)5 · (HCN)2]3+ (12.1 kcal · mol–1) and [Al(HCN)7]3+ (25.7 kcal · mol–1) in comparison to [Al(HCN)6 · (HCN)]3+ is much more pronounced and further supports a limiting dissociative mechanism.  相似文献

Although supramolecular chemistry is traditionally an experimental discipline, computations have emerged as important tools for the understanding of supramolecules. We have explored how well commonly used density functional theory quantum mechanics and polarizable continuum solvation models can calculate binding affinities of host‐guest systems. We report the calculation of binding affinities for eight host–guest complexes and compare our results to experimentally measured binding free energies that span the range from ?2.3 to ?6.1 kcal mol?1. These systems consist of four hosts (biotin[6]uril, triphenoxymethane, cryptand, and bis‐thiourea) with different halide ions (F?, Cl?, Br?) in various media including organic and aqueous. The mean average deviation (MAD) of calculated from measured ΔGa is 2.5 kcal mol?1 when using B3LYP‐D3 with either CPCM or PCM. This MAD value lowers even more by eliminating two outliers: 1.1 kcal mol?1 for CPCM and 1.2 kcal mol?1 for PCM. The best DFT and implicit solvation model combination that we have studied is B3LYP?D3 with either CPCM or PCM.  相似文献

The retaining glycosyltransferase GalNAc‐T2 is a member of a large family of human polypeptide GalNAc‐transferases that is responsible for the post‐translational modification of many cell‐surface proteins. By the use of combined structural and computational approaches, we provide the first set of structural snapshots of the enzyme during the catalytic cycle and combine these with quantum‐mechanics/molecular‐mechanics (QM/MM) metadynamics to unravel the catalytic mechanism of this retaining enzyme at the atomic‐electronic level of detail. Our study provides a detailed structural rationale for an ordered bi–bi kinetic mechanism and reveals critical aspects of substrate recognition, which dictate the specificity for acceptor Thr versus Ser residues and enforce a front‐face SNi‐type reaction in which the substrate N‐acetyl sugar substituent coordinates efficient glycosyl transfer.  相似文献

The potential energy surfaces of the naphthalene dimer and benzene–naphthalene complexes are investigated using the recently developed DFT/CCSD(T) correction scheme [J. Chem. Phys. 2008 , 128, 114 102]. One and three minima are located on the PES of the benzene–naphthalene and the naphthalene dimer complexes, respectively, all of which are of the parallel‐displaced type. The stabilities of benzene–naphthalene and the naphthalene dimer are ?4.2 and ?6.2 kcal mol?1, respectively. Unlike the benzene dimer, where the T‐shaped complex is the global minimum, the lowest‐energy T‐shaped structure is about 0.2 and 1.6 kcal mol?1 above the global minimum on the benzene–naphthalene and the naphthalene dimer potential energy surfaces, respectively.  相似文献

Energy‐resolved collision‐induced dissociation experiments using tandem mass spectrometry are reported for an phenylpalladium N‐heterocyclic carbene (NHC) complex. Reductive elimination of an NHC ligand as a phenylimidazolium ion involves a barrier of 30.9(14) kcal mol?1, whereas competitive ligand dissociation requires 47.1(17) kcal mol?1. The resulting three‐coordinate palladium complex readily undergoes reductive C? C coupling to give the phenylimidazolium π complex, for which the binding energy was determined to be 38.9(10) kcal mol?1. Density functional calculations at the M06‐L//BP86/TZP level of theory are in very good agreement with experiment. In combination with RRKM modeling, these results suggest that the rate‐determining step for the direct reductive elimination process switches from the C? C coupling step to the fragmentation of the resulting σ complex at low activation energy.  相似文献

