There are many pathogen microbial species with very different antimicrobial drugs susceptibility. In this work, we selected pairs of antifungal drugs with similar/dissimilar species predicted-activity profile and represented it as a large network, which may be used to identify drugs with similar mechanism of action. Computational chemistry prediction of the biological activity based on quantitative structure-activity relationships (QSAR) susbtantially increases the potentialities of this kind of networks, avoiding time and resource-consuming experiments. Unfortunately, most QSAR models are unspecific or predict activity against only one species. To solve this problem we developed a multispecies QSAR classification model, in which the outputs were the inputs of the aforementioned network. Overall model classification accuracy was 87.0% (161/185 compounds) in training, 83.4% (50/61) in validation, and 83.7% for 288 additional antifungal compounds used to extend model validation for network construction. The network predicted has 59 nodes (compounds), 648 edges (pairs of compounds with similar activity), low coverage density d = 37.8%, and distribution more close to normal than to exponential. These results are more characteristic of a not-overestimated random network, clustering different drug mechanisms of actions, than of a less useful power law network with few mechanisms (network hubs).  相似文献

用比较分子场分析(CoMFA)方法对112种含氟农药分子的生物活性及毒性同时进行了定量构效关系研究。用78个化合物作为训练集,以距离比较方法(DISCO)确认的药效团为叠合规则构建CoMFA模型,发现影响活性的立体场与静电场的贡献分别为60.4%和39.6%,影响毒性的立体场与静电场的贡献分别为59.2%和40.8%。药效模型与毒效模型在交叉验证时的相关系数平方(R^2)分别为0.652和0.611,非交叉验证的R^2分别为0.982和0.977,方差比F(8,69)值分别为463.6及362.9,活性和毒性的标准偏差-极差比s/△γ值分别为3.6%和2.9%,表明模型具有较好的自预测能力。对测试组34个化合物进行了活性和毒性的预测,活性与毒性预测的标准偏差-极差比s/△γ值分别为10.4%和6.4%。最后,还建立了一个由97个化合物构建的扩大的模型,各种统计量得到了进一步提高。并预计了一个活性较高且毒性很低的新化合物。  相似文献

Screening large libraries of chemical compounds against a biological target, typically a receptor or an enzyme, is a crucial step in the process of drug discovery. Virtual screening (VS) can be seen as a ranking problem which prefers as many actives as possible at the top of the ranking. As a standard, current Quantitative Structure-Activity Relationship (QSAR) models apply regression methods to predict the level of activity for each molecule and then sort them to establish the ranking. In this paper, we propose a top-k ranking algorithm (StructRank) based on Support Vector Machines to solve the early recognition problem directly. Empirically, we show that our ranking approach outperforms not only regression methods but another ranking approach recently proposed for QSAR ranking, RankSVM, in terms of actives found.  相似文献

The aim of this study was to propose a QSAR modelling approach based on the combination of simple competitive learning (SCL) networks with radial basis function (RBF) neural networks for predicting the biological activity of chemical compounds. The proposed QSAR method consisted of two phases. In the first phase, an SCL network was applied to determine the centres of an RBF neural network. In the second phase, the RBF neural network was used to predict the biological activity of various phenols and Rho kinase (ROCK) inhibitors. The predictive ability of the proposed QSAR models was evaluated and compared with other QSAR models using external validation. The results of this study showed that the proposed QSAR modelling approach leads to better performances than other models in predicting the biological activity of chemical compounds. This indicated the efficiency of simple competitive learning networks in determining the centres of RBF neural networks.  相似文献

In quantitative structure-activity relationship (QSAR) modeling, when compounds in a training set exhibit a significant structural distinction between each other, in particular when chemicals of biological interest interacting on the receptor involve a different mechanism, it might be difficult to construct a single linear model for the whole population of compounds of interest with desired residuals. Developing a piecewise linear local model can be effective to circumvent the aforementioned problem. In this paper, piecewise modeling by the particle swarm optimization (PMPSO) approach is applied to QSAR study. The minimum spanning tree is used for clustering all compounds in the training set to form a tree, and the modified discrete PSO is applied to divide the tree to find satisfactory piecewise linear models. A new objective function is formulated for searching the appropriate piecewise linear models. The proposed PMPSO algorithm was used to predict the antagonism of angiotensin II. The results demonstrated that PMPSO is useful for improvement of the performance of regression models.  相似文献

The predictive accuracy of the model is of the most concern for computational chemists in quantitative structure-activity relationship (QSAR) investigations. It is hypothesized that the model based on analogical chemicals will exhibit better predictive performance than that derived from diverse compounds. This paper develops a novel scheme called "clustering first, and then modeling" to build local QSAR models for the subsets resulted from clustering of the training set according to structural similarity. For validation and prediction, the validation set and test set were first classified into the corresponding subsets just as those of the training set, and then the prediction was performed by the relevant local model for each subset. This approach was validated on two independent data sets by local modeling and prediction of the baseline toxicity for the fathead minnow. In this process, hierarchical clustering was employed for cluster analysis, k-nearest neighbor for classification, and partial least squares for the model generation. The statistical results indicated that the predictive performances of the local models based on the subsets were much superior to those of the global model based on the whole training set, which was consistent with the hypothesis. This approach proposed here is promising for extension to QSAR modeling for various physicochemical properties, biological activities, and toxicities.  相似文献

