We studied the interaction between benzene thiol and thiolate molecules, and gold clusters made of 1 to 3 atoms, by means of ab initio density functional theory in the local density approximation. We find that the thiolate is energetically more stable than the thiol, however the process of detachment of H from the thiol appears to be possibly mediated by the intermediate step of H chemisorption on Au. Cleavage of the S-H bond is accompanied by a 90 degrees rotation of the molecule around the S-Au bond, showing a strong steric specificity. Such a rotation is induced by the relative energy shift of the S atom p orbitals with respect to the benzene pi ring and the Au d orbitals. By analyzing the correlation of the bond energy, bond lengths, and HOMO-LUMO gap with the number of S-Au bonds, we find that the thiolate S atom appears to prefer a low-coordination condition on Au clusters.  相似文献

Molecular nanowires in which a single molecule bonds chemically to two metal electrodes and forms a stable electrically conducting bridge between them have been studied intensively for more than a decade. However, the experimental determination of the bonding geometry between the molecule and electrodes has remained elusive. Here we demonstrate by means of ab initio calculations that inelastic tunneling spectroscopy (IETS) can determine these geometries. We identify the bonding geometries at the gold-sulfur interfaces of propanedithiolate molecules bridging gold electrodes that give rise to the specific IETS signatures that were observed in recent experiments.  相似文献

Organic thiols are known to react with gold surface to form self-assembled monolayers (SAMs), which can be used to produce materials with highly attractive properties. Although the structure of various SAMs is widely investigated, some aspects of their formation still represent a matter of debate. One of these aspects is the mechanism of S-H bond dissociation in thiols upon interaction with gold. This work presents a new suggestion for this mechanism on the basis of DFT study of methanethiol interaction with a single gold atom and a Au(20) cluster. The reaction path of dissociation is found to be qualitatively independent of the model employed. However, the highest activation barrier of S-H bond dissociation on the single gold atom (12.9 kcal/mol) is considerably lower than that on the Au(20) cluster (28.9 kcal/mol), which can be attributed to the higher extent of gold unsaturation. The energy barrier of S-H cleavage decreases by 4.6 kcal/mol in the presence of the second methanethiol molecule at the same adsorption site on the model gold atom. In the case of the Au(20) cluster we have observed the phenomenon of hydrogen transfer from one methanethiol molecule to another, which allows reducing the energy barrier of dissociation by 9.1 kcal/mol. This indicates the possibility of the "relay" hydrogen transfer to be the key step of the thiol adsorption observed for the SAMs systems.  相似文献

We report on density functional theory calculations of the electronic structure of Au(111)/molecule//Au(111) junctions in which thiol molecules are chemically bound at one end to a gold electrode (the "substrate"), while the other end has a separation of a few to several angstroms from a second gold electrode (the "tip"). Our goal is to investigate the role of different molecular terminal groups and of the tip-molecule distance either on the spatial dependence of the local density of states (LDOS) at the Fermi energy E(f) or on the energy dependence of the projected density of states onto different molecular subunits. We consider conjugated diphenylthiol (SPh2R) molecules with terminal groups R = H, SH, CH3, or CF3 as well as "mixed" conjugated-saturated phenylthiol-pentane (SPhC4CH3) and butanethiol-toluene (SC4PhCH3) molecules. For SPh2R molecules, the LDOS at E(f) exhibits an oscillatory exponential decay along the molecule, with an average decay constant that depends weakly on the R terminal group. For the mixed aromatic-aliphatic molecules instead, there are large differences in the LDOS at E(f), with SC4PhCH3 showing a much larger LDOS in the proximity of the terminal CH3 group than SPhC4CH3.  相似文献

Alkene thiol/coinage metal molecular interfaces are relatively easy to make, and can result in well-ordered self-assembled monolayer films. The energetics of such formation is complex-differing experimental and theoretical accounts have focused on the nature of the binding, the energetics via different pathways (thiol radical, thiol or thiolate) and the geometry of binding. We report density functional theory calculations on a four atom gold cluster interacting with different (alkane, alkene, alkyne) thiolates. We find thiolate addition to be strongly exoergic, thiol radical to be roughly half as favorable, and thiol to be slightly favorable. We also find that the S-H bond can remain when the thiol attaches to the gold cluster, formally resulting in increased coordination on the sulfur atom.  相似文献