To develop a new solvent‐impregnated resin (SIR) system for the removal of phenols and thiophenols from water, complex formation by hydrogen bonding of phosphine oxides and phosphates is studied using isothermal titration calorimetry (ITC) and quantum chemical modeling. Six different computational methods are used: B3LYP, M06‐2X, MP2, spin component‐scaled (SCS) MP2 [all four with 6‐311+G(d,p) basis set], a complete basis set extrapolation at the MP2 level (MP2/CBS), and the composite CBS‐Q model. This reveals a range of binding enthalpies (ΔH) for phenol–phosphine oxide and phenol–phosphate complexes and their thio analogues. Both structural (bond lengths/angles) and electronic elements (charges, bond orders) are studied. Furthermore, solvent effects are investigated theoretically by the PCM solvent model and experimentally via ITC. From our calculations, a trialkylphosphine oxide is found to be the most promising extractant for phenol in SIRs, yielding ΔH=?14.5 and ?9.8 kcal mol?1 with phenol and thiophenol, respectively (MP2/CBS), without dimer formation that would hamper the phenol complexation. In ITC measurements, the ΔH of this complex was most negative in the noncoordinating solvent cyclohexane, and slightly less so in π–π interacting solvents such as benzene. The strongest binding is found for the dimethyl phosphate–phenol complex [?15.1 kcal mol?1 (MP2/CBS)], due to the formation of two H‐bonds (P?O???H‐O‐ and P‐O‐H???O‐H); however, dimer formation of these phosphates competes with complexation of phenol, and would thus hamper their use in industrial extractions. CBS‐Q calculations display erroneous trends for sulfur compounds, and are found to be unsuitable. Computationally relatively cheap SCS‐MP2 and M06‐2X calculations did accurately agree with the much more elaborate MP2/CBS method, with an average deviation of less than 1 kcal mol?1.  相似文献

The E and Z geometric isomers of a stable silene (tBu2MeSi)(tBuMe2Si)Si=CH(1‐Ad) ( 1 ) were synthesized and characterized spectroscopically. The thermal Z to E isomerization of 1 was studied both experimentally and computationally using DFT methods. The measured activation parameters for the 1Z ? 1E isomerization are: Ea=24.4 kcal mol?1, ΔH=23.7 kcal mol?1, ΔS=?13.2 e.u. Based on comparison of the experimental and DFT calculated (at BP86‐D3BJ/def2‐TZVP(‐f)//BP86‐D3BJ/def2‐TZVP(‐f)) activation parameters, the Z?E isomerization of 1 proceeds through an unusual (unprecedented for alkenes) migration–rotation–migration mechanism (via a silylene intermediate), rather than through the classic rotation mechanism common for alkenes.  相似文献

The reduction mechanism of [PtIV(dach)Cl4] (dach=diaminocyclohexyl) in the presence of dGMP was studied. The first step is substitution of a chloro ligand by dGMP, followed by nucleophilic attack of a phosphate or sugar oxygen atom to the C8‐position of guanine. Subsequent reduction forms the [PtII(dach)Cl2] complex. The whole process is completed by a hydrolysis. Two different pathways for the substitution reaction were examined: a direct associative and a Basolo–Pearson autocatalytic mechanism. All the explored structures were optimized at the B3LYP‐D3/6‐31G(d) level and by using the COSMO solvation model with Klamt's radii. Single‐point energetics was determined at the B3LYP‐GD3BJ/6‐311++G(2df,2pd)/PCM/scaled‐UAKS level. Activation barriers were used for an estimation of the rate constants and these were compared with experimental values. It was found that the rate‐determining step is the nucleophilic attack with a slightly faster performance in the 3′‐dGMP branch than in the case of 5′‐dGMP with activation barriers of 21.1 and 20.4 kcal mol?1 (experimental: 23.8 and 23.2 kcal mol?1). The reduction reaction is connected with an electron flow from guanine. The product of the reduction reaction is a chelate structure, which dissociates within the last reaction step, that is, a hydrolysis reaction. The whole redox process (substitution, reduction, and hydrolysis) is exergonic by 34 and 28 kcal mol?1 for 5′‐dGMP and 3′‐dGMP, respectively.  相似文献

