Learning the underlying details of a gene network with feedback is critical in designing new synthetic circuits. Yet, quantitative characterization of these circuits remains limited. This is due to the fact that experiments can only measure partial information from which the details of the circuit must be inferred. One potentially useful avenue is to harness hidden information from single-cell stochastic gene expression time trajectories measured for long periods of time—recorded at frequent intervals—over multiple cells. This raises the feasibility vs. accuracy dilemma while deciding between different models of mining these stochastic trajectories. We demonstrate that inference based on the Maximum Caliber (MaxCal) principle is the method of choice by critically evaluating its computational efficiency and accuracy against two other typical modeling approaches: (i) a detailed model (DM) with explicit consideration of multiple molecules including protein-promoter interaction, and (ii) a coarse-grain model (CGM) using Hill type functions to model feedback. MaxCal provides a reasonably accurate model while being significantly more computationally efficient than DM and CGM. Furthermore, MaxCal requires minimal assumptions since it is a top-down approach and allows systematic model improvement by including constraints of higher order, in contrast to traditional bottom-up approaches that require more parameters or ad hoc assumptions. Thus, based on efficiency, accuracy, and ability to build minimal models, we propose MaxCal as a superior alternative to traditional approaches (DM, CGM) when inferring underlying details of gene circuits with feedback from limited data.  相似文献

Sampe Entropy (SampEn), a measure quantifying regularity and complexity, is believed to be an effective analyzing method of diverse settings that include both deterministic chaotic and stochastic processes, particularly operative in the analysis of physiological signals that involve relatively small amount of data. However, the similarity definition of vectors is based on Heaviside function, of which the boundary is discontinuous and hard, may cause some problems in the validity and accuracy of SampEn. Sigmoid function is a smoothed and continuous version of Heaviside function. To overcome the problems SampEn encountered, a modified SampEn (mSampEn) based on nonlinear Sigmoid function was proposed. The performance of mSampEn was tested on the independent identically distributed (i.i.d.) uniform random numbers, the MIX stochastic model, the Rossler map, and the Hennon map. The results showed that mSampEn was superior to SampEn in several aspects, including giving entropy definition in case of small parameters, better relative consistency, robust to noise, and more independence on record length when characterizing time series generated from either deterministic or stochastic system with different regularities.  相似文献

A time-discrete stochastic harmonic oscillator is presented as a model of human car-following behaviour. This describes especially the non-continuous control of a human driver – acceleration changes from time to time at so called action-points and is kept constant in between. Analytical results can be derived which allow to classify the different types of motion possible within this approach. These results show that with weaker control by the human, unstable behaviour of the oscillator becomes more likely. This is in line with common understanding about the causes of accidents. Finally, since even the stochastic behaviour of this model is in parts analytically tractable, the width of the speed-difference and distance fluctuations can be expressed as function of the model’s parameter. This allows a fresh view on empirical car-following data and the identification of parameters from real data in the context of the theory presented here.  相似文献

This work is concerned with approximate inference in dynamical systems, from a variational Bayesian perspective. When modelling real world dynamical systems, stochastic differential equations appear as a natural choice, mainly because of their ability to model the noise of the system by adding a variation of some stochastic process to the deterministic dynamics. Hence, inference in such processes has drawn much attention. Here a new extended framework is derived that is based on a local polynomial approximation of a recently proposed variational Bayesian algorithm. The paper begins by showing that the new extension of this variational algorithm can be used for state estimation (smoothing) and converges to the original algorithm. However, the main focus is on estimating the (hyper-) parameters of these systems (i.e. drift parameters and diffusion coefficients). The new approach is validated on a range of different systems which vary in dimensionality and non-linearity. These are the Ornstein-Uhlenbeck process, the exact likelihood of which can be computed analytically, the univariate and highly non-linear, stochastic double well and the multivariate chaotic stochastic Lorenz ’63 (3D model). As a special case the algorithm is also applied to the 40 dimensional stochastic Lorenz ’96 system. In our investigation we compare this new approach with a variety of other well known methods, such as the hybrid Monte Carlo, dual unscented Kalman filter, full weak-constraint 4D-Var algorithm and analyse empirically their asymptotic behaviour as a function of observation density or length of time window increases. In particular we show that we are able to estimate parameters in both the drift (deterministic) and the diffusion (stochastic) part of the model evolution equations using our new methods.  相似文献

The authors consider a stochastic model based on the interaction and phase coupling amongst wave components that are modified envelope soliton solutions to the nonlinear Schrödinger equation. A probabilistic study is carried out and the resulting findings are compared with ocean wave field observations and laboratory experimental results. The wave height probability distribution obtained from the model is found to match well with prior data in the large wave height region. From the eigenvalue spectrum obtained through the Inverse Scattering Transform, it is revealed that the deep-water wave groups move at a speed different from the linear group speed, which justifies the inclusion of phase correction to the envelope solitary wave components. It is determined that phase synchronization amongst elementary solitary wave components can be critical for the formation of extreme waves in unidirectional sea states.  相似文献

Uncertainty quantification schemes based on stochastic Galerkin projections, with global or local basis functions, and also stochastic collocation methods in their conventional form, suffer from the so called curse of dimensionality: the associated computational cost grows exponentially as a function of the number of random variables defining the underlying probability space of the problem. In this paper, to overcome the curse of dimensionality, a low-rank separated approximation of the solution of a stochastic partial differential (SPDE) with high-dimensional random input data is obtained using an alternating least-squares (ALS) scheme. It will be shown that, in theory, the computational cost of the proposed algorithm grows linearly with respect to the dimension of the underlying probability space of the system. For the case of an elliptic SPDE, an a priori error analysis of the algorithm is derived. Finally, different aspects of the proposed methodology are explored through its application to some numerical experiments.  相似文献

Human history leaves fingerprints in human languages. Little is known about language evolution and its study is of great importance. Here we construct a simple stochastic model and compare its results to statistical data of real languages. The model is based on the recent finding that language changes occur independently of the population size. We find agreement with the data additionally assuming that languages may be distinguished by having at least one among a finite, small number of different features. This finite set is also used in order to define the distance between two languages, similarly to linguistics tradition since Swadesh.  相似文献

In stochastic computations, or uncertainty quantification methods, the spectral approach based on the polynomial chaos expansion in random space leads to a coupled system of deterministic equations for the coefficients of the expansion. The size of this system increases drastically when the number of independent random variables and/or order of polynomial chaos expansions increases. This is invariably the case for large scale simulations and/or problems involving steep gradients and other multiscale features; such features are variously reflected on each solution component or random/uncertainty mode requiring the development of adaptive methods for their accurate resolution. In this paper we propose a new approach for treating such problems based on a dynamically adaptive wavelet methodology involving space-refinement on physical space that allows all scales of each solution component to be refined independently of the rest. We exemplify this using the convection–diffusion model with random input data and present three numerical examples demonstrating the salient features of the proposed method. Thus we establish a new, elegant and flexible approach for stochastic problems with steep gradients and multiscale features based on polynomial chaos expansions.  相似文献

We study the dynamics of the Internet topology based on empirical data on the level of the autonomous systems. It is found that the fluctuations occurring in the stochastic process of connecting and disconnecting edges are important features of the Internet dynamics. The network's overall growth can be described approximately by a single characteristic degree growth rate g(eff) approximately 0.016 and the fluctuation strength sigma(eff) approximately 0.14, together with the vertex growth rate alpha approximately 0.029. A stochastic model which incorporates these values and an adaptation rule newly introduced reproduces several features of the real Internet topology such as the correlations between the degrees of different vertices.  相似文献