We construct a hydrogen‐bond based metal–molecule–metal junction, which contains two identical “reader” molecules, one single DNA base as a bridged molecule, and two titanium nitride electrodes. Hydrogen bonds are formed between “reader” molecules and DNA base, whereas titanium–sulfur bonds are formed between “reader” molecules and titanium nitride electrodes. We perform electronic structure calculations for both the bare bridged molecule and the full metal–molecule–metal system. The projected density of states shows that when the molecule is connected to the titanium nitride electrode, the energy levels of the bridged molecule are shifted, with an indirect effect on the hydrogen bonds. This is similar to the case for a gold electrode but with a more pronounced effect. We also calculate the current–voltage characteristics for the molecular junctions containing each DNA base. Results show that titanium nitride as an electrode can generate distinct conductance for each DNA base, providing an alternative electrode for DNA sequencing. © 2013 Wiley Periodicals, Inc.  相似文献

We have combined molecular dynamics simulations with first principles calculations to study electron transport in a single molecule of perylene tetracarboxylic diimide (PTCDI) sandwiched between two gold electrodes with an aqueous electrolyte. This combination has for the first time allowed one to reveal statistical behavior of molecular conductance in solution at different temperatures and to produce conductance histograms that can be directly compared with experiments. Our calculations show that experimentally observed temperature-dependent conductance can be attributed to the thermal effect on the hydrogen bonding network around the molecule and can be described by the radial distribution of water molecules surrounding the oxygen atom in the PTCDI molecule.  相似文献

An experimental charge density study of a 1 : 1 complex of Cu-cfx (cfx = ciprofloxacin), 1 [Cu(cfx)(H(2)O)(3)]SO4.2H(2)O, has been performed using single-crystal X-ray diffraction data collected at 100 K using conventional Mo Kalpha radiation. Metal-ligand (ML) bonds and hydrogen bonds (HBs) have been analysed using topological analysis of the electron density with the atoms in molecules (AIM) approach. The copper atom binds to two oxygen atoms in one end of the zwitterionic form of the cfx molecule, in addition to forming bonds with three water molecules, forming a square pyramidal coordination geometry. AIM decomposition of the experimental electron density establishes that the copper atom binds more strongly to the cfx molecule than to the water molecules, suggesting that the latter can be detached leaving behind a reactive, water-free Cu-cfx complex available for interaction with e.g. a macromolecular site. AIM analysis of the extensive hydrogen bond pattern reveals that the positively charged N-end of the zwitterionic cfx forms a relatively strong N-H-O hydrogen bond implying that this region of cfx may play an important role in the docking process in the active site. Visualisation and statistics of selected density derived properties on the molecular surface of the isolated cfx molecule vs its metal complexed counterpart points out regions of potential reactivity. The effect of the fluorine atom is to expand the negative region of the electrostatic potential, while the nitrogen end is heavily electropositive and willingly donates to--for molecular docking purposes--relatively strong hydrogen bonding. The Cu atom is highlighted as a potentially highly reactive site which is likely to interact strongly with any given negative ligand.  相似文献

基于密度泛函理论,采用广义梯度近似(GGA)分析了H2分子吸附在氧化硅团簇上的几何结构、电子性质以及吸附能.结果发现:H2分子与Si3O4团簇相互作用时,H2分子被分解,游离的H原子优先吸附在末端Si原子上,表明Si3O4团簇体系对氢气的存储主要依赖于末端存在悬挂键的Si原子,接着H2分子才以分子的形式以较小吸附能吸附在Si3O4H4团簇上.氢气分子主要引起与其邻近的原子电荷的重新分布.该团簇体系的红外、拉曼光谱图有效地鉴定了H2分子的吸附状态,为理论上确定团簇的稳定结构和实验上对观测结果的分析提供有力的途径.  相似文献

It is demonstrated that thiols can adsorb to gold without losing hydrogen. Dodecyl sulfide-capped gold clusters have been prepared and subjected to ligand exchange reactions in perdeuterated benzene by addition of dodecanethiol and subsequently dodecyl disulfide. It is shown by 1H NMR spectroscopy that dodecanethiol molecules are readily taken up as ligands producing characteristic broad signals corresponding to the alpha-methylene and S-H protons, with chemical shifts close to those found for thiol in solution; these signals are absent in spectra of thiolate-capped clusters. Addition of excess disulfide to such clusters capped with both dialkyl sulfides and thiols leads to the appearance of sharp signals for free dialkyl sulfide and intact thiol. Amounts of thiols up to 50% of the ligand shell are, however, taken up by the clusters under rapid and irreversible loss of hydrogen.  相似文献