A new method, using a combination of 4D-molecular similarity measures and cluster analysis to construct optimum QSAR models, is applied to a data set of 150 chemically diverse compounds to build optimum blood-brain barrier (BBB) penetration models. The complete data set is divided into subsets based on 4D-molecular similarity measures using cluster analysis. The compounds in each cluster subset are further divided into a training set and a test set. Predictive QASAR models are constructed for each cluster subset using the corresponding training sets. These QSAR models best predict test set compounds which are assigned to the same cluster subset, based on the 4D-molecular similarity measures, from which the models are derived. The results suggest that the specific properties governing blood-brain barrier permeability may vary across chemically diverse compounds. Partitioning compounds into chemically similar classes is essential to constructing predictive blood-brain barrier penetration models embedding the corresponding key physiochemical properties of a given chemical class.  相似文献

Selecting most rigorous quantitative structure-activity relationship (QSAR) approaches is of great importance in the development of robust and predictive models of chemical toxicity. To address this issue in a systematic way, we have formed an international virtual collaboratory consisting of six independent groups with shared interests in computational chemical toxicology. We have compiled an aqueous toxicity data set containing 983 unique compounds tested in the same laboratory over a decade against Tetrahymena pyriformis. A modeling set including 644 compounds was selected randomly from the original set and distributed to all groups that used their own QSAR tools for model development. The remaining 339 compounds in the original set (external set I) as well as 110 additional compounds (external set II) published recently by the same laboratory (after this computational study was already in progress) were used as two independent validation sets to assess the external predictive power of individual models. In total, our virtual collaboratory has developed 15 different types of QSAR models of aquatic toxicity for the training set. The internal prediction accuracy for the modeling set ranged from 0.76 to 0.93 as measured by the leave-one-out cross-validation correlation coefficient ( Q abs2). The prediction accuracy for the external validation sets I and II ranged from 0.71 to 0.85 (linear regression coefficient R absI2) and from 0.38 to 0.83 (linear regression coefficient R absII2), respectively. The use of an applicability domain threshold implemented in most models generally improved the external prediction accuracy but at the same time led to a decrease in chemical space coverage. Finally, several consensus models were developed by averaging the predicted aquatic toxicity for every compound using all 15 models, with or without taking into account their respective applicability domains. We find that consensus models afford higher prediction accuracy for the external validation data sets with the highest space coverage as compared to individual constituent models. Our studies prove the power of a collaborative and consensual approach to QSAR model development. The best validated models of aquatic toxicity developed by our collaboratory (both individual and consensus) can be used as reliable computational predictors of aquatic toxicity and are available from any of the participating laboratories.  相似文献

Eigenvalue analysis (EVA) was conducted on a series of potent agonists of peroxisome proliferator-activated receptor gamma (PPARgamma). Predictive EVA quantitative structure-activity relationship (QSAR) models were established using the SYBYL package, which had conventional r2 and cross-validated coefficient (q2) values up to 0.920 and 0.587 for the AM1 method and 0.863 and 0.586 for the PM3 method, respectively. These models were validated by a test set containing 18 compounds. The capability to predict by these two models for PPARgamma agonists, with the best predictive r2pred value of 0.614 for AM1 and 0.822 for PM3 methods, set a successful example for applying a similar approach in building QSAR models for PPARalpha and -delta that could potentially offer a new opportunity in the design of novel PPAR modulators.  相似文献

The need for general reliable models for predicting toxicity has led to the use of artificial intelligence. We applied neural and fuzzy-neural networks with the QSAR approach. We underline how the networks have to be tuned on the data sets generally involved in modeling toxicity. A Gaussian process method (GPM) is described and applied to the production of some QSAR models. These models have the potential to solve a number of problems which arise in QSAR modeling in that no parameters have to be supplied and only one hyperparameter is used in finding the optimal solution. The application of the method to QSAR is illustrated using data sets of compounds active at the benzodiazepine and muscarinic receptors as well as the data set of the toxicity of substituted benzenes to the ciliate, Tetrahymena Pyriformis.  相似文献

We report the QSAR modeling of cytochrome P450 3A4 (CYP3A4) enzyme inhibition using four large data sets of in vitro data. These data sets consist of marketed drugs and drug-like compounds all tested in four assays measuring the inhibition of the metabolism of four different substrates by the CYP3A4 enzyme. The four probe substrates are benzyloxycoumarin, testosterone, benzyloxyresorufin, and midazolam. We first show that using state-of-the-art QSAR modeling approaches applied to only one of these four data sets does not lead to predictive models that would be useful for in silico filtering of chemical libraries. We then present the development and the testing of a multiple pharmacophore hypothesis (MPH) that is formulated as a conceptual extension of the traditional QSAR approach to modeling the promiscuous binding of a large variety of drugs to CYP3A4. In the simplest form, the MPH approach takes advantage of the multiple substrate data sets and identifies the binding of test compounds as either proximal or distal relative to that of a given substrate. Application of the approach to the in silico filtering of test compounds for potential inhibitors of CYP3A4 is also presented. In addition to an improvement in the QSAR modeling for the inhibition of CYP3A4, the results from this modeling approach provide structural insights into the drug-enzyme interactions. The existence of multiple inhibition data sets in the BioPrint database motivates the original development of the concept of a multiple pharmacophore hypothesis and provides a unique opportunity for formulating alternative strategies of QSAR modeling of the inhibition of the in vitro metabolism of CYP3A4.  相似文献