In order to elucidate the catalytic mechanism of the Mn–Mn containing serine/threonine protein phosphatase 5 (PP5), we present a density functional theory study with a cluster model approach. According to our results, the reaction occurs through an in‐line concerted transition state with an energy of 15.8 kcal mol?1, and no intermediates are formed. The important role played by His304 and Asp274 as stabilizers of the leaving group has been shown, whereas the role played by the metal ions seems to be mostly electrostatic. The indispensable requirement of having a neutral active center has been demonstrated by testing different protonation states of the cluster model. We have shown also the importance of describing properly the electronic configuration of the Mn–Mn binuclear centers.  相似文献

In this study, we theoretically investigated the mechanism underlying the high‐valent mono‐oxo‐rhenium(V) hydride Re(O)HCl2(PPh3)2 ( 1 ) catalyzed hydrosilylation of C?N functionalities. Our results suggest that an ionic SN2‐Si outer‐sphere pathway involving the heterolytic cleavage of the Si?H bond competes with the hydride pathway involving the C?N bond inserted into the Re?H bond for the rhenium hydride ( 1 ) catalyzed hydrosilylation of the less steric C?N functionalities (phenylmethanimine, PhCH=NH, and N‐phenylbenzylideneimine, PhCH=NPh). The rate‐determining free‐energy barriers for the ionic outer‐sphere pathway are calculated to be ~28.1 and 27.6 kcal mol?1, respectively. These values are slightly more favorable than those obtained for the hydride pathway (by ~1–3 kcal mol?1), whereas for the large steric C?N functionality of N,1,1‐tri(phenyl)methanimine (PhCPh=NPh), the ionic outer‐sphere pathway (33.1 kcal mol?1) is more favorable than the hydride pathway by as much as 11.5 kcal mol?1. Along the ionic outer‐sphere pathway, neither the multiply bonded oxo ligand nor the inherent hydride moiety participate in the activation of the Si?H bond.  相似文献

We report systematic quantum mechanics‐only (QM‐only) and QM/molecular mechanics (MM) calculations on an enzyme‐catalyzed reaction to assess the convergence behavior of QM‐only and QM/MM energies with respect to the size of the chosen QM region. The QM and MM parts are described by density functional theory (typically B3LYP/def2‐SVP) and the CHARMM force field, respectively. Extending our previous work on acetylene hydratase with QM regions up to 157 atoms (Liao and Thiel, J. Chem. Theory Comput. 2012, 8, 3793), we performed QM/MM geometry optimizations with a QM region M4 composed of 408 atoms, as well as further QM/MM single‐point calculations with even larger QM regions up to 657 atoms. A charge deletion analysis was conducted for the previously used QM/MM model ( M3a , with a QM region of 157 atoms) to identify all MM residues with strong electrostatic contributions to the reaction energetics (typically more than 2 kcal/mol), which were then included in M4 . QM/MM calculations with this large QM region M4 lead to the same overall mechanism as the previous QM/MM calculations with M3a , but there are some variations in the relative energies of the stationary points, with a mean absolute deviation (MAD) of 2.7 kcal/mol. The energies of the two relevant transition states are close to each other at all levels applied (typically within 2 kcal/mol), with the first (second) one being rate‐limiting in the QM/MM calculations with M3a ( M4 ). QM‐only gas‐phase calculations give a very similar energy profile for QM region M4 (MAD of 1.7 kcal/mol), contrary to the situation for M3a where we had previously found significant discrepancies between the QM‐only and QM/MM results (MAD of 7.9 kcal/mol). Extension of the QM region beyond M4 up to M7 (657 atoms) leads to only rather small variations in the relative energies from single‐point QM‐only and QM/MM calculations (MAD typically about 1–2 kcal/mol). In the case of acetylene hydratase, a model with 408 QM atoms thus seems sufficient to achieve convergence in the computed relative energies to within 1–2 kcal/mol.Copyright © 2013 Wiley Periodicals, Inc.  相似文献