Using a perturbative approach to simple model systems, we derive useful propensity rules for inelastic electron tunneling spectroscopy (IETS) of molecular wire junctions. We examine the circumstances under which this spectroscopy (that has no rigorous selection rules) obeys well defined propensity rules based on the molecular symmetry and on the topology of the molecule in the junction. Focusing on conjugated molecules of C(2h) symmetry, semiquantitative arguments suggest that the IETS is dominated by a(g) vibrations in the high energy region and by out of plane modes (a(u) and b(g)) in the low energy region. Realistic computations verify that the proposed propensity rules are strictly obeyed by medium to large-sized conjugated molecules but are subject to some exceptions when small molecules are considered. The propensity rules facilitate the use of IETS to help characterize the molecular geometry within the junction.  相似文献

We present a combined experimental and computational study that probes the thermoelectric and electrical transport properties of molecular junctions. Experiments were performed on junctions created by trapping aromatic molecules between gold electrodes. The end groups (-SH, -NC) of the aromatic molecules were systematically varied to study the effect of contact coupling strength and contact chemistry. When the coupling of the molecule with one of the electrodes was reduced by switching the terminal chemistry from -SH to -H, the electrical conductance of molecular junctions decreased by an order of magnitude, whereas the thermopower varied by only a few percent. This has been predicted computationally in the past and is experimentally demonstrated for the first time. Further, our experiments and computational modeling indicate the prospect of tuning thermoelectric properties at the molecular scale. In particular, the thiol-terminated aromatic molecular junctions revealed a positive thermopower that increased linearly with length. This positive thermopower is associated with charge transport primarily through the highest occupied molecular orbital, as shown by our computational results. In contrast, a negative thermopower was observed for a corresponding molecular junction terminated by an isocyanide group due to charge transport primarily through the lowest unoccupied molecular orbital.  相似文献

Among the prerequisites for the progress of single‐molecule‐based electronic devices are a better understanding of the electronic properties at the individual molecular level and the development of methods to tune the charge transport through molecular junctions. Scanning tunneling microscopy (STM) is an ideal tool not only for the characterization, but also for the manipulation of single atoms and molecules on surfaces. The conductance through a single molecule can be measured by contacting the molecule with atomic precision and forming a molecular bridge between the metallic STM tip electrode and the metallic surface electrode. The parameters affecting the conductance are mainly related to their electronic structure and to the coupling to the metallic electrodes. Here, the experimental and theoretical analyses are focused on single tetracenothiophene molecules and demonstrate that an in situ‐induced direct desulfurization reaction of the thiophene moiety strongly improves the molecular anchoring by forming covalent bonds between molecular carbon and copper surface atoms. This bond formation leads to an increase of the conductance by about 50 % compared to the initial state.  相似文献

Herein trimethylsilane (TMS) is demonstrated to be an efficient binding group suitable for construction of metal-molecule-metal (M-mol-M') junctions, in which one of the metal contacts is an atomically flat gold surface and the other a scanning tunnelling microscopy (STM) tip. The molecular component of the M-mol-M' devices is an oligomeric phenylene ethynylene (OPE) derivative Me(3)Si C≡C{C(6)H(4)C≡C}(2)C(6)H(4)NH(2), featuring both Me(3)SiC≡C and NH(2) metal contacting groups. This compound can be assembled into Langmuir-Blodgett (LB) films on Au--substrates by surface binding through the amine groups. Alternatively, low coverage (sub-monolayer) films are formed by adsorption from solution. In the case of condensed monolayers top electrical contacts are formed to STM tips through the TMS end group. In low coverage films, single molecular bridges can be formed between the gold surface and a gold STM tip. The similarity in the I-V response of a one-layer LB film and the single molecule conductance experiments reveals several points of critical importance to the design of molecular components for use in the construction of M-mol-M' junctions. Firstly, the presence of neighbouring π systems does not have a significant effect on the conductance of the M-mol-M' junction. Secondly, in the STM configuration, intermolecular electron hopping does not significantly enhance the junction transport characteristics. Thirdly, the symmetric behaviour of the I-V curves obtained, despite the different metal-molecule contacts, indicates that the molecule is simply an amphiphilic electron-donating wire and not a molecular diode with strong rectifying characteristics. Finally, the conductance values obtained from the amine/TMS-contacted OPE described here are of the same order of magnitude as thiol anchored OPEs, making them attractive alternatives to the more conventionally used thiol-contacting chemistry for OPE molecular wires.  相似文献

We compare the low-temperature electron transport properties of alkyl monolayers which utilize different attachment strategies to gold. Inelastic electron tunneling spectroscopy (IETS) and current-voltage analysis were performed on molecular junctions incorporating alkyl-dithiocarbamate and alkanethiolate self-assembled monolayers of similar length. Alkyl-dithiocarbamate monolayers were formed by the condensation of dioctylamine or didecylamine with carbon disulfide in anhydrous ethanol and compared to alkanethiolate SAMs of 1-decanethiol and 1-dodecanethiol, respectively. The electron transport properties of each monolayer were examined using magnetically assembled microsphere junctions under high-vacuum conditions at low temperature. IETS was employed to differentiate the films on the basis of vibrational modes which are characteristic of each method of attachment. We use quantum chemical simulations of model compounds to calculate frequency and intensity of predicted signals arising from molecular vibrations to aid in the accurate assignment of the spectra. A qualitative comparison of our devices also reveals an increase in current density when utilizing dithiocarbamate attachment to gold compared to alkanethiolate molecules of similar length.  相似文献

We use a modified conducting atomic force microscope to simultaneously probe the conductance of a single-molecule junction and the force required to rupture the junction formed by alkanes terminated with four different chemical link groups which vary in binding strength and mechanism to the gold electrodes. Molecular junctions with amine, methylsulfide, and diphenylphosphine terminated molecules show clear conductance signatures and rupture at a force that is significantly smaller than the measured 1.4 nN force required to rupture the single-atomic gold contact. In contrast, measurements with a thiol terminated alkane which can bind covalently to the gold electrode show conductance and force features unlike those of the other molecules studied. Specifically, the strong Au-S bond can cause structural rearrangements in the electrodes, which are accompanied by substantial conductance changes. Despite the strong Au-S bond and the evidence for disruption of the Au structure, the experiments show that on average these junctions also rupture at a smaller force than that measured for pristine single-atom gold contacts.  相似文献

Charge transport through alkane monolayers on gold is measured as a function of molecule length in a controlled ambient using a metal/molecule/nanoparticle bridge structure and compared for both thiol and amine molecular end groups. The current through molecules with an amine/gold junction is observed to be more than a factor of 10 larger than that measured in similar molecules with thiol/gold linkages. Conducting probe atomic force microscopy is also used to characterize the same monolayer systems, and the results are quantitatively consistent with those found in the nanoparticle bridge geometry. Scaling of the current with contact area is used to estimate that approximately 100 molecules are probed in the nanoparticle bridge geometry. For both molecular end groups, the room-temperature conductivity at low bias as a function of molecule length shows a reasonable fit to models of coherent nonresonant charge tunneling. The different conductivity is ascribed to differences in charge transfer and wave function mixing at the metal/molecule contact, including possible effects of amine group oxidation and molecular conformation. For the amine/Au contact, the nitrogen lone pair interaction with the gold results in a hybrid wave function directed along the molecule bond axis, whereas the thiol/Au contact leads to a more localized wave function.  相似文献

A thiophene-containing molecule attached to a scanning tunneling microscopy (STM) tip is used to transport gold atoms on a Au(111) surface. The molecule contains eight thiophene rings and therefore has sulfur atoms that are known to bind to gold atoms. Using a gold-coated tip, the molecules previously deposited on the surface bind to the lower-coordination gold atoms of the tip. When that tip is used to scan the surface, the still free thiophene rings (not all of the sulfur atoms bind to the tip) can attach to gold atoms from the surface and drag them along the scanning direction, depositing them either at the position where the tip changes its scanning direction or where the tip encounters an "up step", whichever event occurs first.  相似文献

Using density functional theory formalism, we have investigated the adsorption behavior of thiols on the Pd(111) surface. Two different thiol molecules, viz. (a) methane thiol and (b) thiophene 2-thiol (TSH), were used as model adsorbates for this purpose. The results revealed that whereas the methane thiol molecule undergoes spontaneous dissociative chemisorption onto the palladium surface, the adsorption of the thiophene 2-thiol molecule does not involve cleavage of the S-H bond, leading to weak interaction energy or physisorption. The variation in the adsorption behavior has been explained based on the difference in the electronic environment of the terminal sulfur atom. The nature of binding at the interface has been analyzed through calculation of the partial density of states of the sulfur atom at the interface.  相似文献
